Project description:Infinium® HumanMethylation450 BeadChip and EPIC arrays were run with the aim of using the methylation profiles (n=986 in total) for sarcoma subtype classification (Paper: Lyskjær et al, 2021, DNA methylation-based profiling of bone and soft tissue tumours: a validation study of the ‘DKFZ sarcoma Classifier’ ). 500ng of DNA from fresh frozen (FT) or formalin-fixed paraffin-embedded (FFPE) tumour samples were bisulfite converted using the Zymo EZ DNA methylation Gold kit (Zymo Research Corp. Irvine, USA) before hybridisation to the Infinium HumanMethylation450 or EPIC beadchip arrays (Illumina, San Diego, CA) by UCL Genomics. All bisulfite-converted FFPE samples were restored with the Infinium FFPE DNA Restore kit (Illumina).

Project description:Genomic DNA was extracted from two choroid plexus carcinoma cell lines using the GeneJET genomic DNA (Thermo Fisher). DNA was quantified using the DENOVIX Fluorometer. The quality of the extracted DNA samples was assessed by the Illumina FFPE QC kit (Illumina). Bisulfite conversion of the DNA was performed using the EZ DNA methylation kit (Zymo). Bisulfite-converted DNA was hybridized to the Illumina Infinium Human Methylation EPIC array bead chip and scanned using the Illumina iScan microarray scanner (Illumina) according to the manufacturer protocol.

Project description:DNA methylation was measured in sixteen pregnant women [8-gestational obesity group; 8-control group] in umbilical cord using the Infinium Methylation EPIC Bead Chip microarray. Differentially methylated CpGs were identified with Beta Regression Models (false discovery rate (FDR)<0.05 and an Odds Ratio>1.5 or <0.67). DNA methylation interactions between CpGs of skeletal muscle-specific genes were studied using data from Pearson correlation matrices. In order to quantify the interactions within each network, the number of links was computed. The associations between methylation levels of skeletal muscle-specific genes in umbilical cord tissue and infant’s anthropometric and metabolic variables at birth and at age 6 were analyzed by Spearman’s correlation.
