Gene expression profiling in Col-0 and ein2-5 seedlings under glucose depletion and glucose recovery conditions

ABSTRACT: We aimed to compare the differences in gene expression in Col-0 and ein2-5 seedlings under glucose depletion and glucose recovery conditions. Col-0 and ein2-5 seedlings were germinated in liquid 1/2 MS medium without glucose for 4 days and were then treated with or without glucose for 2 hours. mRNA seq was performed to make the comparisons.

Glucose Brassinosteroid Microarray Dark Grown Seedling

Project description:imbibed Col-0 seeds were sown on ? X MS medium supplemented with 0.8% agar and 1% sucrose. The plates were first exposed to continuous light for 12 h to stimulate germination and then wrapped with two layers of aluminum foil and placed in the growth chamber for 5 d. Once the plant material was uniformly germinated, the experimental conditions were applied. 5-d-old, dark-grown seedlings were washed seven times with sterile water followed by a wash with ? X MS liquid medium without sucrose to remove residual exogenous sugar and the plant material was kept in ? X MS liquid without sucrose in the dark for all subsequent steps. Cultures were shaken at 140 rpm at 22 C for 24 h and then treated with ? X MS without glucose or ½ X MS supplemented with BR (100 nM), glucose (3%), or glucose (3%) + BR (100 nM) for 3 h. Seedlings were harvested after 3h and preceded for RNA isolation and microarray analysis.

ENAP1 is involved in ethylene response

Project description:We report that ethylene regulate the ENAP1 binding. We perform a dual cross-linking procedure using the additional cross-linker ethylene glycol bis-succinimidylsuccinate (EGS; Thermo Scientific) along with formaldehyde according to (Pedmale et al. 2016) for Chip-sequencing (ChIPseq) of ENAP1, as well as ENAP1 ChIP- EIN2 reChIPseq (ChIP-reChIPseq), which were used chromatins isolated from 3-day old etiolated Col-0 seedlings treated with ethylene or air gas. Results show that ENAP1 is involved in the EIN2 dependent ethylene response.

We perform Chip-sequencing of ENAP1 using chromatins isolated from 3-day old etiolated Col-0/ein2/ein3eil1 seedlings treated with ethylene or air gas. Results show that ethylene reduce ENAP1 binding in TSS region of EIN3 targeted genes that are regulated at the transcriptional level by ethylene.

Identification of glucose-TOR signaling early target genes in Arabidopsis seedling autotrophic transition stage

Project description:The goal of this experiment was to explore the molecular network of glucose-TOR signaling in Arabidopsis seedling autotrophic transition stage. We used the whole-genome microarrays to detail the global program of gene expression mediated by glucose and TOR. Arabidopsis WT and estradiol inducible RNAi-tor seedlings were germinated in low light condition for 3 days to deplete seed nutrient supply. Fifteen mM glucose was adding back to reactivate the quiescent seedlings and the samples were harvested for RNA isolation. Transcript profiles were analyzed and compared between with and without glucose treatment to identify early glucose-TOR target genes. Each experimental condition was repeated three times and total 12 samples were generated.

The interaction between glucose and cytokinin signal transduction pathway in Arabidopsis thaliana

Project description:Columbia (Col) seeds were sown on half-strength Murashige and Skoog (MS) medium, supplemented with 1% sucrose and 0.8% agar and grown vertically in culture room conditions. The 5-d-old homogenous seedlings were washed five times with sterile water and lastly with liquid half strength MS medium without sugar to remove residual exogenous sugar. In order to deplete internal sugars seedlings were grown in sugar free liquid half strength MS medium for 24 h in dark. Thereafter, the seedlings were treated with half-strength MS medium containing 0% G, 0% G + 1 uM BAP, 3% G, and 3% G + 1 uM BAP for 3 h in dark. RNA was extracted and microarray analysis was performed. Please note: G stands for glucose and BAP stands for 6-Benzylaminopurine (cytokinin)

Project description:A complex interplay between ethylene, ETP1/ETP2 F-box proteins, and degradation of EIN2 is essential for triggering ethylene responses in plants. The gaseous plant hormone ethylene can trigger myriad physiological and morphological responses in plants. While many ethylene signaling pathway components have been identified and characterized, little is known about the function of the integral membrane protein EIN2, a central regulator of all ethylene responses. Here, we demonstrate that Arabidopsis thaliana EIN2 is a protein with a short half-life that undergoes rapid proteasome-mediated protein turnover. Moreover, EIN2 protein accumulation is positively regulated by ethylene. We identified two F-box proteins, EIN2 TARGETING PROTEIN and 2 (ETP1 and ETP2), that interact with the EIN2 carboxyl-terminal domain (CEND), which is highly conserved and sufficient to activate most ethylene responses. Overexpression of ETP1 or ETP2 disrupts EIN2 protein accumulation, and these plants manifest a strong ethylene insensitive phenotype. Furthermore, knocking down the levels of both ETP1 and ETP2 mRNAs using an artificial microRNA (amiRNA) leads to accumulation of EIN2 protein, resulting in plants that display constitutive ethylene response phenotypes. Finally, ethylene down-regulates ETP1 and ETP2 proteins, impairing their ability to interact with EIN2. Thus, these studies reveal that a complex interplay between ethylene, the regulation of ETP1/ETP2 F-box proteins, and subsequent targeting and degradation of EIN2 is essential for triggering ethylene responses in plants. Experiment Overall Design: Six samples were analyzed. There were three treatments with two biological replicates each. The treatments are as follows: 8 week old Col-0 plants (air control), 8 week old Col-0 plants treated for 24 hours with ethylene gas (10 ppm), and artificial microRNA knockdown mutants, amiR-ETP1/2.
