Gene expression profiling of Plasmodium falciparum after co-culture with NK cells

Project description:The aim of the study was to determine the effect of natural killer (NK) cells on the global gene expression in Plasmodium falciparum. FCR3-CSA-infected red blood cells (RBCs) were co-cultured for 24h with NK92. Prior to RNA extraction, the parasitized RBCs were separated via Ficoll from the lymphocyte fraction. Control cultures of parasites without NK cells were cultivated in parallel. In addition, the effect of the separation method was determined via a Ficoll control culture of FCR3-CSA that was passed over a Ficoll gradient. All three treatments were performed in triplicate. The RNA was reverse-transcribed and hybridized onto microarrays.

Transcriptomic analysis of the NA-PHER2 clinical trial

Project description:We performed whole transcriptome RNA sequencing on serial tumour biopsies collected at baseline, Day 14, and after completion of all neoadjuvant therapy from the NA-PHER2 trial. Patients received neoadjuvant treatment with the combined regimen of trastuzumab, pertuzumab, palbociclib with or without addition of fulvestrant. Transcriptomic profiles were generated from 143 samples (Baseline n = 53, Day 14 n = 49, Surgery n = 41) corresponding to 55 of the 58 patients enrolled in NA-PHER2 trial (94.8%). RNA sequencing was performed on total RNA samples derived from formalin-fixed, paraffin-embedded (FFPE) tissue sections. RNA-Seq libraries were produced using NEBNext® Ultra™ II Directional RNA Library Prep Kit. The capture was then performed on cDNA libraries with the Twist Human Core Exome Enrichment System according to supplier recommendations (Twist Bioscience). The obtained eluted-enriched DNA samples was then sequenced on an Illumina NovaSeq as paired-end 100bp reads.

Project description:High quality genetic material is an essential pre-requisite when analyzing gene expression using microarray technology. Peripheral blood mononuclear cells (PBMC) are frequently used for genomic analyses, but several factors can affect the integrity of nucleic acids prior to their extraction, including the methods of PBMC collection and isolation. In this study, we compared the Ficoll-Paque density gradient centrifugation and BD Vacutainer cell preparation tube (CPT) protocols to determine if either method offered a distinct advantage in preparation of PBMC-derived immune cell subsets for their use in gene expression analysis. We compared gene expression in PBMC and individual immune cell types from Ficoll and CPT isolation protocols using Affymetrix microarrays. PBMC from 3 healthy donors were isolated using Ficoll-Paque gradient or BD Vacutainer CPT methods. Subsequently, immune cell subsets were separated by positive selection from PBMC obtained by both methods. RNA was extracted from total PBMC isolated by both protocols and from their subsets, followed by analysis of gene expression using Affymetrix microarrays. Gene expression was compared between Ficoll and CPT samples for a given cell type.

Gene expression in obese humans before and during treatment with rimonabant

Project description:Rimonabant was prescribed to eight patients, admitted to the Overweight Study Unit at the Department of Medicine, Karolinska University Hospital. All patients had a BMI > 35 kg/m2, were treated on clinical indications (metabolic and mechanical disability) and without mental disturbances. Blood samples were collected before treatment and at the first clinical control, when the patients had received rimonabant, 20 mg daily, for 4 weeks. Blood mononuclear cells were isolated by Ficoll separation (Ficoll-Paque PLUS, GE Healthcare). From the cell-pellet total RNA was prepared using Qiagen midi plus kit (Qiagen GmbH, Hilden Germany) as recommended by the manufacturer and was quality controlled on an Agilent Bioanalyzer (Agilent Technologies, Inc. Palo Alto, CA). Six pretreatment samples and seven samples obtained after rimonabant treatment passed the quality control. The cRNA synthesis for microarray experiments and the hybridizations were carried out using Affymetrix Human Gene 1.0 ST Array (Affymetrix, Inc., Santa Clara, CA) according to standard Affymetrix protocols at the core facility for Bioinformatics and Expression Analysis, Department of Biosciences and Nutrition, Karolinska Institutet.

Single-cell RNA-seq of bone marrow cells from aplastic anemia patient and healthy donor

Project description:BM samples were collected from two adult healthy donors and two AA patients at the first hospital affiliated from Zhejiang Chinese University. Mononuclear cells (MNCs) were isolated using Ficoll-Hypaque gradient separation. CD34+ cells were purified from MNCs with the human anti-CD34 MicroBeads Isolation kit according to the manufactures specifications. Isolated cell was the purification of CD34+ cell. Then, MNCs mixed with CD34+ cells at 4:1 ratio and were analyzed by 10×Genomics.
