Project description:The project includes sequencing data of isolated PBMCs extracted from donors that received the MMR vaccine and donors that received placebo, both containg samples before and after the vaccine.
In total, 6 MMR-vaccinated and 6 Placebo donors for both timepoints were included in the scRNAseq data.
In total, 12 MMR-vaccinated and 12 Placebo donors for both timepoints were included in the scATACseq data.
The main goal of the project is studying the non-specific effects of the vaccine and its possible use as an inducer of trained immunity in vivo.

Project description:Healthy flavivirus-naive volunteers (n=10) were vaccinated with the live attentuated dengue vaccine rDEN3∆30/31. An additional 4 subjects received placebo (PBS). Whole blood RNA (paxgene) for expression profiling was collected prior to vaccination (day 0), and on days 2,5,6,8,9,12,14,20,29,42, and 180. All samples from a given individual were extracted and prepared for hybridization at the same time; in some cases D0 samples were amplified and/or hybridized twice for quality control; results were averaged for subsequent analysis. Comparisons between subjects were carried out after normalizing the data at each post-vaccination timepoint to the same subject's D0 (pre-vaccination) measurements

Project description:Healthy flavivirus-naive volunteers (n=11) were infected with the live attenuated dengue serotype 2 challenge virus (rDEN2delta30) as the control arm of a dengue vaccine challenge trial. Whole blood RNA was collected in Paxgene tubes for expression profiling prior to infection (day 0), and on days 8, and 28 after rDEN2delta30 infection. Whole blood RNA was depleted of globin-and rRNA transcripts and equal amounts of depleted RNAs were used to generate libraries for SE 100 RNA sequencing per sample on by Illumina. To generate technical replicates, each library was run in different flow cells/lanes and aggregated to an average of approximately 26 million reads total per sample with <1% variation in counts across lanes in a given sample. Comparisons of gene expression in count-normalized samples were focused on analysis of grouping data by timepoint as well as by examining consensus intra-subject timepoint-associated gene expression changes after rDEN2delta30 infection, focusing on pairwise comparisons (Day 8 vs Day 0, Day 28 vs Day 8, and Day 28 vs,. Day 0).

Project description:The objective of this study is to: 1) Characterize the immune responsiveness to administration of non-live vaccines in three cohorts of healthy adult subjects through the analysis of blood leukocytes transcriptional profiles. 2) Validate whole blood transcriptional profiles generated from standard 3mL blood draws versus 200uL blood draws obtained by finger stick. 3) Discover potential biomarkers for immune-responsiveness to non-live vaccines. A total of 621 blood samples were collected either by venipuncture (387) or finger prick (234) from four groups of healthy adults receiving either, 2009/10 seasonal influenza or 23-valent pneumococcal vaccine or placebo (saline) injections. Subjects were recruited in 3 cohorts with 4-7 individuals per group; cohort 3 was recruited for validation of the systemic day 1 immune signature in response to seasonal influenza and pneumococcal vaccination. From each subject, peripheral blood was drawn into Tempus tubes (Applied Biosystems) or obtained by finger prick into micro capillaries and then transferred into tempus reagent to lyse blood cells and stabilize RNA before storing at -80ºC until mRNA extraction. The training set for transcriptional profiling of blood obtained by venipuncture was performed in cohort 1 which included 6 healthy adult individuals receiving seasonal influenza vaccine, 6 healthy adult individuals receiving pneumococcal vaccine, and 6 healthy adult individuals receiving placebo (saline injections). The test set for transcriptional profiling of blood obtained by venipuncture was performed in cohort 2 which included 6 healthy adult individuals receiving seasonal influenza vaccine, 6 healthy adult individuals receiving pneumococcal vaccine, and 6 healthy adult individuals receiving placebo (saline injections). Project description:To study the gene expression after administrating an inactivated EV71 vaccine, we have employed whole human genome microarray expression profiling to emphasize the gene expression profile of the immune system in response to an inactivated EV71 vaccine in humans and confirmed that such an immune response was generated as the result of the positive mobilization of the immune system. Human peripheral blood from this vaccine or placebo was isolated, extracted the RNA and screened by microarray. The results showed significantly greater neutralizing antibody and specific T cell responses in vaccine group after two inoculations on days 0 and 28. Additionally, more than 600 functional genes that were up- or down-regulated in PBMCs were identified by the microarray assay, and these genes included 68 genes associated with the immune response in vaccine group. The vaccine inoculation group and the placebo control group, originated from the cohort of phase II clinical trial, consisted of 20 subjects (aged from 6-11 months, average: 9.6 months). The trial was randomized, double-blinded and placebo-controlled, and all of the parents or guardians of the subjects were required to sign an informed consent explaining the experiment.

Project description:High correlation was observed between T cell responses to SARS-CoV-2 and MMR and Tdap vaccine proteins in infected and uninfected individuals; the overlapping T cell population contained an effector memory T cell subset previously implicated in protective anti-viral immunity and their activation required APC-derived IL-15, known to sensitize T cells to activation. We were able to detect cross-reactive TCR repertoire in antigen experienced T cells recognizing SARS-CoV-2, MMR and Tdap epitopes using clonotyping and scRNA-seq. Indices of disease severity were reduced in MMR or Tdap vaccinated individuals by 32-38% and 20-23% respectively, among 73.582 COVID-19 positive patients.

Project description:The primary objective of this study was to evaluate response to a SIV DNA-based vaccine that was adminstered via vivo electroporation (EP) in rhesus macaques to further understand the molecular correlates of protection against SIV. In this study, rhesus macaques were immunized with a DNA vaccine including individual plasmids encoding SIV gag, env, and pol alone, or in combination with a molecular adjuvant, plasmid DNA expressing the chemokine ligand 5 (RANTES), followed by EP. At eight month post-vaccination, animals were challenged with SIV. Standard immunological assays, flow-based activation analysis without ex vivo restimulation and high-throughput gene expression analysis were performed to determine the host response to each vaccine regimen. The overall study was designed to evaluate the response to a SIV-DNA vaccination administered to animals via intramuscular electroporation. Chinese rhesus macaques were divided into three treatment groups (n=6 animals per group): Control (no vaccination), DNA vaccine alone (pCSIVgag, pCSIVpol, pCSIVenv), DNA vaccine with RANTES adjuvant (pCSIVgag, pCSIVpol, pCSIVenv, pmacRANTES). Eight months following the last vaccination, animals were infected with 25 MID of SIVmac251 and response to infection was monitored. RNA for microarray analysis was isolated from fresh PBMCs that were isolated from individual animals and treated overnight with a pool of overlapping SIV pol peptides or mock treated. Samples for microarray analysis were taken longitudinally at 8 months post-vaccination (pre-SIV challenge; biological n=5-6 per group for each treatment; technical n=2 for each sample) and at day 10 post-SIV challenge (n=5-6 per group for each treatment; technical n=2 for each sample).
