A metabolomic study of urinary changes in type 2 diabetes in human compared to the control group

Project description:Type 2 diabetes mellitus is the result of a combination of impaired insulin secretion with reduced insulin sensitivity of target tissues. There are an estimated 150 million affected individuals worldwide, of whom a large proportion remains undiagnosed because of a lack of specific symptoms early in this disorder and inadequate diagnostics. In this study, NMR-based metabolomic analysis in conjunction with uni- and multivariate statistics was applied to examine the urinary metabolic changes in Human type 2 diabetes mellitus patients compared to the control group. The human population were un medicated diabetic patients who have good daily dietary control over their blood glucose concentrations by following the guidelines on diet issued by the American Diabetes Association. Note: This is part of a larger study, please refer to the original paper below.

Open chromatin in human pancreatic islets (FAIRE-seq) - Appendix to E-GEOD-17616

Project description:An appendix to the published Gaulton et al. work (PMID: 20118932; E-GEOD-17616). In the original paper, the authors note that samples 1 and 2 are not as pure as the third sample. This appendix provides FAIRE-Seq data obtained from a purified islet sample to replace the problematic published data. The goal of the original experiment was to identify active regulatory DNA in human pancreatic islets. This was accomplished using high-throughput sequencing of genomic regions isolated using FAIRE from three purified pancreatic islet samples to identify sites of open chromatin.

The 31 pairs of FF and FFPE data for the development of 72GC for FFPE in 2014

Project description:The study aimed to develop the 72GC (the 72-gene classifier) for recurrence-risk prediction for patients with estrogen receptor positive and node-negative breast cancer. 72-GC could differentiate the high-risk from the low-risk patients with a high statistical significance, and is considered to be applicable to formalin-fixed, paraffin embedded (FFPE) tumor tissues because the results of 72-GC on FF (fresh-frozen) tissues and FFPE tissues showed a high concordance. J06 31 pairs of FF (fresh‑frozen) and FFPE data are included in the concordance analysis of 72GC high/low results between FF and FFPE (Table 3). A long time passed, and now it is unclear how these 31 cases were distributed among the analysis. *Note: This old data has been updated multiple times by the other members. Then, there are some differences from the original paper and unclear points still remain. Therefore, do not use it for formal analysis aimed at public insurance coverage etc. This is for research purposes only. Please cite this paper when writing a new paper. Promoter capture mESC and fetal liver

Project description:Genome organization influences transcriptional regulation by facilitating interactions between gene promoters and distal regulatory elements. To analyse distal promoter contacts we used Capture Hi-C (CHi-C) to enrich for promoter-interactions in HiC libraries from mouse ESC and E14.5 fetal liver. Please note additional files included. These files were created using the following protocol: Significantly interacting regions were called using the GOTHiC BioConductor package (http://www.bioconductor.org/packages/devel/bioc/html/GOTHiC.html) as described in (Mifsud et al.).<br>Update on December 2015: the original additional file E-MTAB-2414.additional.1.zip contained an earlier iteration of processed data and not the one that was used for the published paper. The file now contains the correct list of interactions.
