ATAC-seq analysis of C1qbp sufficient and deficient CD8+ T cells sorted from mice post infection with LCMV Armstrong

Project description:This study is aimed to explore whether C1qbp deficiency affects the epigenetic modification during the differentiation stage of CD8+ T cells. Transferred WT and C1qbp KO P14 cells sorted from the spleen of donor mice on day 5 post-infection with LCMV Armstrong were collected and treated for ATAC-seq. ATAC-Seq analysis provided sufficient but not necessary evidence of epigenetic changes between WT and C1qbp KO CD8+ T cells. Our study have shown that, on day 5 post-infection with LCMV Armstrong, even WT and C1qbp KO CD8+ T cells have different mRNA expressing profiling, the ATAC-seq shows slight changes in chromatin accessibility of indicated genes.

Project description:This study is aimed to Investigate whether C1qbp deficiency affects the histone modification during the differentiation stage of CD8+ T cells. Transferred WT and C1qbp KO P14 cells sorted from the spleen of donor mice on day 5 post-infection with LCMV Armstrong were collected and treated for CUT-tag. CUT-tag-Seq analysis provided evidence of histone modification changes between WT and C1qbp KO CD8+ T cells. Our study shows that on day 5 post-infection with LCMV Armstrong, along with mRNA expressing profiling, the CUT-tag-seq exhibits obvious changes in H3K27me3 and H3K27Ac modification of indicated genes of WT and C1qbp KO CD8+ T cells.

RNA-seq analysis of transcriptomes of Noc4L deficient and the Nco4L sufficient Treg cells

Project description:To gain in depth transcriptional information about the Noc4L deficient and Noc4L sufficient Tregs, we performed RNA-seq analysis to compare the transcriptomes of Noc4L deficient (CD4+GFP+CD62Lhigh, cKO) and Noc4L sufficient (CD4+GFP+CD62Lhigh, Het) Tregs activated in vitro with Dynabeads for 48 hours or 72 hours. We found ~25 unique genes with differential expression between the Noc4L deficient and Noc4L sufficient Treg cells when activated for 48 hours in vitro. And ~100 unique genes with differential expression between the Noc4L deficient and Noc4L sufficient Treg cells when activated for 72 hours in vitro in two times experiment.

mRRBS analysis of C1qbp sufficient and deficient CD8+ T cells sorted from mice post infection with LCMV Armstrong

Project description:This study is aimed to explore whether C1qbp deficiency affects the DNA methylation status during the differentiation stage of CD8+ T cells. Transferred WT and C1qbp KO P14 cells sorted from the spleen of donor mice on day 5 post-infection with LCMV Armstrong were collected. Genomic DNA was isolated for mRRBS. mRRBS analysis provided evidence of DNA methylation changes between WT and C1qbp KO CD8+ T cells. Our study have shown that, on day 5 post-infection with LCMV Armstrong, C1qbp KO CD8+ T cells have increased level of Global DNA methylation. Moreover, C1qbp KO CD8+ T cells show hegher DNA methylation at some effector cells-signature genes.

RNA-Seq analysis revealed transcriptomic changes between WT and C1qbp KO CD8+ T cells. Naïve WT and C1qbp KO CD8+ T cells showed similar gene expressing profiling. On day 3, 5, 7 post-infection with LCMV Armstrong, WT and C1qbp KO CD8+ T cells showed 341, 1,164 and 437 differentially expressed genes respectively.

Using an influenza A infection mouse model, we collected Tcf7-deficient and -sufficient lung CD8+ TRM cells for RNA sequencing analysis.

Gene expression profiling in mature OT-II TCR transgenic CD4 SP thymocytes, either Jmjd3- and Utx-deficient or -sufficient.

Project description:The biological functions of histone demethylases Jmjd3 and Utx remain poorly understood. We assessed such functions in developing T cells, using conditional (CD4-Cre-mediated) gene disruption, by inactivating Kdm6a and Kdm6b, respectively encoding Utx and Jmjd3, in immature CD4+CD8+ thymocytes. We compared microarray gene expression in mature (Va2hi CD24lo) mutant and wild-type CD4+CD8- thymocytes carrying the OT-II TCR transgene. We show that Jmjd3 and Utx redundantly promote H3K27Me3 removal at, and expression of, a specific subset of genes involved in terminal thymocyte differentiation, especially S1pr1, encoding a sphingosine-phosphate receptor required for thymocyte egress. Mature (Va2hi CD24lo) CD4 thymocytes were sorted from freshly prepared single-cell suspensions OT-II TCR transgenic thymocytes deficient for Utx and Jmjd3 (dKO, CD4-Cre conditional deletion of floxed Kdm6a and Kdm6b alleles), and from Cre-negative controls (wild-type). Total RNA was extracted from sorted thymocytes using the RNeasy Plus Mini Kit (Qiagen) and processed for microarray analyses (Affymetrix Mouse Exon 1.0 ST array) at the NCI microarray facility, following the manufacturer’s recommendation. Data is generated from 3 replicates from each experiment.
