Project description:We performed a tranascriptomic analysis of Ler, ebs and shl-2 plants in order to reveal targets whose transcription is regulated by EBS and SHL. The analysis was performed in WT plants (Ler), as well as mutants plants in which the expression of EBS and SHL was previously shown to be null, namely ebs and shl-2 mutant. To perform this study, plants were grown for 18 days under short days (SD) conditions (8h light, 16h darkness) in MS solid media. Three independent biological samples were hybridized separately.

Genome-wide mapping of BES1 binding sites in Arabidopsis thaliana

Project description:Brassinosteroids (BRs) are important regulators for plant growth and development. BRs signal to control the activities of the BES1 and BZR1 family transcription factors. In order to further understand the mechanism by which BES1/BZR1 regulates downstream genes, we performed chromatin immunoprecipitation coupled with tiling arrays (ChIP-chip) to identify BES1 binding sites in the genome. By combining ChIP-chip data with gene expression microarray data, we are able to discover genes that are directly regulated by BES1 (i.e. BES1 target genes).

Genome-wide mapping of alternative splicing in Arabidopsis thaliana.

Project description:Alternative splicing can enhance transcriptome plasticity and proteome diversity. In plants, alternative splicing can be manifested at different developmental stages, and is frequently associated with specific tissue types or environmental conditions such as abiotic stress. We mapped the Arabidopsis transcriptome at single-base resolution using the Illumina platform for ultrahigh-throughput RNA sequencing (RNA-seq). Deep transcriptome sequencing confirmed a majority of annotated introns and identified thousands of novel alternatively spliced mRNA isoforms. Our analysis suggests that at least approximately 42% of intron-containing genes in Arabidopsis are alternatively spliced; this is significantly higher than previous estimates based on cDNA/expressed sequence tag sequencing. Random validation confirmed that novel splice isoforms empirically predicted by RNA-seq can be detected in vivo. Novel introns detected by RNA-seq were substantially enriched in nonconsensus terminal dinucleotide splice signals. Alternative isoforms with premature termination codons (PTCs) comprised the majority of alternatively spliced transcripts. Using an example of an essential circadian clock gene, we show that intron retention can generate relatively abundant PTC(+) isoforms and that this specific event is highly conserved among diverse plant species. Alternatively spliced PTC(+) isoforms can be potentially targeted for degradation by the nonsense mediated mRNA decay (NMD) surveillance machinery or regulate the level of functional transcripts by the mechanism of regulated unproductive splicing and translation (RUST). We demonstrate that the relative ratios of the PTC(+) and reference isoforms for several key regulatory genes can be considerably shifted under abiotic stress treatments. Taken together, our results suggest that like in animals, NMD and RUST may be widespread in plants and may play important roles in regulating gene expression.

Genome-wide GTL1 binding sites in Arabidopsis thaliana

Project description:To understand how GTL1 regulates cell growth, we first identified its potential direct targets by the chromatin immunoprecipitation followed by the hybridization on an Affymetrix Arabidopsis Tiling 1.0R array (ChIP-chip). To enrich the genomic region bound by GTL1 in vivo, we harvested whole aerial parts of 12-day-old gtl1-1 plants complemented with the pGTL:GTL1:GFP constructs and immunoprecipitated the chromatin fragments associated with GTL1-GFP proteins using antibodies against GFP. After applying a cut-off P-values of 0.001of MAT (Model-based analysis of tiling array), we identified a total number of 3,900 putative immediate target genes that showed consistent binding by GTL1.
