Dynamic coding and noncoding RNA interactions coordinate gene expression during meiosis in wheat

Project description:We present a high-resolution network of gene expression during meiosis and its regulatory control elements in polyploid wheat. MeioCapture method (Shunmugam et al. 2018 BMC Plant Biology 18: 293) was used for isolating high-purity sporogenous archesporial columns of synchronized male meiocytes from wheat anthers in different meiotic stages. Total RNA extracted from three independent biological replicates per developmental stage of the meiocytes, as well as vegetative flag leaf, young leaves, and reproductive anthers and pollen, was sequenced using Illumina platform, generating 548 million paired-end short mRNA reads. Filtered reads were aligned to the wheat reference genome (IWGSC v1.0) using STAR. Transcript abundance was estimated using the RSEM (v1.3.3) and the IWGSC v1.1 annotation, and read counts and transcripts per million (TPM) values that normalize counts to a consistent number per library (1 million) to facilitate the comparison of relative expression across various samples were generated.

Project description:RNA sequencing of 9 samples (3 per group) generated 30 million 150 base long paired end reads revealed differential isoform expression of about 1100 gene transcripts. Hg19 was used as a reference genome for alignment, transcriptome index was created in kallisto using Ensembl cDNA sequences for the reference genome. This index was then used to quantify transcript abundance in raw counts and transcript per million (TPM). We report a suppression in the expression of genes associated with cell cycle regulation (most strongly HBGEF, STN1, ECT2, PLCD3, and RHOC). Suppression of HBGEF and STN1 in hRabMab1 treated tumors was validated by qRT-PCR.

Project description:jc2013_sybiopop_2014-pilot transcriptomic study - Which genes affect biomass yield in poplar? RNA was extracted from young differentiating xylem and cambium collected on 24 4-year-old trees trialed in a common garden experiment at INRA Orléans. The trees corresponded to corresponding to 2 replicates of 12 genotypes from 6 natural populations. After RNA quantification, the RNA from xylem and cambium from the same tree were pooled and subjected to high-throughput sequencing on an Illumina HiSeq 2000 using 100 bp paired-ends reads indexing runs. All the samples were sequenced on one Illumina lane, yielding around 20 million of single-reads per sample.
