ABSTRACT: This dataset consists of amplicon sequencing of fibrocystic breast tissues, subsequent cancer tissue and germline control of 17 patients. The target genes include all exons of 27 protein-coding genes and 2 non-coding genes, as well as mutation hotspots in three cancer genes, frequently mutated in breast cancer. Ion AmpliSeq libraries were generated and sequenced on the Ion S5 XL system.

AmpliSeq Illumina sequencing in male wild-type (Srgn+/+) and serglycin-deficient (Srgn-/-) mice show that serglycin regulates the immune profile of adipose tissue inflammation

Project description:Purpose: We here hypothesized that serglycin may have an impact on obese inflammation. To address this, we subjected Srgn+/+ and Srgn-/- male mice to an eight-week high fat/high sucrose diet, followed by an analysis of the effects of serglycin-deficiency on adipose tissue transcriptome. Methods: Ampliseq sequencing was performed on an Ion S5™ XL Sequencer. Total RNA was isolated from eWAT (n=5) using the Direct-zol RNA MiniPrep column kit (The Epigenetics Company, Irvine, CA). cDNA libraries were prepared and amplified with the Ion AmpliSeq™ Transcriptome Mouse Gene Expression Kit (Life Technologies, Carlsbad, CA), following the manufacturer`s instructions. Sequencing was performed on an Ion S5™ XL Sequencer (Thermo Scientific, Waltham, MA). Data had read lengths with average between 98 and 110 bp and high mapping (95% of aligned bases). The expression values were generated by using software Torrent Suite™ (version 5.10.1). Results: The absence of serglycin caused reduced expression of numerous genes linked to inflammatory pathways. Conclusions: This study identifies a role for serglycin, in particular the macrophages, in regulating the immune response in adipose inflammation.

Transcriptome analysis of patient-derived xenograft models of HER2+ breast cancer brain metastases

Project description:To gain insights into tumor heterogeneity in anti-cancer drug responses of patient-derived xenograft models of HER2+ breast cancer brain metastases, we performed transcriptome gene expression profiling by Ion AmpliSeq™ Transcriptome sequencing that targets more than 20,000 human genes. Our data found that all anti-cancer drugs responders have significantly higher expression levels of AKT-mTOR-dependent signature genes as compared to the non-responders, suggesting that most HER2+ breast cancer brain metastases are depend on the AKT-mTOR pathway

Extensive tumour profiling in primary neuroendocrine breast cancer cases as a role model for personalized treatment in rare and aggressive cancer types

Project description:Especially in rare cancer types such as neuroendocrine breast cancer (NEBC), it is important to analyze the individual characteristics more deeply. NEBC itself is a highly heterogenous disease and no guidelines exist to date. To add another layer of information to understand the tumor characteristics better,we analyzed mRNA from two cancer patients to determine the signal transduction pathways and to identify possible contributions to a beneficial treatment. Among other procedures plasma samples (2 ml) from EDTA tubes were centrifuged at 16000g for 10 min at 4 °C and filtered via a 0.45 µm membrane to remove larger vesicles. The filtrate was used for the extraction of total exosomal RNA using an ExoRNeasy serum/plasma kit (QIAGEN, Germantown, USA) according to the manufacturer’s protocol. Purified exosomal RNA was quantified using an miRNA Qubit assay (Life Technologies, Carlsad, USA). The Ion AmpliSeq™ Transcriptome Human Gene Expression Research Panel was used to determine the expression of 20,802 genes including 18,574 coding genes and 2228 non-coding genes based on University of California Santa Cruz (UCSC) hg19 annotation.

Amplicon sequencing of different regions of metastatic melanomas

Project description:Genetic heterogeneity can provide tumors with opportunities for therapy evasion, however the degree of genetic heterogeneity within metastatic melanomas has not been thoroughly investigated. We therefore isolated DNA from different regions of formalin fixed paraffin embedded metastatic melanoma tissue samples and subjected them to amplicon sequencing-based profiling of mutations in a panel of well known cancer genes using the Ion Ampliseq Cancer Panel.

Next Generation Sequencing of Wild Type IFNG versus partial agonists in A549 cell line human transcriptomes

Project description:Purpose: Next-generation sequencing (NGS) of human transcriptome of over 20,000 genes to compare gene expression of wild-type versus designed IFNG partial agonsits Methods: A549 cells were treated with either wild-type IFNG or partial agonists for 48 hours. RNA was extracted and prepared for NGS on using Thermo Ampliseq human transriptome kit on an Ion S5 XL system (Thermo). Relative expression was determined from the data. Results: Over 20,000 transcripts were matched to the human transcriptome to compare expression between protein treatments. We find genes that are stably expressed regardless of protein agonist treatment and other genes that have altered expression levels compared to wild-type. Conclusions: Our study represents a comprehensive list of genes along with their sensitivity to IFNG induced signaling.

Comprehensive Evaluation of AmpliSeq Transcriptome, a Novel Targeted Whole Transcriptome RNA Sequencing Methodology for Global Gene Expression Analysis.

Project description:Background: Whole transcriptome sequencing (RNA-seq) represents a powerful approach for whole transcriptome gene expression analysis. However, RNA-seq carries a few limitations, e.g., the requirement of a significant amount of input RNA and complications led by non-specific mapping of short reads. The Ion AmpliSeqTM Transcriptome Human Gene Expression Kit (AmpliSeq) was recently introduced by Life Technologies as a whole-transcriptome, targeted gene quantification kit to overcome these limitations of RNA-seq.To assess the performance of this new methodology, we performed a comprehensive comparison of AmpliSeq with RNA-seq using two well-established next-generation sequencing platforms (Illumina HiSeq and Ion Torrent Proton). We analyzed standard reference RNA samples and RNA samples obtained from human induced pluripotent stem cell derived cardiomyocytes (hiPSC-CMs). Results: Using published data from two standard RNA reference samples, we observed a strong concordance of log2 fold change for all genes when comparing AmpliSeq to Illumina HiSeq (Pearson’s r=0.92) and Ion Torrent Proton (Pearson’s r=0.92). We used ROC, Matthew’s correlation coefficient and RMSD to determine the overall performance characteristics. All three statistical methods demonstrate AmpliSeq as a highly accurate method for differential gene expression analysis. Additionally, for genes with high abundance, AmpliSeq outperforms the two RNA-seq methods. When analyzing four closely related hiPSC-CM lines, we show that both AmpliSeq and RNA-seq capture similar global gene expression patterns consistent with known sources of variations. Conclusions: Our study indicates that AmpliSeq excels in the limiting areas of RNA-seq for gene expression quantification analysis. Thus, AmpliSeq stands as a very sensitive and cost-effective approach for very large scale gene expression analysis and mRNA marker screening with high accuracy.
