Oncolytic virotherapy mediated anti-tumor response in primary cutaneous B-cell lymphoma: a single-cell perspective

ABSTRACT: We analyzed fine-needle aspirate (FNA) samples of T-VEC-treated primary cutaneous B-cell lymphoma patients. FNAs were taken from injected and non-injected lesions before and at several time points after the patient's first injection. The study aimed to describe the dynamics of the viral infection, characterize the changes in the tumor microenvironment caused by T-VEC-treatment compare injected and non-injected lesions and identify the mechanism of action.

The cDNA microarray data were used to determine the gene expression profile responding to patient's clinical finding and tumor's pathological changes. A gene profile was generated as Estrogen Receptor Gene Signature (ERGS). The ERGS was verified in a reference dataset and correlated with patient's prognosis significantly. AIDS Linked to the Intravenous Experience (ALIVE) Cohort

Project description:The AIDS Linked to the Intravenous Experience (ALIVE) Study is a long-standing community based research effort that includes past and current injection drug users (IDUs). ALIVE has been ongoing since 1988 and is one of the longest-running community-based cohorts of IDUs in existence. The primary objectives when the study started were to characterize the incidence and natural history of HIV among injection drug users (IDUs). At each study visit, participants undergo a series of questionnaires that elicit information about substance use (including drugs used and route of administration) and a blood draw. A subsample of 1200 subjects was selected for genotyping for the NIDA Smokescreen effort who report heroin injection and have existing peripheral blood samples (isolated buffy coat). In addition to injected heroin, ALIVE subjects are assessed on lifetime and previous six months use of marijuana (76.3%), crack (55.5%), snorted cocaine (48.3%), injected cocaine (89.9%), injected speedball (87.0%), and smoking heroin (9.0%). The sample is 33.4% female, ~85% African-American and assessed through a mean maximum age of 49.9 years old. Importantly, subjects are not assessed to meet DSM criteria, but all subjects report having injected drugs. We provide demographic data (age at assessment, sex, self-reported race) and drug use data (lifetime "use" ever endorsed) for each drug class/route described above for each subject

Normal vs. Tumor Prostate miRNA

Project description:Comparison of miRNA expression profiles in a small set of prostate needle core biopsies or fine needle aspirates. Keywords: Expression profiling of prostate needle core biopsies MicroRNA expression was compared between a pooled normal sample consisting of 10 separate normal adjacent to tumor prostate needle core biopsies, two prostate tumor cell lines (PC3 and LNCaP), two needle core biopsies, and a fine needle aspirate of a prostate tumor metastasis to the supraclavicular lymph node. MicroRNA was isolated from fresh frozen tissue sections of the needle core biopsies using the mirVana miRNA Isolation kit from Ambion per the manufacturer's instructions. MicroRNA was amplified using 10 ng input and 750 ng of amplified material was subsequently labeled for hybridization. All samples were normalized to the same normal prostate control.

Project description:Lung metastatic potential of the 29 HNSCC was examined with tail vein metastatic assay as described previously. 1 ×10E6 HNSCC cells in a volume of 200 µL were injected into the lateral tail vein using a 30 gauge needle. Eight to 10 mice were prepared for each cell line. Mice were euthanized using carbon dioxide asphyxiation when they lost more than 15% of their pre-injection body weight or at 90 days after cell injection. Necropsy was performed, and lung was harvested. The lungs were then evaluated for the presence of lung metastases and also weighed.

RNA sequencing of unmanipulated and saline-injected skin in healthy old adults before and after oral vitamin D3 supplementation

Project description:Vitamin D insufficiency may exacerbate non-specific inflammation observed in older adults. Here, we tested the hypothesis that an inflammatory gene signature present in old skin following saline injection (as model for non-specific needle injury) normalizes after oral vitamin D3 supplementation. To define the saline-induced signature, we compared gene expression in skin biopsies taken six hours after saline injection in old adults (≥65 years) to biopsies from unmanipulated skin. We then assessed signature expression in saline-injected skin of old and young adults (<40 years), and in paired samples of old adults before and after oral vitamin D3 supplementation (6400 IU/day for 14 weeks), where median serum 25-hydroxyvitamin D increased from 43 nmol/L (interquartile range 36-53 nmol/L) to 131 nmol/L (interquartile range 115-147 nmol/L). This submission comprises 112 samples from 57 individuals.

SNP profiling of pancreatic adenocarcinoma (PDAC) xenografts

Project description:Pancreatic adenocarcinoma (PDAC) is one of the most lethal human malignancies and a major health problem. Patient-derived xenografts (PDX) are appearing as a prime approach for preclinical studies despite being insufficiently characterized as a model of the human disease and its diversity. We generated subcutaneous PDX from PDAC samples obtained either surgically or using diagnostic biopsies (endoscopic ultrasound guided fine needle aspirate). The extensive multiomics characterization of the xenografts demonstrated that PDX is a suitable model for preclinical studies, representing the diversity of the primary cancers. We generated subcutaneous PDX from PDAC samples obtained either surgically or using diagnostic biopsies (endoscopic ultrasound guided fine needle aspirate). The variable 'MultiOmicsClassification' indicates the resulting sample's group. 'CIMPclass' is the CpG island methylator phenotype as estimated from the methylation arrays analysis. Comparative single-cell transcriptional and proteomic atlas of clinical-grade injectable mesenchymal source tissues

Project description:Bone marrow aspirate concentrate (BMAC) and adipose-derived stromal vascular fraction (ADSVF) are the most marketed stem cell therapies to treat a variety of conditions in the general population and elite athletes. Both tissues have been used interchangeably clinically even though their detailed composition, heterogeneity, and mechanisms of action have neither been rigorously inventoried nor compared. This lack of information has prevented investigations into ideal dosages and has facilitated anecdata and misinformation. Here, we analyzed single-cell transcriptomes, proteomes, and flow cytometry profiles from paired clinical-grade BMAC and ADSVF. This comparative transcriptional atlas challenges the prevalent notion that there is one therapeutic cell type present in both tissues. We also provide data of surface markers that may enable isolation and investigation of cell (sub)populations. Furthermore, the proteome atlas highlights intertissue and interpatient heterogeneity of injected proteins with potentially regenerative or immunomodulatory capacities.

Project description:To explore the circulating miRNA expression after subcutaneous injection of Gram negative and positive bacteria in the mice The recombinant specific Gram negative pathogens Escherichia coli (xen14) and Gram positive pathogens Staphyllococcus aureus (xen29) were purchased from the Caliper (Caliper, Princeton, NJ, USA). 1M-CM-^W108 Escherichia coli or Staphyllococcus aureus pathogen in 100 M-NM-<l PBS was injected subcutaneously with Fr. 25 needle into the back of the mice to cause bacterial infection of the mice. An extra group of animals was inoculated with PBS to serve as a negative control. The mice had access to food and water ad libitum both before and after bacteria injection. The mice were killed at the indicated time points (4, 8, and 24 h) after the bacteria injection, and whole blood was drawn.
