Project description:we deep-sequenced two small RNA libraries made from V. longisporum infected/non-infected roots and employed Brassica rapa and Brassica oleracea genomes as reference for miRNA prediction and characterization as well. We identified 893 B. napus miRNAs representing 360 conserved and 533 novel miRNAs, and mapped 429 and 464 miRNAs to AA and CC genomes, respectively. Among them, 62 miRNAs were responsive to the V. longisporum infection. two small RNA libraries constructed from V. longsiporum infected and non-infected roots after 6 days were sequenced by Illumina’s Solexa sequencing technology (BGI, China)

Project description:Genomic DNA from 55 Col x Ler F2 individuals was extracted using CTAB and used to generate sequencing libraries as described (Rowan et al; Yelina et al), with the following modifications. DNA was extracted from 3 rosette leaves of 5 week old plants and 150 ng of DNA used as input for each library. DNA shearing was carried out for 20 minutes at 37°C with 0.4U of DNA Shearase (Zymo research). The barcoded adapters used for library construction are listed in Rowan et al. Each set of 96 libraries was sequenced on one lane of an Illumina NextSeq500 instrument (300-cycle Mid Output run). Sequencing data was analysed to identify crossovers as previously reported, using the TIGER pipeline. The same gDNA was pooled into two groups (pool1 = F2_1 to F2_4; pool2 = F2_5 to F2_55) and sequenced with Nanopore PromethION, which is available at E-MTAB-14367

Project description:Cerebrospinal fluid (CSF) is virtually the only one accessible source of proteins derived from the central nervous system (CNS) of living humans and possibly reflects the pathophysiology of a variety of neuropsychiatric diseases. However, little is known regarding the genetic basis of variation in protein levels of human CSF. We examined CSF levels of 1,126 proteins in 133 subjects and performed genome-wide association analysis of 514,227 single nucleotide polymorphisms (SNPs) to detect protein quantitative trait loci (pQTLs). Spearman’s correlation was used to identify association between genotypes of SNPs and protein levels. A total of 421 cis and 25 trans SNP-protein pairs were significantly correlated at a false discovery rate (FDR) of less than 0.01 (nominal P < 7.66 x 10 −9). Cis-only analysis revealed additional 580 significant cis SNP-protein pairs with FDR < 0.01 (nominal P < 2.13 x 10 −5). pQTL SNPs were more likely, compared to non-pQLT SNPs, to be disease/trait-associated variants identified by previous genome-wide association studies. The present findings suggest that genetic variations play a major role in the regulation of protein expression in the CNS. The obtained database will serve as a valuable resource for future neuropsychiatric research.

Project description:In this study, a whole-genome CombiMatrix Custom oligonucleotide tiling microarray with 90000 probes covering six sequenced Helicobacter pylori(H. pylori) genomes was designed and utilized for comparative genomic profiling of eight unsequenced strains isolated from patients with different gastroduodenal diseases in Heilongjiang province of China. Since significant genomic variation were found among these strains, an additional 76 H. pylori stains with different clinical outcomes isolated from various provinces of China were further tested by PCR to demonstrate this distinction. We observed several highly variable regions among strains of gastritis, gastric ulceration and gastric cancer. They are involved in genes associated with bacterial type I, type II and type III R-M system as well as in a virB gene neighboring the well studied cag pathogenic island. Previous studies have reported the diverse genetic characterization of this pathogenic island, but it is conserved in the strains tested by microarray in this study. Moreover, a number of genes involved in the type IV secretion system related to DNA horizontal transfer between H. pylori strains were identified based on the comparative analysis of the strain specific genes. These findings may provide new insights for discovering biomarkers for prediction of gastric diseases. Here we describe the design and use of a high-density oligonucleotide microarray covering six sequenced H. pylori genomes as well as several sequenced plasmids. The performance of this microarray is evaluated, and its utility is illustrated for the hybridization of genomic DNA in order to compare eight uncharacterized H. pylori strains which have not been sequenced with the six known, sequenced strains. We utilize this microarray to identify variable genomic region among H. pylori strains isolated from patients with different gastroduodenal diseases in a Chinese patient population. H. pylori isolates from 2 patients with chronic superficial gastritis, 2 patients with atrophic gastritis, 2 patients with gastric ulcer, and 2 patients with gastric cancer were studied. All eight strains were isolated from Heilongjiang province of China. A number of variable regions with high genetic diversity was identified. 26 selected genes were validated by large scale PCR in both microarray tested strains while an additional 76 strains were isolated from eight provinces.

Project description:The identification of functional non-coding mutations is a key challenge in the field of genomics, where whole-genome re-sequencing can swiftly generate a set of all genomic variants in a sample, such as a tumor biopsy. The size of the human regulatory landscape places a challenge on finding recurrent cis-regulatory mutations across samples of the same cancer type. Therefore, powerful computational approaches are required to sift through the tens of thousands of non-coding variants, to identify potentially functional variants that have an impact on the gene expression profile of the sample. Here we introduce an integrative analysis pipeline, called μ-cisTarget, to filter, annotate and prioritize non-coding variants based on their putative effect on the underlying 'personal' gene regulatory network. We first validate μ-cisTarget by re-analyzing three cases of oncogenic non-coding mutations, namely the TAL1 and LMO1 enhancer mutations in T-ALL, and the TERT promoter mutation in melanoma. Next, we re-sequenced the full genome of ten cancer cell lines of six different cancer types, and used matched transcriptome data and motif discovery to infer master regulators for each sample. We identified candidate functional non-coding mutations that generate de novo binding sites for these master regulators, and that result in the up-regulation of nearby oncogenic drivers. We finally validated the predictions using tertiary data including matched epigenome data. Our approach is generally applicable to re-sequenced cancer genomes, or other genomes, when a disease- or sample-specific gene signature is available for network inference. μ-cisTarget is available from http://mucistarget.aertslab.org.
