Project description:We report RNAseq data from tumors obtained from patients with triple negative breast cancer Eight patients with II-III stageTNBC diagnosis (only one patient with IV oligometastatic stage) were included in the study. All patients received neoadjuvant chemotherapy based on sequential anthracyclines and taxanes ± platinum salts plus radiation therapy. Seven patients were evaluable for response and pathological complete response (RCB=0) was reached in 71.4% of the patients (2 patients with RCB=2). No patients received adjuvant systemic therapy.Tumor biopsies were obtained for RNAseq studies.
Project description:This dataset complements GSE76207. Formalin-fixed, paraffin-embedded (FFPE) tissues are an underused resource for molecular analyses. This proof of concept study aimed to compare RNAseq results from FFPE biopsies (Eikrem et al., PLoS One. 2016 Feb 22;11(2):e0149743. doi: 10.1371/journal.pone.0149743. eCollection 2016. PMID: 26901863) with FFPE confirmation dataset from clear cell renal cell carcinoma (ccRCC) patients. Core biopsies were obtained with a 16g needle from 16 patients undergoing partial or full nephrectomy. The RNA sequencing libraries were generated applying the new Illumina TruSeq® Access library preparation protocol. The goal of the study is to compare the discovery and the confirmation data and to assess the utilization of the data for ccRCC biomarker development.
Project description:The Human Induced Pluripotent Stem Cells Initiative (HipSci) project brings together diverse constituents in genomics, proteomics, cell biology and clinical genetics to create a UK national induced pluripotent stem cell (iPS cell) resource and use it to carry out cellular genetic studies. In this sub-study we performed Expression analysis using the using RNAseq of fibroblasts, peripheral blood mononuclear cells (PBMCs) and induced pluripotent stem cells (iPS cells) generated from the skin biopsies or blood of healthy volunteers. This experiment includes the data and expands the metadata from two obsolete ArrayExpress accessions (E-ERAD-216 and E-ERAD-327) for use in the Expression Atlas. For samples derived from E-ERAD-216 the raw data is stored in the European Genome-Phenome Archive (EGA) and is subject to access control. Data from E-ERAD-327 is stored in the European Nucleotide Archive (ENA) and is publicly available.
Project description:We have explored cellular heterogeneity of human airways in 10 healthy volunteers by single-cell RNA profiling. 77,969 cells were collected by bronchoscopy at 35 distinct locations, from the nose to the 12th division of the airway tree, either by forceps (46,791 cells), or brush biopsies (31,178 cells). Use of cold-active proteases allowed dissociation of a high percentage of epithelial cells (89.1%, 15 distinct surface cell types and 2 glandular cell types), but also immune (6.2%, 7 cell types) and stromal (4.7%, 4 cell types) cells.
