Project description:Differences in transcript splicing are well documented among tissues and between sexes in humans and other organisms. Further, splicing changes in selected genes have been reported in human and mouse brain development. Using high-throughput RNA sequencing we characterized the transcriptome-wide splicing changes occurring over the lifespan in the human brain. We found that in two brain regions, prefrontal cortex and cerebellum, as many as 37% of all expressed protein-coding multi-exon genes undergo significant splicing changes between birth and 98 years of age. Approximately 40% of these changes take place in aging. We confirmed our findings using exon arrays and PCRs and detected identified splicing changes at the protein level. We further associated distinct patterns of age-related splicing changes with expression of the corresponding splicing factors. Thus, splicing plays an important role in shaping the human brain transcriptome in both development and aging. Human post-mortem brain samples from prefrontal cortex and cerebellum from 30 individuals with ages from birth to 100 years were collected. For each five individuals of similar age RNA, extracted from dissected tissue, was pooled resulting in 5 pooled samples. Obtained RNA was hybridized with Affymetrix Human Exon 1.0 ST arrays.

Project description:We analysed changes in transcript levels and alternative splicing in the temporal cortex of individuals of different ages that were cognitively normal, affected by frontotemporal lobar degeneration (FTLD), or affected by Alzheimer's disease (AD). Our experiment's purpose is to provide new insights into the gene expression changes that distinguish healthy aging from neurodegeneration and identify the candidate regulators of alternative splicing that are associated with both processes.

Project description:We performed RNA sequencing in whole-blood from the same 65 individuals from the PIVUS study at ages 70 and 80 (130 samples) to quantify how gene expression, alternative splicing, and their genetic regulation are altered during this 10-year period of advanced aging. Each individual has four fastq files, two for each age. Consecutive sample IDs refer to the sample individual, e.g. PIVUS003 and PIVUS004 are the age 70 and age 80 samples of the first individual.

Project description:Preliminary Summary: In this study, we set to specifically analyze effects of aging on differential splicing in the local synaptic proteome. To this end, we analyzed the RNA extracted from synaptosomes obtained from cerebral cortices of C57BL/6 mice of 3 weeks, 5 months and 19 months of age. Synaptosomes are artificial, membranous sacs that contain synaptic components and are generated by subcellular fractionation of homogenized or ground-up nerve tissue. We employ RNA-seq using paired long-reads to obtain comprehensive sequence information on synaptic transcripts and two different bioinformatic methods (DIEGO and LeafCutter) to quantify differential splicing. Finally, the change in the usage of the selected junctions was validated through RT-qPCR and RT-PCR using an independent set of samples.

Project description:Aging was long assumed to be a passive and stochastic process caused by random damage accumulation, however，such theories fail to explain the program-like features of the aging process. Measuring the aging process in C. elegans at individual level provides an opportunity to analyze both the programmed (age-related changes at population level) and stochastic (inter-individual differences in isogenic population) components during the aging process. Here, we performed quantitative proteomic analyses on more than 150 worm individuals of different ages and aged individuals with different mobility. The analysis of inter-individual variations helps dissect the programmed and stochastic components during the aging process, and key proteins underlying the lifespan plasticity among the genetically identical worm individuals. Using a high temporal resolution single worm proteomic landscape, we found that the aging process was non-linearly progressed, with each stage marked by distinct age-related changes. The fast-aging individuals are depleted with such secreted proteins and over-activation of lysosome degradation processes, providing a first molecular link for the programmed enhanced offspring growth and death of the parent individual. This mechanistic link indicates that programmed events at least in part explain the heterogeneity of adult aging.

Project description:Human hippocampus is one of the critical brain regions affected by aging. However, a fully understanding of aging-related changes in protein profiles in human hippocampus has not been well described, especially for the Chinese population. With the newly founded human brain bank in Chinese Academy of Medical Sciences & Peking Union Medical College, we performed a 4-plex TMT labeled proteomic study in the hippocampus of postmortem human brains. The ages of death ranged from 22-98, and were grouped into 4 aging groups: 20-50, 50-70, 70-90, and over 90 (n=4 each). None of the donors was diagnosed with neurodegenerative diseases according to their medical history. Our data identified 4582 proteins, among which 99 proteins were upregulated and 42 proteins were downregulated during the aging process.

Project description:We analyzed expression of 81 normal muscle samples from humans of varying ages, and have identified a molecular profile for aging consisting of 250 age-regulated genes. This molecular profile correlates not only with chronological age but also with a measure of physiological age. We compared the transcriptional profile of muscle aging to previous transcriptional profiles of aging in kidney and brain, and found a common signature for aging in these diverse human tissues. The common aging signature consists of six genetic pathways; four pathways increase expression with age (genes in the extracellular matrix, genes involved in cell growth, genes encoding factors involved in complement activation, and genes encoding components of the cytosolic ribosome), while two pathways decrease expression with age (genes involved in chloride transport and genes encoding subunits of the mitochondrial electron transport chain). We also compared transcriptional profiles of aging in human to those of the mouse and fly, and found that the electron transport chain pathway decreases expression with age in all three organisms, suggesting that this may be a public marker for aging across species. Experiment Overall Design: Human skeletal muscle samples of various ages (spanning 16-89 years) were surgically removed from patients and gene expression changes with age profiled using Affymetrix HU-133 2.0 arrays. 62 muscles were taken from the rectus abdominis; 19 were taken from various other regions of the anatomy.
