Project description:The study was approved by the institutional review board of Singhealth (2018-2795). Ten 5-Ã‚Âµm tissue sections were cut using standard microtomy techniques. Each collected cell population was then extracted using the allprep kit. Extracted material was then quantified using a Qubit fluorometer. DNA-seq libraries were captured to exome regions using xGen Exome Research Panel v1.0 (IDT), and libraries were prepared using the KAPA Hyper prep kit. DNA libraries were sequenced to a target depth of ÃƒÂ—200 for tumor sample, ÃƒÂ—100 for normal samples on the Illumina HiSeq platform.

Methylation profiling of choroid plexus carcinoma cell lines

Project description:Genomic DNA was extracted from two choroid plexus carcinoma cell lines using the GeneJET genomic DNA (Thermo Fisher). DNA was quantified using the DENOVIX Fluorometer. The quality of the extracted DNA samples was assessed by the Illumina FFPE QC kit (Illumina). Bisulfite conversion of the DNA was performed using the EZ DNA methylation kit (Zymo). Bisulfite-converted DNA was hybridized to the Illumina Infinium Human Methylation EPIC array bead chip and scanned using the Illumina iScan microarray scanner (Illumina) according to the manufacturer protocol.

Project description:DNA from fresh-frozen specimens was extracted using Allprep DNA/RNA/miRNA Universal Kit (QIAGEN). DNA from FFPE specimens was extracted using Allprep DNA/RNA FFPE Kit (QIAGEN). WES library was prepared using SureSelect Human All Exon Kit (Agilent, V5) following the manufacturer’s protocol. Libraries were sequenced on Illumina NovaSeq platform, with the aim to obtain sequencing depth of 200× and 100× for tumor and normal tissue, respectively.

Project description:Human clonal intestinal organoids were treated with 1Ã‚ÂµM MMF (Roche), 20 ÃŽÂ¼M GCV (Hainan Poly Pharm Co Ltd), or in combinations (1 Ã‚ÂµM MMF + 20 ÃŽÂ¼M GCV or 1 Ã‚ÂµM MMF + 40 ÃŽÂ¼M GCV) continuously for 4-6 weeks. DNA was extracted after drug treatment. WGS was performed with 150 bp PE sequencing at 30X using an Illumina Novaseq sequencer.
