Project description:The Xuanwei area is a hot spot of lung adenocarcinoma in females in China, which is strongly associated with the consumption of local smoky coal. Comprehensive characterization of its genomic and immunological landscapes is crucial for cancer prevention and the development of precision therapy. Here, we report extensive genomic, transcriptomic, and immunological profiles of 117 Xuanwei female lung adenocarcinoma (XWFA), comprising 112 pairs of tumour-normal whole-exon sequencing (WES) profiles and 33 normal and 115 tumour mRNA-seq profiles.

Project description:Current methods for detection of copy number aberrations (CNA) from whole-exome sequencing (WES) data are based on the read counts of the captured exons only. However, accurate CNA determination is complicated by the non-uniform read depth and uneven distribution of exons. Therefore, we developed ENCODER (ENhanced COpy number Detection from Exome Reads), which eludes these problems. Project description:Genome-Wide Screening of Genomic Alterations and Transcriptional Modulation in Non-Smoking Female Lung Cancer in Taiwan Sixty-one pairs of cancer and normal lung tissue specimens from non-smoking females were collected at National Taiwan University Hospital and Taichung Veterans General Hospital. The selection criteria of clinical specimens depend on pathology report, physical examination and cigarette-smoking history. Surgical lung tissue specimens were immediately snap-frozen in liquid N2 and stored at -80 °C. Surgical specimens would be further processed for RNA and DNA extraction. Only those samples passed quality controls were processed for gene expression profiling analysis and single nucleotide polymorphism (SNP) analysis respectively.

Project description:Current clinical therapy of non-small cell lung cancer depends on histo-pathological classification. This approach poorly predicts clinical outcome for individual patients. Proteogenomic characterization analysis holds promise to improve clinical stratification, thus paving the way for individualized therapy. We investigated proteogenomic characterization and performed comprehensive integrative genomic analysis of human large cell lung cancer. Here we analyzed proteomes of 29 paired normal lung tissues and large cell lung cancer, identified significantly deregulated proteins associated with large cell lung cancer.

Project description:Epidemiological studies have shown sex differences in prevalence of non-allergic asthma. Recent reports demonstrated negative effects of androgen signaling on group 2 innate lymphoid cells (ILC2s), explaining a potential mechanism behind sex bias in asthma prevalence. To further understand the difference in ILC2s based on sex, we have investigated the effects of sex and age on the number and function of lung ILC2s, and epithelium derived cytokines. Naive male and female mice of any ages tested did not differ in the number of ILC2s in the lung. Upon IL-33 injection, lung ILC2s in post puberty female mice responded more vigorously than male counterpart. Purified female lung ILC2s more rapidly produced cytokines than male mouse ILC2s. Gene expression profiles of naïve male and female ILC2s differed in 4% of the genes, and gene set enrichment analysis showed that female ILC2s are enriched for gene signatures of memory T cells. Epithelium-derived cytokines including IL-33 were more highly expressed in post puberty naïve female mouse lungs than male mouse lungs. However, the differences in responsiveness of male and female ILC2s were not affected in IL-33-deficient mice. Therefore, female ILC2s are more readily activated than male ILC2s, likely due to their similarity to memory T cells as suggested by the gene expression profiles.
