Project description:We isolated CD14+CD45+ dMΦ from the normal or RSA decidua by flow cytometry, followed by single cell RNA sequencing (scRNA-seq). In total, 23,062 single-cell transcriptomes of macrophage were profiled (12,470 Normal and 10,592 RSA), which were divided into 13 major clusters via T-distributed stochastic neighbor embedding (t-SNE) visualization.

Project description:We performed scRNA-seq to Chinese Spring (CS) cultiva of wheat, and captured 13,063 wheat (CS) root cells with 2523 mean UMIs, 43 417 mean reads and 1851 median genes per cell. One cell type was formed by clustered cells showing similar gene expression profiles. The dimensionality reduction algorithms used in this study are PCA (Principal Components Analysis) and t-SNE (t-distributed Stochastic Neighbor Embedding). Results of dimensionality reduction based on PCA are visualized by t-SNE for clustering, and the clustering algorithm adopts SNN to obtain the optimal cell clusters.Finally, we obtained 16 clusters.

Project description:Methods: In our study, we added tdTomato gene inherent in our mouse model gene list to obtain the final matrics by modifying the reference genome. Finally, we separated the matrix by the cell type judgment result obtained by the cellranger. Cells with high quality were selected with the following criteria: (1) Genes detected in < 3 cells were removed; (2) Cells with unique molecular identified (UMI) ≤ 150 or ≥ 4500 were removed. (3) Cells with ≥ 20% mitochondrial counts were removed. Results: scRNA-seq for the cells dissociated from a CKO_NG2-CreER tumor (Figure 1B) identified 12 distinct clusters, visualized using t-distributed stochastic neighbor embedding (t-SNE). Referring to known cellular markers in the brain 24, we could identify the cell identities/states of 10 clusters, including two for OPCs (C5 and C7), two for microglia (C1 and C4), one each for astrocytes (C2), endothelial cells (C3), oligodendrocytes (C6), pericytes (C9), neurons (C11) and T/dendritic cells (C12). Projection of lineage marker tdTomato onto the t-SNE map further revealed that 4 clusters (C2, C6, C7 and C9) were likely derived from NG2-CreER labeled cells and/or their progeny Conclusions: scRNA-seq suggests that tumor OPCs in adult OPC-originated gliomas may function as TICs given their strong stemness feature.

Project description:Using t-distributed stochastic neighbor embedding (t-SNE) analysis, we identified 23 transcriptionally distinct cell clusters which are present in the eWAT when the four experimental groups were combined (ND and HFD with AMTs or without).Our analysis identifies six main cell clusters of CD45- cells: two adipocyte stem cell fractions (ASC1 and ASC2), stromal cells, two fractions of vascular endothelial cells (VEC1 and VEC2) as well as a population showing a gene signature for of mesothelial cells, among the CD45+ cells, seventeen lymphoid and myeloid cell subpopulations are detectable in the eWAT ranging from monocytes, monocyte-derived macrophages, dendritic cells, eosinophils, mast cells, B cells, CD4+ Th2, CD4+ Th17, Tregs and CD8+ T cells, NK cells, NKT cells In obese mice, one week absence of ATM in the eWAT affected mostly the non-haematopoetic cell compartment, while the total number of cell clusters and percentage of haematopoetic CD45+ cells were maintained roughtly the same between the four experimental groups, whereas ablation of ATMs in lean mice did not perturb dramatically the cluster distribution of CD45- cells.

Project description:Spinal meningiomas account for 1.2-12% of all meningiomas and 25-45% of all spinal tumours. About 20% of intracranial, but also 4.6% of spinal meningiomas recur and require additional treatment. The classification of intracranial meningiomas has evolved considerably in recent years and uses genetic [1,2,4] as well as epigenetic parameters [3,5] in order to more precisely predict the patients’ prognosis and to lay the ground for therapeutic regiments that are adapted to the aggressiveness of a patient’s tumor. On the other hand, spinal meningiomas are missing in many of the large cohorts that were gathered for the molecular profiling of meningiomas. Also, they have never been thoroughly analyzed separately, and their classification still relies on histopathological findings solely. We analysed 65 tumour samples from 63 patients, who had histologically proven spinal meningioma to perform genetic and epigenetic profiling. Clinical features are described in Supplementary Table 1, online resource. T-distributed Stochastic Neighbor Embedding (t-SNE) analysis of genome-wide DNA methylation data shows that most spinal meningiomas separate from cranial meningiomas (Fig. 1A&B) and form two distinct clusters.

