Project description:Seedling hypocotyls display negative gravitropism in the dark but agravitropism in the light. The Arabidopsis thaliana pif quadruple mutant (pifQ), which lacks four PHYTOCHROME-INTERACTING FACTORS (PIFs), is agravitropic in the dark. Endodermis-specific expression of PIF1 rescues gravitropism in pifQ mutant seedlings. Since phytochromes induce light responses by inhibiting PIFs and the COP1-SPA ubiquitin E3 ligase complex in the nucleus, we asked whether phyB can cell autonomously inhibit hypocotyl negative gravitropism in the endodermis. We found that while epidermis-specific expression of PHYB rescues hypocotyl negative gravitropism and all other phyB mutant phenotypes, endodermis-specific expression of PHYB does not. Epidermal phyB induces the phosphorylation and degradation of endodermal PIFs in response to red light. This induces a global gene expression pattern similar to that induced by red light treatment of seedlings expressing PHYB under the control of its own endogenous promoter. Our results imply that epidermal phyB generates an unidentified mobile signal that travels to the endodermis where it promotes PIF degradation and inhibits hypocotyl negative gravitropism.

Project description:Dominant gain-of-function alleles of Arabidopsis phytochrome B were recently shown to confer light-independent, constitutive photomorphogenic (cop) phenotypes to transgenic plants (Su & Lagarias 2007 Plant Cell 19, 2124-2139). In the present study, comparative transcript profiling experiments were performed to assess whether the pattern of gene expression regulated by these alleles accurately reflects the process of photomorphogenesis in wild-type Arabidopsis. Whole genome transcriptional profiles of dark-grown phyAphyB seedlings expressing the Y276H mutant of phyB (YHB) revealed that YHB reprograms about 13% of the Arabidopsis transcriptome in a light-independent manner. The YHB-regulated transcriptome proved qualitatively similar to, but quantitatively greater than those of wild-type seedlings grown under 15 or 50 umol m-2 m-1 continuous red light (Rc). Among the 2977 genes statistically significant two-fold (SSTF) regulated by YHB in the absence of light include those encoding components of the photosynthetic apparatus, tetrapyrrole/pigment biosynthetic pathways and early light-responsive signaling factors. Approximately 80% of genes SSTF regulated by Rc were also YHB-modulated. Expression of a notable subset of 346 YHB-regulated genes proved to be strongly attenuated by Rc, indicating compensating regulation by phyC-E and/or other Rc-dependent processes. Since the majority of these 346 genes are regulated by the circadian clock, these results suggest that phyA- and phyB-independent light signaling pathway(s) strongly influence clock output. Together with the unique plastid morphology of dark-grown YHB seedlings, these analyses indicate that the YHB mutant induces constitutive photomorphogenesis via faithful reconstruction of phyB signaling pathways in a light-independent fashion. It is perceived by photoreceptors, among them phytochromes (PHY) are responsible for monitoring the red and far-red part of the spectrum. Arabidopsis thaliana possesses five phytochromes genes, named through phyA-phyE. Whereas the function of phyA and phyB – that mediate most of the phytochrome responses – is extensively studied, our knowledge on other phytochromes are still rudimentary. To analyze phyD function we expressed it at high levels in different phytochrome deficient genetic backgrounds. We found that overexpressed phyD governs effective light signaling at low temperatures but only in cooperation with functional phyC. Under these conditions, opposite to phyB, phyD accumulates to high levels and this pool is stable under light illumination. Furthermore, the detectable photoconvertible phyD amount is proportional with the available protein amount indicating that the phyD pool contains fully functional photoreceptors. The thermal reversion of phyD is very fast suggesting that the thermosensing of phyD is based on its protein amount and not on its Pfr conformer stability, which was described for phyB. We also found that phyD and phyB associate to identical genomic locations and mediate similar gene expression changes, however the efficiency of phyD is lower. Taken together our data suggest that under certain conditions synergistic interaction of phyD and phyC substitutes phyB function thus increases the ability of plants to respond more flexible to environmental changes.

