Systematic evaluation of RNA-Seq preparation protocol performance (RNASeq: TruSeq)

Project description:In this study, we present a comprehensive evaluation of four RNA-Seq library preparation methods. We used three standard input protocols, the Illumina TruSeq Stranded Total RNA and TruSeq Stranded mRNA kits, and a modified NuGEN Ovation v2 kit; and an ultra-low-input RNA protocol, the TaKaRa SMARTer Ultra Low RNA Kit v3. Our evaluation of these kits included quality control measures such as overall reproducibility, 5’ and 3’ end-bias, and the identification of DEGs, lncRNAs, and alternatively spliced transcripts. Overall, we found that the two Illumina kits were most similar in terms of recovering DEGs, and the Illumina, modified NuGEN, and TaKaRa kits allowed identification of a similar set of DEGs. However, we also discovered that the Illumina, NuGEN and TaKaRa kits each enriched for different sets of genes.

Project description:Comprehensive transcriptional characterization of bone marrow endothelial cells by RNA sequencing was performed to determine the molecular properties/signatures of endothelium during bone marrow recovery and niche formation. Regenerative bone marrow endothelium was FACS-isolated from bone marrow aspirates of Acute Myeloid Leukemia patients 17 days after receiving chemotherapy (n=3). Niche-forming endothelial cells were FACS-isolated from fetal bones (gestational age 15-20 weeks) (n=3). Healthy adult bone marrow endothelial cells (n=7) were used as steady-state controls. cDNA was prepared using the SMARTer procedure (SMARTer Ultra Low RNA Kit, Clonetech). The provided file type is FASTQ.

Global gene expression changes in canine CD4+ peripheral T-cell lymphoma

Project description:We evaluate differential gene expression in 6 cases of canine CD4+ peripheral T-cell lymphoma (PTCL) compared to sorted CD4+ lymphocytes from the lymph nodes of healthy dogs.Lymph node aspirates from 6 dogs submited for routine diagnostics and diagnosed with CD4+ PTCL by flow cytometry were selected for RNA-seq. Patients were naïve to treatment at the time of sample submission. Aspirates from selected cases had a purity of greater than 88% neoplastic cells. Neoplastic cells were identified by the following immunophenotype: CD4+CD3+CD5+/-CD45+MHCIIlo. Hierarchical clustering of samples resulted in distinct separation of control lymphocytes and PTCL cases with intermixing of PTCL from Boxer and non-Boxer dogs. Top enriched pathways are involved in G-coupled protein receptor signaling, extracellular matrix remodeling and vascular development, inflammatory response and immune signaling, and mitotic activity. This study provides the global gene expression analysis of aggressive canine T-cell lymphoma using RNAsequencing.

Global Transcriptome Analyses of Mammalian Terminal Erythroid Differentiation

Project description:Purpose:The purpose of this study is to create unbiased, stage-specific transcriptomes by RNA-seq analyses of pure populations of both murine and human erythroblasts at distinct developmental stages. Methods: Recently developed FACS-based methods (Chen et al, PNAS, Liu et al, Blood, Hu et al Blood) were employed to purify morphologically and functionally discrete populations of cells, each representing specific stages of terminal erythroid differentiation. RNA was prepared from these cells and subjected to RNA-seq analyses. Results: There were vast temporal changes in gene expression across the differentiation stages, with each stage exhibiting unique transcriptomes.Clustering and network analyses revealed that differing stage-specific patterns of expression across differentiation were transcriptionally enriched for genes of differing function. Numerous differences were present between human and murine transcriptomes, with significant variation in the global patterns of gene expression. Conclusions: These data provide a significant resource for studies of normal and perturbed erythropoiesis, allowing a deeper understanding of mechanisms of erythroid development, differentiation, and inherited and acquired disease.
