Gene expression studies of barley low tillering mutants

Project description:Barley (Hordeum vulgare) uniculm2 (cul2) plants produce no tillers, while absent lower laterals (als), uniculm4 (cul4) and low number of tillers (lnt1) plants produce fewer tillers than wild-type barley plants. Gene expression was studied in comparison to wild-type cv. "Bowman" plants in embryo, crown, inflorescence and seedling tissue. Gene expression studies for uniculm2 (Okagaki et al., Funct Integr Genomics (2013) 13:33–41), absent lower laterals (Dabbert et al., Theor Appl Genet (2009) 118:1351–1360) and low number of tillers (Dabbert et al., Theor Appl Genet (2010) 121:705–715) plants have been previously published.

Project description:Purpose: The powdery mildew fungus, Blumeria graminis, is an obligate biotrophic pathogen of cereals and has significant impact on food security (Dean et al., 2012). B. graminis f. sp. hordei (Bgh) is the causal agent of powdery mildew on barley (Hordeum vulgare L.). We sought to address the temporal regulation of membrane trafficking associated gene expression in barley-powdery mildew interactions. We created an isogenic panel of immune signaling mutants to address three main questions: (i) which Blumeria secreted proteins are differentially regulated in response to different compromised genotypes, (ii) which barley membrane trafficking genes are altered in response to pathogen attack, and (iii) how are these genes interacting across genotypes and infection stages.

Targeted resequencing of phenology genes in a diverse panel of barley varieties

Project description:We provide raw gene sequences of 174 flowering time regulatory genes and gene othologs across a large barley population (895 barley lines) selected from a collection of landrace, cultivated barley, and research varieties of diverse origin. This set represents the whole variety of cultivated barley lifeforms, namely two- and six-row genotypes with winter, spring, and facultative growth habits. We applied a target capture method based on in-solution hybridization using the myBaits® technology (Arbor Biosciences, Ann Arbour, MI, USA) which is based on in-solution biotinylated RNA probes. Baits were designed for flowering time regulatory genes and gene othologs, and used for production of 80mer capture oligonucleotides for hybridization. Genomic DNA was extracted from leaves of a single two-week old barley plant per variety using the cetyl-trimethyl-ammonium bromide (CTAB) method. Physical shearing of genomic DNA was performed with an average size of 275 bp. Library preparation was conducted with KAPA Hyper Prep Kit (KAPA Biosystems, Wilmington, MA). Hybridization of customised RNA baits with capture pools was performed at 65°C for 24 hours. Each pooled sequence capture library was sequenced on an Illumina HiSeq3000 instrument using three lanes to generate paired-end reads per sample. Genome sequencing was conducted at AgriBio, (Centre for AgriBioscience, Bundoora, VIC, Australia).

RNA-seq analysis in adipocytes that lack APPBP2 and/or PRDM16

Project description:We systematically determined the extent to which APPBP2 loss stimulate beige adipocyte biogenesis in a PRDM16-dependent fashion. To this end, we ran RNA-seq analysis in adipocytes that lack APPBP2 and/or PRDM16. By overlapping the transcriptome data with published dataset of brown/beige fat (Chondronikola et al., 2016; Perdikari et al., 2018; Shinoda et al., 2015a), we found that APPBP2 loss significantly increased 72 genes whose expression was enriched in brown adipocytes relative to white fat. Among 72 brown/beige fat-enriched genes, we found that 90.28% (65/72 genes) of them were regulated in a PRDM16-dependent manner. The data suggest that PRDM16 is required for the majority, if not all, of APPBP2’s action on brown fat genes

CpG island mediated linear and spatial gene partitioning (RNA-seq)

Project description:We reanalyzed published RNA-seq data to study 1) the genomic landscapes near surrounding regions of transcriptional start sites with regard to the gene expression activities and 2) the gene expression change upon transcription factor (MYBL1, ATF4) depletion. Raw data were downloaded from Sequence Read Archive (SRA) in National Center for Biotechnology Information (NCBI) database. FASTQ files were extracted with the SRA Toolkit version 2.5.5 and aligned using STAR 2.4.2 onto the mouse and human genome (mm9 and hg19, respectively). Gene expression was calculated as RPKM values using rpkmforgenes.py (Ramsköld et al., 2009).
