The global gene expression profiling of the earliest phase of the differentiation of human embryonic stem cells into classical brown adipocytes

ABSTRACT: Although brown adipocyte (BA) is known to be derived from Myf5-positive myoblasts, its earlier developmental process remains unknown. To understand its pre-myoblastic developmental pathway, human embryonic stem cells (KhES-3) were subjected to a directed differentiation into BA using multiple culture dishes at a time. Cells were harvested from each dish with an interval of 2 to 6 hours and total RNA was extracted for the analyses.

RNA-seq analysis of mESCs cultured on either Laminin-511 or gelatin coated dishes in either Std or 2i medium

Project description:Some mouse embryonic stem cell (mESC) lines need to be maintained on feeder cells in gelatin/Std condition. To eliminate the need for feeder cells, we decided to maintain the C57BL6/J mESCs on dishes coated with Laminin-511 (LN511) enabling maintenance of mESCs without feeder cells in Std condition (Domogatskaya et al., 2008). To compare the transcriptomes of mESCs cultured on gelatin-coated dish and those cultured on Laminin-511 coated dish, we performed RNA-Seq analysis. We found that the transcriptomes of mESCs cultured on gelatin-coated dish and those cultured on LN511 coated dish showed no considerable difference in expression patterns.

We also wanted to analyze the effect of using a micropore filter, so we designed another experiment with Aerated, Non-aerated and Micropore filter conditions.

Grape skin transcriptome in the berries cultured in vitro treated with exogenous abscisic acid

Project description:The softened green berries of Cabernet Sauvignon were cultured in a Petri dish. 0.3M sucrose solution with (±)-abscisic acid (ABA) and without (±)-ABA (control) were applied to the Petri dishes. Human subcutaneous and visceral adipocyte atlases uncover classical and non-classical adipocytes and depot-specific patterns

Project description:Human adipose depots are functionally distinct. Yet, recent single-nucleus RNA-sequencing (snRNA-seq) analyses largely uncovered overlapping/similar cell-type landscapes. We hypothesized that adipocytes subtypes, differentiation trajectories, and/or intercellular communication patterns could illuminate this depot similarity-difference gap. For this, we performed snRNA-seq of human subcutaneous/visceral adipose tissues (5/10 samples, respectively). Of 27,665 adipocyte nuclei in both depots, the majority were “classical”, namely- enriched in lipid metabolism pathways. However, we also observed “non-classical” adipocyte subtypes, enriched in immune-related, extracellular matrix deposition (fibrosis), vascularization/angiogenesis, or ribosomal processes. Pseudo-temporal analysis showed a developmental trajectory from adipose progenitor cells to classical adipocytes via non-classical adipocytes, suggesting that the classical state stems from loss, rather than gain, of specialized functions. Lastly, intercellular communication routes were consistent with the different inflammatory tone of the two depots. Jointly, these findings provide a high-resolution view into the contribution of cellular composition, differentiation, and intercellular communication patterns to human fat depot differences.

RNA-seq comparison of primary mouse classical brown, beige, and white adipocytes

Project description:Classical brown adipocytes in interscapular BAT (Myf-5 derived) and inducible beige cells in WAT (non-Myf-5 derived) have distinct developmental origins, although both cell types have morphological and biochemical characteristics of brown fat such as the expression of UCP1. This raises an important question as to how similar the two types of brown adipocytes are at molecular and functional levels. To this end, we employed RNA-seq to systematically determine the transcriptional signatures unique to each cell type.

Expression data from mouse primary brown preadipocytes

Project description:Brown adipocytes are specialized for heat generation and energy expenditure as a defense against cold and obesity. Recent studies demonstrate that brown adipocytes arise in vivo from a Myf5-positive, myoblastic progenitor by the action of PRDM16. Here, we identified a brown fat-enriched miRNA cluster mir-193b-365 as a key regulator of brown fat development. Blocking miR-193b and/or miR-365 in primary brown preadipocytes dramatically impaired brown adipocyte adipogenesis whereas myogenic markers were significantly induced. Forced expression of miR-193b and/or miR-365 in C2C12 myoblasts blocked the entire program of myogenesis, and miR-193b induced myoblasts to differentiate into brown adipocytes. Mir-193b-365 was upregulated by PRDM16. Our results demonstrate that mir-193b-365 serves as an essential regulator for brown fat differentiation, in part by repressing myogenesis.
