Ribo-tag translatomic profiling of Drosophila oenocyte reveals down-regulation of peroxisome and mitochondria biogenesis under aging and oxidative stress

ABSTRACT: We used cell-type-specific ribosome profiling (Ribo-tag) to study the impacts of aging and oxidative stress on the expression of actively translated mRNA in adult Drosophila oenocytes. Polysome associated mRNAs from oenocyte were extracted from young flies and aged flies, treated with water or paraquat. Restults provide insight into aging mechanism and tissue specific response to stress in oenocyte.

Project description:The NKX3.1 homeobox gene functions in mitochondria to regulate oxidative stress To investigate the role of NKX3.1 in regulation of oxidative stress, we employed transcriptome analysis of mouse prostate ( from 4 month old Nkx3.1+/+ and Nkx3.1-/- mice treated with paraquat), and human prostate cells ( RWPE1 cells engineered with empty vector (altered pTRIPZ), NKX3.1 wild type over-expression, and NKX3.1 (R52C) over-expression treated with paraquat). Mouse tissue or human cells were snap frozen for subsequent molecular analysis.

RNA-seq analyses of kdm5 mutant flies and wt flies under normal condition and oxidative stress

Project description:Comparing the transcriptome of wildtype and kdm5 mutant flies in normal conditions revealed a total of 4787 genes that were significantly downregulated and thus require KDM5 for their activation, and 3269 upregulated genes that are normally repressed by KDM5 (p<0.05, FDR <0.05). Because kdm5 mutants are sensitive to the oxidizer paraquat, we also carried out RNA-seq from wildtype and kdm5 mutant adults in oxidative stress conditions. Paraquat treatment of wildtype flies lead to the upregulation of 2481, and downregulation of 3103 genes adult mRNA profiles of 1-3-days old wild type (WT) and kdm5 mutant under normal condition and oxitative stress were generated by deep sequencing, using Illumina HisSeq 2000.

Transcription profiling of response of adult Drosophila to oxidative and ER stress

Project description:We used oligonucleotide microarrays to address the specificities of transcriptional responses of adult Drosophila to different stresses induced by paraquat and H2O2, two oxidative stressors, and by tunicamycin which induces an endoplasmic reticulum (ER) stress. Flies were tested 24 hours after exposure to continuous stresses induced by ingestion of paraquat, H2O2 or tunicamycin at concentrations leading to similar effects on viability. We used concentrations of 1% H2O2, 5mM paraquat and 12uM of tunicamycin which lead to negligeable mortality at 24 hours. A paraquat concentration of 15mM was also used for comparison with previous studies Both specific and common responses to the three stressors were observed and whole genome functional analysis identified several important classes of stress responsive genes. Within some functional classes, we observed large variabilities of transcriptional changes between isozymes, which may reflect unsuspected functional specificities.

dFOXO targets in Drosophila melanogaster

Project description:dFOXO targets in adult Drosophila melanogaster females, and the effect of insulin signalling and stress on binding. The experimets determined the binding locations of dFOXO in the whole adult female fly using ChIP-chip. The protocol was validated using mock conditions: pre-immune serum or IP on chromatin from foxo null flies. The response of this binding to stress induced by treatment of flies with paraquat or by their exposure to starvation, as well as the response to an insulin-signalling-reducing genetic manipulation (over-expression of dominant negative form of the insulin receptor), was determined.
