Project description:In this study we assess and characterize the genetic influence from trans-Saharan migrations in current-day North Africans focussing in two sides of the Maghreb: Tunisia in the east and Morocco in the west. Tunisian individuals were sampled in the city of Tunis, and Moroccan individuals were sampled in different urban areas in the country.

Project description:This study explores the impact of lifestyle and environment on gene expression through whole transcriptome profiling of peripheral blood samples in Fijian population (native Melanesians and Indians) living in the rural and urban areas. 41 individuals (14 urban Melanesians, 10 rural Melanesians and 17 urban Indians) of both gender were sampled under informed consents. Only healthy individuals aged between 18 and 65 were sampled. RNA from each sample was hybridized to an Illumina array. No replicates were done in this study

The dogs of Chernobyl: demographic insights into populations inhabiting the nuclear exclusion zone

Project description:The 1986 Chernobyl nuclear disaster initiated a series of catastrophic events resulting in long-term and widespread environmental contamination. We characterize the genetic structure of 302 dogs representing three free-roaming dog populations living within the power plant itself, or 15-45 km from the disaster site. Genome-wide profiles from Chernobyl, purebred, and free-breeding dogs world-wide reveal that the individuals from the power plant and Chernobyl City are genetically distinct, with the former displaying increased intrapopulation genetic similarity and differentiation. Analysis of shared ancestral genome segments highlights differences in the extent and timing of western breed introgression. Kinship analysis reveals 15 families, with the largest spanning all collection sites within the radioactive exclusion zone, reflecting migration of dogs between the power plant and Chernobyl City. This study presents the first characterization of a domestic species in Chernobyl, establishing their relevance for genetic studies into the effects of exposure to long-term, low-dose ionizing radiation.

miRNA expression profiling in prostate cancer and non-neoplastic tissues

Project description:miRNA expression profiles were evaluated in a series of 64 prostate clinical specimens, including 32 cancer and 32 non-neoplastic tissues. For 26 individuals, paired cancer and non-neplastic tissue was available. Tumor and non-neoplastic tissues were obtained, with appropriate informed consent and Institutional Review Board approval, from untreated prostate cancer patients subjected to radical prostatectomy. Freshly frozen surgical blocks were carefully dissected by the pathologist using H&E-stained sections as a template to identify areas containing at least 70% of tumor or normal cells. The total series comprises 64 clinical specimens, of which 32 from cancer areas and 32 from benign areas. For 26 patients, matched tumor and normal samples were available.

Maternal influences on the transmission of leukocyte gene expression profiles in population samples (Red Cross Donors)

Project description:This is a companion study to (GSE21342). Peripheral blood leukocyte samples were obtained with consent from 100 red cross blood donors sampled cross-sectionally across the city of Brisbane, Australia. After correction for RNA integrity values, individuals fall into major profiles of expression variation suggesting environmental and cultural influences on immune gene expression. 100 individuals, 50 men and 50 women, were sampled with permission of the Red Cross Society of Australia and under informed consent. The age of individulas were between 18 and 68 (mean 44). BMI ranged from 17.7 to 51.3 with a mean of 26.6. Collection was carried out by EM at mobile Red Cross vans at 10 locations (Bellbowrie, Capalaba, Dayboro, Eagle Farm, Kenmore, Mount Ommaney, South Brisbane, St Lucia, Virginia, and Woolloongabba) distributed across the city.

Project description:We reported the gene expression profile of T47D cells treated with the organic extract of Particulate matter 2.5 (PM2.5) sampled next to the municipal solid waste incineration plant of Bologna city. Based on a air pollution distribution model that takes the incinaration plant as point source of emission, two sites were chosen to sample particulate matter near incineration plant: "FrulloEst" representing the maximum effect of the incineration plant, "Calamosco" representing the negative control of "FrulloEst" (minimun effect of incineration plant, same effect of other air pollution fonts). Another site, "Giardini Margherita", is chosen to sample the urban background air pollution. for each site sample collection was performed in winter and in summer season.

Hou2020 - SEIR model of COVID-19 transmission in Wuhan

Project description:A novel coronavirus pneumonia, first identified in Wuhan City and referred to as COVID-19 by the World Health Organization, has been quickly spreading to other cities and countries. To control the epidemic, the Chinese government mandated a quarantine of the Wuhan city on January 23, 2020. To explore the effectiveness of the quarantine of the Wuhan city against this epidemic, transmission dynamics of COVID-19 have been estimated. A well-mixed "susceptible exposed infectious recovered" (SEIR) compartmental model was employed to describe the dynamics of the COVID-19 epidemic based on epidemiological characteristics of individuals, clinical progression of COVID-19, and quarantine intervention measures of the authority. Considering infected individuals as contagious during the latency period, the well-mixed SEIR model fitting results based on the assumed contact rate of latent individuals are within 6-18, which represented the possible impact of quarantine and isolation interventions on disease infections, whereas other parameter were suppose as unchanged under the current intervention. The present study shows that, by reducing the contact rate of latent individuals, interventions such as quarantine and isolation can effectively reduce the potential peak number of COVID-19 infections and delay the time of peak infection.

High-resolution comparative genome hybridization survey of healthy individuals (chromosome 22)

Project description:HighRes-CGH arrays that utilize â385,000 distinct oligonucleotide probes to cover chromosome 22 at 85 bp resolution (tiling path step size) were designed and synthesized as previously described (Urban et al., Proc Natl Acad Sci U S A. 2006;103(12):4534-9; see also GSE4240 record). Here, two healthy individuals were studied using the same experimental protocols as in Urban et al. See above, same as in Urban et al., Proc Natl Acad Sci U S A. 2006;103(12):4534-9; see also GSE4240 record. The overall goal of the study was the detection of the precise boundaries of deletions and amplifications. Maskless array synthesis was used to construct custom isothermal arrays containing up to 385,000 oligonucleotides, tiling the non-repetitive regions of chromosome 22. Genomic DNA isolated from patients (Cy3) was co-hybridized with a reference DNA pool (Promega; Cy5).
