Project description:An increasing amount of evidence attest that the tea made by albino tea cultivars processes characteristic aroma and taste, which has been considered as a new potential product in the market. Therefore, flavor formation mechanism of albino tea cultivars have drawn exceeding attention from researchers. In this study, transcriptome, metabolomics, and whole-genome bisulfite sequencing (WGBS) were employed to investigate shading effects on leaf color conversion and biosynthesis of three major secondary metabolites in the Albino tea cultivar ‘Yujinxiang’. The increase of leaf chlorophyll level is the major cause of shaded leaf greening from young pale or yellow leaf. Transcriptome analysis showed differentially expressed genes (DEGs) mainly participated in biosynthesis of amino acids, phenylalanine metabolism, phenylalanine, tyrosine and tryptophan biosynthesis, sulfur metabolism, purine metabolism, and pentose and glucuronate interconversions in shading period compared with control group. The result of metabolomics indicated the total catechins level of shading group was significantly decreased than the control; however, the abundance of caffeine was markedly increased, and theanine level was nearly not influenced. Whole-genome DNA methylation analysis revealed that the global genomic DNA methylation patterns of shading period were remarkably altered compared with the control. Furthermore, differentially methylated regions (DMRs) and the DMR-related DEGs between shading and non-shading analysis indicated the DMR-related DEGs were the critical participants in biosynthesis of three major secondary metabolites. To sum up, these findings suggested that the altered levels of DNA methylation may be the main cause for biosynthesis changes of three major secondary metabolites in ‘Yujinxiang’.

Project description:Coat color mainly reflects pigmentation resulting from melanin. Wool color is one of the most visible and heritable traits in sheep. Although several detailed molecular mechanisms involved in coat color have been elucidated, our understanding of differences in gene expression patterns of wool color-related genes in Chinese Merino (Junken type) is limited. We employed the Affymetrix microarray to identify differentially expressed genes. 122 genes were differentially expressed, consisting of 117 upregulated and 5 downregulated genes that were related to black/brown skin. The expression level of the BMP2, BMP4, TYRP1, LEPR, DCT, BMPR1A, and TP45A genes was validated by qRT-PCR, and the results coincided with those of microarray. The expression level of ASIP in the black/brown group was significantly lower than that of the white group, suggesting that this plays a key role in the regulation of wool pigmentation. Some cloned color genes (MITF, MC1R, GPR143, and KIT) showed no significant differences in expression levels between the black/brown- and white-skinned sheep. Functional annotation by using Gene Ontology (GO) showed that the differentially expressed genes enriched specific GO terms, particularly those relating to melanin biosynthesis and metabolic processes. KEGG pathway analysis indicated that the categories of tyrosine metabolism and melanogenesis pathway were enriched with differentially expressed genes. Taken together, the present study has shown that the tyrosine metabolism pathway plays an essential role in regulating wool color. The findings of this study may also be utilized in the elucidation of the molecular mechanisms and relationship between genes and wool color in Chinese Merino (Junken type). We used microarrays to detail the global programme of gene expression and identified distinct different expression genes of skin in different coat color Chinese Merino (Junken type).

Project description:According to the field observation result, the grafting treatment used in this study was found that 101-14MG rootstocks grafted with Crimson Seedless had a positive influence on fruit coloring. Combined metabolomic and transcriptomic analyses were conducted with different treatment grape of own rooted Crimson Seedless cultivar, and grafted 101-14MG, 110R, SO4 rootstocks with Crimson Seedless cultivar. Peonidin 3-O-glucoside, Delphinidin 3-O-glucoside, Cyanidin 3-O-glucoside, Malvidin 3-O-glucoside, Petunidin 3-O-glucoside were identified as the pigments responsible for the purplish red color peels. The results showed that the grafting material of rootstock 101-14MG could promote the accumulation of anthocyanins in grapefruit in advance. Transcriptome analysis revealed the anthocyanins biosynthetic related genes from the upstream (phenylalanine ammonia-lyase) to the downstream (anthocyanidin 3-O-glucosyltransferase, anthocyanidin synthase) were almost upregulation during anthocyanins increased. However, all these genes were highly expressed in samples G715 (Crimson Seedless/ Crimson Seedless), suggested that self-grafting rootstocks might have an earlier response to fruit color-related metabolism. A transcription factors-scale protein interaction (PPI) analysis showed that MYB4, MYB44, MYB80, and dead-box RNA helicases might be the core regulatory genes. Our results provide global transcriptional changes in grape peel color regulation under different grafting conditions for improving the breeding process.

Project description:The study of orchid mycorrhizal interactions is particularly complex because of the peculiar life cycle of these plants and their diverse trophic strategies. Here, large-scale transcriptomics has been applied to investigate gene expression in the mycorrhizal roots of the terrestrial mixotrophic orchid Limodorum abortivum under natural conditions. Our results provide new insights into the mechanisms underlying plant-fungus interactions in orchids and in particular on the plant responses to the mycorrhizal symbiont(s) in adult roots. Comparison with gene expression in mycorrhizal roots of another orchid species, Oeceoclades maculata, suggests that amino acids may represent the main nitrogen source in both protocorms and adult orchids, at least for mixotrophic species. The upregulation, in mycorrhizal L. abortivum roots, of some symbiotic molecular marker genes identified in mycorrhizal roots from other orchids as well as in arbuscular mycorrhiza, suggests a common plant core of genes in endomycorrhizal symbioses. Further efforts will be required to understand whether the specificities of orchid mycorrhiza depend on fine-tuned regulation of these common components, or whether specific additional genes are involved.

Project description:Somatic variants spontaneously appear during the vegetative multiplication of woody crops. The new white-berried grapevine cultivar Tempranillo Blanco (TB) originally appeared as a bud sport of the black skin-berried Tempranillo Tinto (TT) cultivar. To understand the origin of this variation, TT and TB genomes were sequenced. Structural variation and genetic segregation analyses uncovered that complex chromosome rearrangements consistent with chromothripsis, a catastrophic phenomenon recently described in human cancer, generated the variant genome of TB and the deletion of the color locus functional allele. Loss of heterozygosity and decreased copy number delimited alternating monosomic and disomic fragments in the distal arms of TB’s linkage groups 2 and 5. Hemizygous fragments collectively extended over 8.1 Mb and comprised 313 annotated genes. Clustered breakpoints for complex chromosome rearrangements disrupting linkage groups 2 and 5 were identified and junctions involved unbalanced inter- and intra-chromosome translocations and one unbalanced inversion. Signatures of blunt fusions or microhomology-mediated end joining mechanisms were detected at breakpoint junction flanks. Segregation distortion in TB-derived selfed progeny indicated linkage of rearrangements in a single copy of the affected chromosomes that was barely transmitted. Additionally to berry color loss, these dramatic changes have further viticultural consequences in TB associated to a decreased sexual fitness. Our findings show that chromothripsis spontaneously arise during mitotic multiplication of grapevine, evidencing that this phenomenon could contribute to clonal variation in woody crops and to the evolution of plant genomes. Grapevine GrapeGen GeneChips(R) were used for partial comparative genome hybridization between black-berried cultivars and their respective white-berried somatic variants. Differences in copy number were used to estimate chromosome deletions associated to the loss of berry color.
