Project description:MalignantÃ‚Â rhabdoidÃ‚Â tumor (MRT) is oneÃ‚Â ofÃ‚Â the mostÃ‚Â aggressive childhood cancers for which no effective treatment optionsÃ‚Â areÃ‚Â available. ReprogrammingÃ‚Â ofÃ‚Â cellular metabolism isÃ‚Â an important hallmarkÃ‚Â ofÃ‚Â cancer, with various metabolism-based drugs beingÃ‚Â approved cancer treatment.Ã‚Â InÃ‚Â this study,Ã‚Â we use patient derived tumorÃ‚Â organoidsÃ‚Â (tumoroids) to map theÃ‚Â metabolicÃ‚Â landscapeÃ‚Â ofÃ‚Â several pediatric cancers. Combining gene expressionÃ‚Â analysesÃ‚Â and metaboliteÃ‚Â profilingÃ‚Â using mass spectrometry, we findÃ‚Â nucleotideÃ‚Â biosynthesisÃ‚Â to beÃ‚Â aÃ‚Â particularÃ‚Â vulnerabilityÃ‚Â ofÃ‚Â MRT. TreatmentÃ‚Â ofÃ‚Â MRT tumoroids withÃ‚Â de novoÃ‚Â nucleotideÃ‚Â synthesisÃ‚Â inhibitors lowersÃ‚Â nucleotideÃ‚Â levelsÃ‚Â inÃ‚Â MRT tumoroidsÃ‚Â andÃ‚Â inducesÃ‚Â apoptosis. A Phase 1/2 Trial of TC-510 In Patients With Advanced Mesothelin-Expressing Cancer

Project description:TC-510 is a novel cell therapy that consists of autologous genetically engineered T cells expressing two synthetic constructs: first, a single-domain antibody that recognizes human Mesothelin, fused to the CD3-epsilon subunit which, upon expression, is incorporated into the endogenous T cell receptor (TCR) complex and second, a PD-1:CD28 switch receptor, which is expressed on the surface of the T cell, independently from the TCR. The PD-1:CD28 switch receptor comprises the PD-1 extracellular domain fused to the CD28 intracellular domain via a transmembrane domain. Thus, the switch is designed to produce a costimulatory signal upon engagement with PD-L1 on cancer cells.

Transcription profiling of human parental parental line MDA-MB-231 and fusion cell lines indicates hybrids assimilate organ-specific metastasis gene signatures from both parental cells

Project description:Spontaneous cell fusion of MDA-MB-231 bone-metastatic subline Bm (i.e., SCP2) and lung metastatic subline Lm (i.e., LM2) gave rise to hybrid lines BLm-FACS or BLm-DRUG, as well as its single clones (#8, #12, #18). The hybrids acquired the metastasis tropisms from both parental cells. Expression profiles of the parental cells, the hybrids and several previously characterized MDA-MB-231 metastatic derivatives were compared. Hierarchical clustering showed the hybrids assimilated the organ-specific metastasis gene signatures from both parental cells. Experiment Overall Design: Twenty-six cell lines were analyzed, including the parental line MDA-MB-231; cell fusion partner lines Bm and Lm; self-fused lines BBm and LLm; hetero-fused lines BLm-FACS, BLM-DRUG and clones BLm-DRUG-8, -12 and -18; strongly bone-metastatic lines 1833, SCP14, SCP20, SCP25 and SCP46; strongly lung-metastatic lines 3481, 4142, 4173, 4175 and 4180; and weakly metastatic lines SCP3, SCP4, SCP6, SCP28, SCP32 and SCP43. Single sample for each line.

Genome-wide Analysis Reveals Conserved and Divergent Features of Notch1/RBPJ Binding in Human and Murine T Lymphoblastic Leukemia Cells

Project description:Notch1 regulates gene expression by associating with the DNA-binding factor RBPJ and is oncogenic in murine and human T cell progenitors. Using ChIP-Seq, we find that in human and murine T-LL genomes Notch1 binds preferentially to promoters, to RBPJ binding sites, and near imputed ZNF143, Ets and Runx sites. ChIP-Seq confirmed that ZNF143 binds to ~40% of Notch1 sites. Notch1/ZNF143 sites are characterized by high Notch1 and ZNF143 signals, frequent co-binding of RBPJ (generally through sites embedded within ZNF143 motifs), strong promoter bias, and relatively low mean levels of activating chromatin marks. RBPJ and ZNF143 binding to DNA is mutually exclusive in vitro, suggesting RBPJ/Notch1 and ZNF143 complexes exchange on these sites in cells. K-means clustering of Notch1 binding sites and associated motifs identified conserved Notch1-Runx, Notch1-Ets, Notch1-RBPJ, Notch1-ZNF143, and Notch1-ZNF143-Ets clusters with different genomic distributions and levels of chromatin marks. Although Notch1 binds mainly to gene promoters, ~75% of direct target genes lack promoter binding and are presumably regulated by enhancers, which were identified near MYC, DTX1, IGF1R, IL7R and the GIMAP cluster. Human and murine T-LL genomes also have many sites that bind only RBPJ. Murine RBPJ âonlyâ sites are highly enriched for imputed REST sites, whereas human RPBJ âonlyâ sites lack REST motifs and are more highly enriched for imputed CREB sites. Thus, there is a conserved network of cis-regulatory factors that interacts with Notch1 to regulate gene expression in T-LL cells, as well as novel classes of divergent RBPJ âonlyâ sites that also likely regulate transcription.
