Clustering gene expression time series data using an infinite Gaussian process mixture model

ABSTRACT: In order to identify and characterize novel human gene expression responses to glucocorticoids, we exposed the human lung adenocarcinoma cell line, A549, to the synthetic glucocorticoid dexamethasone for 1, 3, 5, 7, 9, and 11 hrs in duration as well as to a paired vehicle control, ethanol. We assayed gene expression with RNA-seq and clustered gene expression profiles using an infinite Gaussian process mixture model.

Project description:Transcriptome-wide time series expression profiling is used to characterize the cellular response to environmental perturbations. The first step to analyzing transcriptional response data is often to cluster genes with similar responses. Here, we present a nonparametric model-based method, Dirichlet process Gaussian process mixture model (DPGP), which jointly models data clusters with a Dirichlet process and temporal dependencies with Gaussian processes. We demonstrate the accuracy of DPGP in comparison to state-of-the-art approaches using hundreds of simulated data sets. To further test our method, we apply DPGP to published microarray data from a microbial model organism exposed to stress and to novel RNA-seq data from a human cell line exposed to the glucocorticoid dexamethasone. We validate our clusters by examining local transcription factor binding and histone modifications. Our results demonstrate that jointly modeling cluster number and temporal dependencies can reveal shared regulatory mechanisms. Dirichlet process mixture models for single-cell RNA-seq clustering.

Project description:Clustering of cells based on gene expression is one of the major steps in single-cell RNA-sequencing (scRNA-seq) data analysis. One key challenge in cluster analysis is the unknown number of clusters and, for this issue, there is still no comprehensive solution. To enhance the process of defining meaningful cluster resolution, we compare Bayesian latent Dirichlet allocation (LDA) method to its non-parametric counterpart, hierarchical Dirichlet process (HDP) in the context of clustering scRNA-seq data. A potential main advantage of HDP is that it does not require the number of clusters as an input parameter from the user. While LDA has been used in single-cell data analysis, it has not been compared in detail with HDP. Here, we compare the cell clustering performance of LDA and HDP using four scRNA-seq datasets (immune cells, kidney, pancreas and decidua/placenta), with a specific focus on cluster numbers. Using both intrinsic (DB-index) and extrinsic (ARI) cluster quality measures, we show that the performance of LDA and HDP is dataset dependent. We describe a case where HDP produced a more appropriate clustering compared to the best performer from a series of LDA clusterings with different numbers of clusters. However, we also observed cases where the best performing LDA cluster numbers appropriately capture the main biological features while HDP tended to inflate the number of clusters. Overall, our study highlights the importance of carefully assessing the number of clusters when analyzing scRNA-seq data.

A total of 16ug labelled products were hybridized to AtSNPtile1. This experiment is to test whether the log allele intensity ratio efficiently detects the allelic variation within targets. Templates include four Col genomic DNA replicates, four Van genomic DNA replicates, three Col and Van 1:1 mixture replicates, and one of each 1:2, 1:3, 1:5, 2:1, 3:1, 5:1 Col and Van mixture. Single chanel. Total 17 samples.

A Dirichlet process mixture model for clustering longitudinal gene expression data.

Project description:Subgroup identification (clustering) is an important problem in biomedical research. Gene expression profiles are commonly utilized to define subgroups. Longitudinal gene expression profiles might provide additional information on disease progression than what is captured by baseline profiles alone. Therefore, subgroup identification could be more accurate and effective with the aid of longitudinal gene expression data. However, existing statistical methods are unable to fully utilize these data for patient clustering. In this article, we introduce a novel clustering method in the Bayesian setting based on longitudinal gene expression profiles. This method, called BClustLonG, adopts a linear mixed-effects framework to model the trajectory of genes over time, while clustering is jointly conducted based on the regression coefficients obtained from all genes. In order to account for the correlations among genes and alleviate the high dimensionality challenges, we adopt a factor analysis model for the regression coefficients. The Dirichlet process prior distribution is utilized for the means of the regression coefficients to induce clustering. Through extensive simulation studies, we show that BClustLonG has improved performance over other clustering methods. When applied to a dataset of severely injured (burn or trauma) patients, our model is able to identify interesting subgroups. Copyright © 2017 John Wiley & Sons, Ltd.

Genome-scale MicroRNA target prediction through clustering with Dirichlet process mixture model.

Project description:BACKGROUND:MicroRNA regulation is fundamentally responsible for fine-tuning the whole gene network in human and has been implicated in most physiological and pathological conditions. Studying regulatory impact of microRNA on various cellular and disease processes has resulted in numerous computational tools that investigate microRNA-mRNA interactions through the prediction of static binding site highly dependent on sequence pairing. However, what hindered the practical use of such target prediction is the interplay between competing and cooperative microRNA binding that complicates the whole regulatory process exceptionally. RESULTS:We developed a new method for improved microRNA target prediction based on Dirichlet Process Gaussian Mixture Model (DPGMM) using a large collection of molecular features associated with microRNA, mRNA, and the interaction sites. Multiple validations based on microRNA-mRNA interactions reported in recent large-scale sequencing analyses and a screening test on the entire human transcriptome show that our model outperformed several state-of-the-art tools in terms of promising predictive power on binding sites specific to transcript isoforms with reduced false positive prediction. Last, we illustrated the use of predicted targets in constructing conditional microRNA-mediated gene regulation networks in human cancer. CONCLUSION:The probability-based binding site prediction provides not only a useful tool for differentiating microRNA targets according to the estimated binding potential but also a capability highly important for exploring dynamic regulation where binding competition is involved.
