Natural variation of circulating RNAs in human serum

ABSTRACT: Non-coding RNA (ncRNA) molecules have fundamental roles in cells and many are also stable in body fluids as extracellular RNAs. In these studies, we used RNA sequencing (RNA-seq) to investigate the profile of small non-coding RNA (sncRNA) in human serum. We analyzed more than 10 billion Illumina reads from more than 500 serum samples, included in the Norwegian population-based Janus Serum Bank (JSB). Our results suggest that many circulating RNAs in serum can be potential biomarkers and they are associated with different traits including age, sex, smoking, body size etc.

Identification of urinary exosomal non-coding RNAs biomarkers for high-grade prostate cancer using RNA-seq analysis

Project description:Prostate cancer is one of the major cancers that seriously affect men's health. The low specificity of prostate-specific antigen (PSA) for prostate cancer has resulted in the overdiagnosis and subsequent overtreatment of clinically indolent tumors. There is an urgent need for noninvasive and easy diagnostic assays to help evaluate whether a prostate biopsy is warranted. Many non-coding RNAs (eg, microRNAs, long non-coding RNAs, circular RNAs) have been reported to play key roles in prostate cancer progression, showing great potential to impact cancer diagnostics and therapies. Remarkably, exosomes secreted by cells into body fluids contain molecules that reflect the disease information, and urinary exosomes could be used to detect prostate cancer as a new type of liquid biopsies. Non-coding RNAs are enriched and stable in exosomes. We performed high-throughput sequencing on urine-derived exosomes of 11 patients with high-grade (Gleason score 7 or greater) prostate cancer and 11 patients with benign prostatic hyperplasia to screen differentially expressed non-coding RNAs.

Project description:Endogenous and exogenous extracellular RNAs will be characterized in four body fluids (plasma, serum, CSF and saliva) collected at the same time from 134 healthy subjects ranging in age from 31 to 101 years old. Small RNAs contained in these samples will be profiled by small RNA-seq using unfractionated biofluids and purified extracellular vesicles.

Exosomes secreted by a nematode parasite transfer small RNAs to mammalian cells and regulate genes of the innate immune system [Litomosoides sigmodontis]

Project description:In mammalian systems, extracellular small RNAs can operate in a paracrine manner to communicate information between cells, relying on transport within vesicles. “Foreign” small RNAs derived from bacteria, plants and parasites have also been detected in mammalian body fluids, sparking interest in whether these could mediate inter-species communication. However, there is no mechanistic framework for RNA-mediated interspecies communication and the active movement of RNA via vesicles has not been shown outside of mammals. Here we demonstrate that specific microRNAs and Y RNAs are packaged into vesicles secreted by a gastrointestinal nematode, Heligmosomoides polygyrus, which naturally infects mice. Project description:MicroRNAs (miRNAs) are a class of short non-coding RNA that play important roles in disease processes in animals and are present in a highly stable cell-free form in body fluids. Here we examine the capacity of host and parasite miRNAs to serve as tissue or serum biomarkers of Schistosoma mansoni infection. Sequencing of small RNAs from serum confirmed the presence of miRNAs and revealed 11 parasite-derived miRNAs that were detectable by 8 weeks post S.mansoni infection. Small RNA content in serum of naïve and Schistosoma mansoni infected mice were examined in two different librarys. 1- prepared according to the 290 Illumina small RNA Sample Preparation Kit version 1.5 and sequenced on the GAIIX and 2- prepared according to the TruSeq Small RNA protocol (without size-selecting small 295 RNA) and sequenced on the HiSeq2

Diagnostic marker development of tRNA-derived fragments in cerebrospinal fluid and blood serum

Project description:The development of non-invasive diagnostic methods is crucial in early disease detection and thus better treatment options. Small RNAs have been identified as good candidates for such diagnostic markers due to their small size, which allows ease of transport from live cells. Correlating small RNAs in bodily fluid with those in tissue cells of interest may even shed light on disease mechanisms and the development of therapeutic targets. tRNA-derived RNA fragments (tRFs), a family of recently discovered small non-coding RNAs (sncRNAs), have been found to be significantly changed in various disease states, including Alzheimer's disease (AD), the most common type of dementia. Previously, tRFs have been found to be significantly enhanced in human AD hippocampus tissues. However, whether tRFs change in body fluids is unknown. In this study, we planned to identify baselines for potential usage of tRFs as biomarkers in cerebrospinal fluid and blood serum for future development of AD biomarkers. Towards this goal, we used T4 polynucleotide kinase-RNA-seq, a modified next-generation sequencing technique, to identify detectable tRFs in human cerebrospinal fluid (CSF) and serum samples. Interestingly, we found an abundance of tRFs in both CSF and serum samples in comparison to microRNAs, well-known small RNAs (about 3-10 times higher in read counts). This clearly indicates the significant potential of tRFs as non-invasive biomarkers in CSF and serum.