Project description:Macrophages are key to innate immunity and tissue homeostasis. Plasticity of macrophages allows rapid and highly orchestrated responses to various pathogenic and physiological challenges. Capturing the dynamic intracellular programs employed by macrophages during encounters with various stimuli presents a demanding technical challenge, and failures to fully characterize some of these responses has stalled development of disease-specific therapy. Powered by single-cell RNA sequencing (scRNA-seq), we expanded current t-distributed stochastic neighbor embedding (t-SNE) single-cell transcriptome algorithms and established a novel platform, MacSpectrum (macspec.github.io), with newly generated indexes (Macrophage Polarization Index, MPI and Macrophage Maturation Index, MMI) that allow not only macrophage subpopulation characterization under various conditions but also disease-specific signature gene set identification. Our MacSpectrum model will provide a comprehensive system to annotate macrophage function and dissect their diversified programs under sophisticated conditions in vivo, which represents a major challenge in macrophage biology. Single cell RNA sequeicing profiles of 6979 M0 BMDMs , 4736 M1 BMDMs, 6391 M2 BMDMs, 1710 lean ATMs, and 1758 obese ATMs were generated.

Project description:We identified a novel HSC regulatory gene, MYCT1 (MYC target 1), that is selectively expressed in undifferentiated human HSPC and is critical for human HSC expansion and engraftment. MYCT1 knockdown (KD) in human fetal liver and cord blood (CB) HSPCs impaired expansion ex vivo and engraftment after transplantation, whereas restoring the compromised MYCT1 expression via lentiviral overexpression (OE) in cultured human CB HSPCs improved ex vivo expansion of the most undifferentiated human HSPCs (CD34+CD38-CD90+CD45RA-EPCR+ITGA3+) and enhanced their engraftment ability. We performed single cell RNAseq of uncultured human CB HSPCs, as well as 72 hours after MYCT1 KD and OE to identify MYCT1-regulated programs in HSC and understand the role of MYCT1 in governing human HSPC expansion and engraftment ability. Functional enrichment analysis linked the loss of MYCT1 in HLF+ HSCs to a profound dysregulation of multiple cellular programs essential for HSC stemness, such as oxidative phosphorylation or proteostasis, while MYCT1 OE had the opposite effect and showed closer similarity to uncultured HLF+ HSCs. These data indicate that the loss or gain of MYCT1 expression elicits major effects on programs regulating human HSC functional competence. Mechanistically, we found that MYCT1 governs endocytosis. Therefore, we performed scRNAseq of cultured HSPCs (CD34+CD38-CD90+EPCR+) with low, medium or high levels of endocytosis and found that low endocytosis HSCs had higher MYCT1 expression and favorable transcriptomic profiles of HSC functional competence.

Project description:One of the long-standing goals in the field has been to establish a culture system that would allow maintenance of HSC properties ex vivo. In the absence of such system, the ability to model human hematopoiesis in vitro has been limited, and there has been little progress in the expansion of human HSCs for clinical application. To that end, we defined a mesenchyml stem cell co-culture system for expansion of clonally multipotent human HSPCs that are protected from apoptosis and immediate differentiation, and retain the HSPC phenotype. By performing a genome-wide gene expression analysis of purified HSPCs isolated at different stages of co-culture, we asked at the molecular level, to what degree hematopetic stem cell properties can be preserved during culture. This temporal gene expression data from in vivo derived- and ex vivo expanded human HSPCs will serve as a resource to identify novel regulatory pathways that control HSC properties, and to develop clinically applicable protocols for HSC expansion. Human CD34+ fetal liver cells were co-cultured on a subclone of OP9 stomal cells (OP9M2 sublemented with supportive cytokines (see below)). To distinguish between molecular changes acquired over prolonged culture versus immediately after exposure to culture, gene expression in isolated CD45+CD34+CD38-CD90+ HSPCs was assessed after 12 hours, 2 weeks and 5 weeks in culture. Cultured CD45+CD34+CD38-CD90+HSPCs were compared to freshly isolated CD45+CD34+CD38-CD90+HSPCs and their more differentiated CD45+CD34+CD38+CD90- downstream progenitor cells.

Project description:Diagnosis of malignant pleural mesothelioma (MPM) is a challenging task because of its overlap with other neoplasms or even reactive conditions. Recently, DNA methylation analysis proved to be an effective tool for tumor diagnosis. We thus set out to test this approach for MPM diagnosis. A discovery (n=33) and an independent validation cohort (n=46) of MPM samples were subjected to array-based DNA methylation analyses and their DNA methylation patterns were compared to a representative set of both malignant and benign diagnostic mimics. By both unsupervised hierarchical clustering and t-distributed stochastic neighbor embedding analysis, MPM samples of the discovery cohort exhibited a distinct DNA methylation profile, different from that of other neoplastic and reactive mimics.
