Project description:In the present study, RNA-seq technique was used to compare the expression profiles of lncRNAs from goat endometrium samples at gestational day 5 (pre-receptive endometrium, PE) and day 15 (receptive endometrium, RE). This yielded 18 gigabases (Gb) of sequence, representing approximately seven times the size of the genome (2.66 Gb). A total of 120 million raw reads were produced from the Illumina HiSeq 2500 platform. After discarding adaptor sequences and low-quality sequences, 90 to 97 million clear reads per sample were obtained, and the percentage of clean reads among raw tags in each library ranged from 75.79–81.03 %. A total of 668 lncRNAs were found to differ significantly in terms of expressional levels (P< 0.05) between the PE and RE libraries,98.35% of the DELs were mapped to “u” (Unknown, intergenic transcript).Our results included 76,844 lncRNAs that corresponded to 42,933 protein-coding genes within a range of 1-100 kb. It deserved to note that 783 target genes of the 200 DELs that were annotated to 153 GO terms meeting our designated criteria of P-values< 0.05, KEGG pathway annotation showed 242 target genes of the DELs were annotated for 146 KEGG pathways.

Project description:Small RNA high-throughput sequencing technology was used to characterize the miRNAs in F1-zebrafish after 90-day β-diketone antibiotic (DKA) exposure to F0-zebrafish at 6.25 and 12.5 mg/L. The small RNA libraries from 7-dpf F1-zebrafish were constructed. In total, 10,117,347, 9,818,830 and 12,049,949 raw reads were acquired, respectively, under the different DKA-exposure treatments (0, 6.25 mg/L and 12.5mg/L) from the three miRNAs libraries by Illumina sequencing. Low-quality reads were removed, which included 5' contaminants, those missing the 3' primer or insert tag, sequences with a poly A tail, and those shorter than 17 nt and longer than 25 nt. As a result, 8,141,146 (representing 312,735 unique sequences; control), 8,687,210 (representing 251,508 unique sequences; 6.25 mg/L), and 10,569,566 (representing 441,938 unique sequences; 12.5 mg/L) valid reads in the 17 to 25 nt size range were isolated for further analysis. The sRNAs from the three libraries were similar, and the unique sRNA reads were mainly distributed in the 20-24 nt range, among which 22 and 23 nt accounted for 41.8% and 20.0% of total unique sRNA reads, respectively. The 22-nt sRNAs were the most abundant, with the length distribution of counts of sequ-seqs and unique miRNAs displaying a normal distribution.

Project description:In order to gain a better understanding of MAP infection in immature macrophages, high-throughput sequencing technology was used to perform an analysis of mRNAs profiles of bovine monocyte derived macrophages upon MAP infection. The total numbers of raw reads collected from the MAP-infected and control MDM cells were 93.6 and 102 million raw reads per library. After removing low-quality sequences, Adaptor sequences and sequences containing more than 5% N (N means that base information cannot be determined), 91.7 and 100 million clean reads were obtained respectively. The analyses of differential expression revealed 618 DE mRNAs in MDM challenged with MAP compared to the control MDM, Among the DE mRNAs, 322 were upregulated and 296 were downregulated.Furthermore, The GO and KEGG pathway enrichment of these mRNA targets were performed.

Project description:Purpose: The goals of this study are designed to study the alteration of transcriptome profiling (RNA-seq) in CP5322-treated and non-treated cells. The drug was a herbal small molecular, which was designed as a HDAC inhibitor, called CP5322. TK1 was the group of CP5322-treated, and CK1 was the group of control. Methods: The mRNA profiles of drug-treated and non-treated cells were generated by next genenration sequencing, using Illumina platform. The clustering of the index-coded samples was performed on a cBot cluster generation system using HiSeq PE Cluster Kit v4-cBot-HS (Illumina) according to the manufacturer's instructions. After cluster generation, the libraries were sequenced on an Illumina platform and 150 bp paired-end reads were generated, which was called Raw Reads. And the low quality sequences and adaptor contamination were removed.Data processing was completed to obtain high-quality sequences (Clean Reads), and all subsequent analyses were based on Clean Reads. Results: Using the data analysis workflow, we mapped about 46 million sequence reads per sample to the human genome (h19) and identified 23 thousand transcripts in the drug-treated and non-treated cells. And the mapping rate was about 97%. RNA-seq data showed a significant alteration when the Kasumi-1 cells were treated by drug. Conclusions: The RNA-Seq data provided us a priori evidence for further research.

Project description:In this study, we analyzed the impact of a mutation in the wrn-1 gene compared to wild type worms and the dietary supplementation of vitamin C on the global mRNA expression of the whole C. elegans by the RNA-seq technology. Whole C. elegans mRNA profiles at the L4 stage of wild type and wrn-1(gk99) mutant animals treated with or without 10 mM ascorbate were generated by deep sequencing, in triplicate, using the HiSeq 2000 machine form Illumina. Detailed statistics on the quality of the reads were calculated with FastQC (http://www.bioinformatics.babraham.ac.uk/projects/fastqc/). The 50 base pairs raw sequences were aligned on the C. elegans ce10/W220 genome with TopHat using the Ensembl annotations provided with the Illumina iGenomes. The htseq-count software (http://www-huber.embl.de/users/anders/HTSeq) was used to count the number of reads aligned to each gene. These counts were then normalized relative to the sequencing depth with DESeq.

Project description:Total RNA was extracted from HepG2 cells with sh-NC (n = 3) or sh-LINC01977 (n = 3). RNA samples were analyzed by RNA sequencing based on the manufacturer’s protocols. R package was utilized to select genes with significantly differential expression based on fold change ≥2.0 and P≤0.05 between sh-NC and sh-LINC01977 cells.
