UMI-count modeling and differential expression analysis for single-cell RNA sequencing.

Project description:Read counting and unique molecular identifier (UMI) counting are the principal gene expression quantification schemes used in single-cell RNA-sequencing (scRNA-seq) analysis. By using multiple scRNA-seq datasets, we reveal distinct distribution differences between these schemes and conclude that the negative binomial model is a good approximation for UMI counts, even in heterogeneous populations. We further propose a novel differential expression analysis algorithm based on a negative binomial model with independent dispersions in each group (NBID). Our results show that this properly controls the FDR and achieves better power for UMI counts when compared to other recently developed packages for scRNA-seq analysis.

Transcriptional profiling by RNA-seq in shG9a Rh41 rhabdomyosarcoma cells

Project description:Alveolar Rhabdomyosarcoma (ARMS) is the most aggressive subtype mainly caused by the expression of PAX3/7-FOXO1 oncoproteins Here, we show that G9a interacts with PAX3-FOXO1 and regulates its activity. In line with this, transcriptomic analysis by RNA-seq revealed that G9a depletion in RH41 cells induced transcriptional changes inversely correlated by those imposed by PAX3-FOXO1 expression. Overall, our results indicate that G9a promotes PAX3-FOXO1 stability, thus sustaining ARMS myoblastic state.

miRNA profiling of rhabdomyosarcoma-derived exosomes compared to donor cells, using the Affymetrix GeneChip miRNA 3.0 array

Project description:Exosomes were isolated by differential centrifugation from the fusion negative human embryonal rhabdomyosarcoma (ERMS) cell lines (JR1, Rh36, and RD) and fusion positive alveolar RMS (ARMS) cell lines (Rh30 and Rh41) and characterized by western blot for exosomal markers. miRNA content of the RMS-derived exosomes was determined using the Affymetrix GeneChip miRNA 3.0 array and analyzed to specify differentially deregulated (either enriched or depleted) miRNA relative to cellular miRNA from the respective ERMS and ARMS cell lines. Characterization of the miRNA content of RMS exosome is needed to better understand the mechanism by which these particles exert their physiologic effects, notably on proliferation, migration, invasion, and metastasis.