Project description:phytochrome B (phyB) acts as the red light photoreceptor and negatively regulates the growth-promoting factor PHYTOCHROME INTERACTING 4 (PIF4) through a direct physical interaction, which in turn changes the expression of a large number of genes. phyB-PIF4 module regulates a variety of biological and developmental processes in plants. In this study, we demonstrate that B-BOX PROTEIN 11 (BBX11) physically interacts with both phyB and PIF4. BBX11 negatively regulates PIF4 accumulation as well as its biochemical activity, consequently leading to the repression of PIF4-controlled genes' expression and promotion of photomorphogenesis in the prolonged red light. This study reveals a regulatory mechanism that mediates red light signal transduction and sheds a light on phyB-PIF4 module in promoting red light-dependent photomorphognenesis.

Arabidopsis brassinosteroid insensitive1 (bri1-5) is a partial loss-of-function mutant, and the short-hypocotyl phenotype of bri1-5 is greatly suppressed by a long-hypocotyl mutant phytochrome B (pbyB-77) at the double mutant for the two in the light conditions to display additive phenotypes of both. To identify the genes responsible for this genetic interaction, we employed microarray analysis with the RNAs prepared from wild type, bri1-5, phyB-77, and bri1-5 phyB-77 double mutant. Microarray analysis supported the notion that PHYB acts upstream of BRs.

Project description:Orchid Dendrobium Sonia (Sonia) has wide demand in floral market throughout the world due to its vibrant coloured flowers, flowering recurrence and dense inflorescence. Effects of different monochromatic light qualities (red, far-red, blue, white) on different developmental and growth responses such as seed gemination, shoot and root growth, chlorophyll and carotenoid accumulation were studied in Sonia. Asymbiotic seed germination was the highest under blue or white light (80%, p<0.001) and least under far-red (55%, p<0.001) suggesting that it could either be controlled by an exceptional novel function of Cryptochrome 1 or the blue wavelengths perceived by PHYA or PHYB in Sonia. All analyses were done in 6-months-old plants till 1 year of age. Shoot length increased significantly in white or red light (3.7-fold, 3.5-fold respectively) while was least under far-red (decreased by 1.6-fold) indicating the major regulatory role of PHYB for shoot growth. Root growth in red in Sonia was more similar to hypocotyl adventitious root (HAR) formation genetically considering PHYB transcript expression. We suggest that the root growth (HAR) under red in Sonia is partly attributed to PHYB, negatively regulated with HY5 transcription factor and positively associated with auxin biosynthesis and accumulation gene BABY BOOM (BBM2) and efflux carriers such as LIKE AUXIN RESISTANT 2 and 3 (LAX2, LAX3). Highest chlorophyll content under far-red and blue might be a hyper-response of SAR under FR light in Sonia. Taxonomic tree analysis finds Sonia closer to Phalenopsis and Dendrobium catenatum Lindl. The three phytochromes and one cryptochrome sequences which were similar to PHYA, B, C and CRY1 respectively. CRY1 was retrieved with one more isoform CRY1_X2, with all these sequences more similar to those of Oryza.sativa. Further study can clarify the indicating reason of a probable gene loss which is evident from the absence of any sequence similar to CRY2 in root RNA isolates of Dendrobium Sonia.

Analysis of these target genes showed that members of various transcription factor families constitute the largest proportion, indicating miRNAs are probably involved in phyB-mediated light signaling pathway mainly via regulating the expression of transcription factors. This study presented a comprehensive expression analysis of miRNAs and their targets that might be involved in phyB-mediated light signaling pathway for the first time. The results provide new clues for functional characterization of miRNAs in phyB-mediated light signaling pathway, which would be helpful in comprehensively uncovering molecular mechanism of phytochrome-mediated photomorphogenesis and stress responses in plant.
