Mammary gland cells were captured from clinical tissues of breast cancer patient by LCM. Gene expression profilings for 417 tumor and 16 non-tumor samples were acquired using GeneChip Human Genome U133 Plus 2.0 (Affymetrix, Santa Clara, CA). Microarray datasets were normalized and transformed to log2 values using robust multi-array average (RMA) method with R statistical software and BioConductor package.

Project description:Different companies have developed sequencing platforms with a wide variety of strengths and drawbacks. Illumina is currently used for high-throughput and highly accurate short-read sequencing, however, other companies, such as MGI Tech, have developed a similar sequencing method at a lower cost. The accuracy, sensitivity, and reproducibility of Illumina and MGI Tech have been compared, showing high similarity. While many comparisons exist, the performance of MGI on gene expression and cell clustering for single-cell applications is unknown. In this study, we performed single-cell RNA sequencing on three human breast cancer samples to compare the cell clustering or average gene expressions for the reads generated by Illumina and MGI sequencing. We observed unique platform-specific cells detected and show that these low-quality cells appear randomly and could only affect minor cell populations.

Project description:Studying properties of non-cancerous high-risk human breast epithelial cells is challenged by limitations in acquiring primary epithelial cells for investigation. Here we used conditional reprogramming cell (CRC) technology to isolate n=27 serial samples of non-cancer derived mammary epithelial cells ipsilateral to breast cancer, considered at risk cells for future breast cancer development. Comparative samples included cancer (n=8) and contralateral (n=3) and prophylactic mastectomy (n=1) non-cancer derived breast epithelial cells. Significant in vitro behavioral differences between samples were connected to baseline transcriptome characteristics. An exploratory analysis identified patterns of aberrantly expressed pregnancy development genes in both at risk and cancer samples. In conclusion, it is possible to approach the investigation of breast cancer risk utilizing human primary breast epithelial cells for targeted in vitro and genetic studies.

Project description:A small number of tumor-derived cell lines have formed the mainstay of cancer therapeutic development, yielding drugs with impact typically measured as months to disease progression. To develop more effective breast cancer therapeutics, and more readily understand their potential clinical impact, we constructed a functional metabolic portrait of 46 independently-derived breast tumorigenic cell lines, contrasted with purified normal breast epithelial subsets, freshly isolated pleural effusion breast tumor samples and culture-adapted, non-tumorigenic mammary epithelial cell derivatives. We report our analysis of glutamine uptake, dependence, and identification of a significant subset of triple negative samples that are glutamine auxotrophs. This NCBI GEO submission comprises a small datasest generated to compare the expression profiles of the above nontumorigenic, purified normal and purified pleural effusion samples with 10 established breast cancer-derived cell lines. This dataset was subsequently merged with a previously published expression dataset derived from 45 independent breast cancer derived cell lines (Neve, et al 2006), and analyses contrasting various subsets of the merged dataset were published. Expression data from 26 samples, no replicates: purified normal human mammary epithelial breast cellular subsets CD10+, BerEP4+, and remaining stromal cell samples from 3 independent anonymous donors; 3 anonymous purified human breast cancer pleural effusion samples; 4 HMEC-derived culture adapted but not transformed samples (184A1, 184B5, HMLE, HMLE-PR); and 10 established human breast cancer cell lines.

In this study we investigated whether it is possible to assess the functional state of cancer-associated fibroblasts through tumor tissue proteome profiling. Tissue proteomics was performed on tumor-central, tumor-near and tumor-distant biopsy sections from breast adenocarcinoma patients, which allowed us to identify 2074 proteins. Data were interpreted referring to reference proteome profiles generated from primary human mammary fibroblasts comprising 4095 proteins. These cells were analyzed in quiescent cell state, as well as after in vitro treatment with TGFβ or IL-1β, stimulating wound healing or inflammatory processes, respectively. Representative for cancer cells, we investigated the mammary carcinoma cell line ZR-75-1, identifying 5212 proteins. Comparison of tissue proteomics data with all those reference profiles revealed predominance of cancer cell-derived proteins within the tumor and fibroblast-derived proteins in the tumor-distant tissue sections. Remarkably, proteins characteristic for acute inflammation were hardly identified in the tissue samples. In contrast, several proteins found by us to be induced by TGFβ in mammary fibroblasts, including fibulin-5, SLC2A1 and MUC18, were positively identified in all tissue samples, with relatively higher abundance in tumor neighboring tissue sections. These findings indicate a predominance of cancer-associated fibroblasts with wound healing activities localized around tumors.
