Project description:We previously reported a system for assessing rejection in kidney transplant biopsies using microarray-based gene expression data, the Molecular Microscope® Diagnostic System (MMDx). Ensembles generated diagnoses that were both more accurate than the best individual classifiers, and nearly as stable as the best, consistent with expectations from the machine learning literature. Human experts had ~93% agreement (balanced accuracy) signing out the reports, and random forest-based automated sign-outs showed similar levels of agreement with the human experts (92% and 94% for predicting the expert MMDx sign-outs for T cell-mediated (TCMR) and antibody-mediated rejection (ABMR) respectively). In most cases disagreements, whether between experts or between experts and automated sign-outs, were in biopsies near diagnostic thresholds. Considerable disagreement with histology persisted. The balanced accuracies of MMDx sign-outs for histology diagnoses of TCMR and ABMR were 73% and 78% respectively. Disagreement with histology is largely due to the known noise in histology assessments (ClinicalTrials.gov NCT01299168).

Project description:DNA damage repair (DDR) defects are common across cancer types and indicate vulnerability to targeted therapies. In prostate cancer there is an urgent need for practical DDR defect detection strategies and resolution of associated clinicogenomic features. Here, we profiled circulating tumor DNA (ctDNA) from metastatic prostate cancer patients and identified BRCA2, ATM, and CDK12 as the most frequently disrupted DDR genes. CtDNA analysis distinguished monoallelic from biallelic defects and revealed mechanistic heterogeneity underlying biallelic inactivation. BRCA2-deficient samples exhibited frequent disruption of tumor suppressors via chromosomal rearrangements, while CDK12 mutations were instead associated with oncogene amplification. ATM-mutation appeared mutually exclusive with TP53 mutation. Loss of BRCA2 and CDK12—but not ATM—was associated with inferior clinical outcomes compared to DDR-intact disease. Our results suggest that distinct DDR aberrations differentially shape tumor genomics and clinical aggression. The ease of DDR-defect characterization in ctDNA suggests that blood-based assays can help identify patients suitable for exploitative therapies.

Project description:Recent discoveries of extreme cellular diversity in the brain warrant rapid development of technologies to access specific cell populations, enabling characterization of their roles in behavior and in disease states. Available approaches for engineering targeted technologies for new neuron subtypes are low-yield, involving intensive transgenic strain or virus screening. Here, we introduce SNAIL (Specific Nuclear-Anchored Independent Labeling), a new virus-based strategy for cell labeling and nuclear isolation from heterogeneous tissue. SNAIL works by leveraging machine learning and other computational approaches to identify DNA sequence features that confer cell type-specific gene activation and using them to make a probe that drives an affinity purification-compatible reporter gene. As a proof of concept, we designed and validated two novel SNAIL probes that target parvalbumin-expressing (PV) neurons. Furthermore, we show that nuclear isolation using SNAIL in wild type mice is sufficient to capture characteristic open chromatin features of PV neurons in the cortex, striatum, and external globus pallidus. Expansion of this technology has broad applications in cell type-specific observation, manipulation, and therapeutics across species and disease models.

Project description:Defects in graphene can profoundly impact its extraordinary properties, ultimately influencing the performances of graphene-based nanodevices. Methods to detect defects with atomic resolution in graphene can be technically demanding and involve complex sample preparations. An alternative approach is to observe the thermal vibration properties of the graphene sheet, which reflects defect information but in an implicit fashion. Machine learning, an emerging data-driven approach that offers solutions to learning hidden patterns from complex data, has been extensively applied in material design and discovery problems. In this paper, we propose a machine learning-based approach to detect graphene defects by discovering the hidden correlation between defect locations and thermal vibration features. Two prediction strategies are developed: an atom-based method which constructs data by atom indices, and a domain-based method which constructs data by domain discretization. Results show that while the atom-based method is capable of detecting a single-atom vacancy, the domain-based method can detect an unknown number of multiple vacancies up to atomic precision. Both methods can achieve approximately a 90% prediction accuracy on the reserved data for testing, indicating a promising extrapolation into unseen future graphene configurations. The proposed strategy offers promising solutions for the non-destructive evaluation of nanomaterials and accelerates new material discoveries.

Here, the androgen receptor (AR) coactivators CBP/p300, which are histone acetyltransferases, were identified as critical mediators of DNA damage repair (DDR) to potentially enhance therapeutic targeting of CRPC. Key findings demonstrate that CBP/p300 expression increases with disease progression and selects for poor prognosis in metastatic disease. CBP/p300 bromodomain inhibition enhances response to standard of care therapeutics. Functional studies, CBP/p300 cistrome mapping, and transcriptome in CRPC revealed that CBP/p300 regulates DDR. Further mechanistic investigation showed that CBP/p300 attenuation via therapeutic targeting and genomic knockdown decreases homologous recombination (HR) factors in vitro, in vivo, and in human prostate cancer (PCa) tumors ex vivo. Similarly, CBP/p300 expression in human prostate tissue correlates with HR factors. Lastly, targeting CBP/p300 impacts HR-mediate repair and patient outcome. Collectively, these studies identify CBP/p300 as drivers of PCa tumorigenesis and lay the groundwork to optimize therapeutic strategies for advanced PCa via CBP/p300 inhibition, potentially in combination with AR-directed and DDR therapies.

Project description:Gene expression profiles were generated from 199 primary breast cancer patients. Samples 1-176 were used in another study, GEO Series GSE22820, and form the training data set in this study. Sample numbers 200-222 form a validation set. This data is used to model a machine learning classifier for Estrogen Receptor Status. RNA was isolated from 199 primary breast cancer patients. A machine learning classifier was built to predict ER status using only three gene features.

Project description:The early detection of tissue and organ damage associated with autoimmune diseases (AID) has been identified as key to improve long-term survival, but non-invasive biomarkers are lacking. Elevated cell-free DNA (cfDNA) levels have been observed in AID and inflammatory bowel disease (IBD), prompting interest to use cfDNA as a potential non-invasive diagnostic and prognostic biomarker. Despite these known disease-related changes in concentration, it remains impossible to identify AID and IBD patients through cfDNA analysis alone. By using unsupervised clustering on large sets of shallow whole-genome sequencing (sWGS) cfDNA data, we uncover AID- and IBD-specific genome-wide patterns in plasma cfDNA in both the obstetric and general AID and IBD populations. Supervised learning of the genome-wide patterns allows AID prediction with 50% sensitivity at 95% specificity. Importantly, the method can identify pregnant women with AID during routine non-invasive prenatal screening. Since AID pregnancies have an increased risk of severe complications, early recognition or detection of new onset AID can redirect pregnancy management and limit potential adverse events. This method opens up new avenues for screening, diagnosis and monitoring of AID and IBD.

Project description:DNA damage response (DDR) plays pivotal roles in maintaining genome integrity and stability. An effective DDR requires the involvement of hundreds of genes that compose a complicated network. To identify novel genes involved in DDR, we screened a genome-wide Schizosaccharomyces pombe (S. pombe) haploid deletion library against six different DNA damage reagents. We identified 52 genes that were actively involved in DDR. Among the 52 genes, 20 genes were linked to DDR for the first time. For a better understanding of DDR genes function, we performed a DNA microarray assay to analyze the gene expression profiles of eight deletions. Cells of wild type and eight deletions involved in DDR were collected during the expontentially growing stage, and were subjected to RNA extraction and hybridization on Affymetrix microarrays. We tried to understand the role of genes in DDR by comparing the expression profiles of deletions with that of wild type.
