Real time quantitative PCR analysis of serum samples obtained from transgenic and wildtype mice

ABSTRACT: Wildtype mice and Autotaxin-overexpressing transgenic mice, both with and without spontaneous tumor formation, were maintained in a colony. Serum samples from mice in the aforementioned three groups were collected and a random subset of mice were selected for microarray analysis. RNA was extracted from serum and subsequently cDNA was generated and run on two 384-well plates probing for 373 viable targets, including microRNAs, control probes and interplate calibrators. Raw Ct values obtained from qPCR analysis were analyzed using GenEx and graphed using GraphPad Prism.

Project description:Kunming mice were total body irradiated by 0.5Gy and 2Gy carbon ions radaition. After 24 hours, blood was collected and serum was isolated. Total RNA of serum sample was extracted by miRNeasy Serum/Plasma Kit (Qiagen, Germany). Then, miRCURY LNA™ Universal RT microRNA PCR, Ready-to-Use Mouse&Rat Panel I V3 (Exiqon, Denmark) containing 384 assays was performed to profile miRNAs differential expression in these serum sample.

Project description:Purpose: The goals of this study are to compare the phenotypic, transcriptomic, trafficking and functional atttibutes of Influenza-experienced circulating or resident memory phenotype cells from the spleen or lung-draining mediastinal lymph nodes. Results: Following read alignment, gene expression profiles were computed using featureCounts. Filtering and visualization of differentially expressed genes with a log2fold change >1.5<-1.5 and a p value of less than 0.05 were identified using Partek GS software and for some figures values from Partek were normalized and displayed using GraphPad Prism. Gene set enrichment and functional assignment were performed in DAVID bioinformatics resources and software from the Broad Institute.

Differential expression in DEN/CCl4-induced HCC upon the genetic absence of Autotaxin (ATX) in hepatocytes

Project description:Autotaxin (ATX, Enpp2) is a secreted lysophospholipase D catalyzing the production of lysophosphatidic acid (LPA), a pleiotropic growth factor-like phospholipid. Upregulated ATX expression has been detected in various chronic inflammatory disorders and different types of cancer; among them increased ATX mRNA or immunohistochemical staining has been suggested in Hepatocellular carcinoma (HCC) patients. Conditional deletion of ATX/Enpp2 specifically from hepatocytes, in AlbEnpp2-/- mice, attenuated the DEN/CCl4-mediated HCC development in mice. To obtain mechanistic insights into the mode of action of the ATX/LPA axis in HCC development, we performed whole liver, genome wide expression profiling of DEN/CCl4-induced HCC upon the genetic deletion of Autotaxin (ATX) in AlbEnpp2-/- mice in comparison with DEN/CCl4-treated and untreated wt littermate mice.

Profiling of antibodies against prostate cancer xenograft-released proteins

Project description:The present study describes a novel xenograft-based biomarker discovery platform and proves its usefulness in the discovery of novel serum markers for prostate cancer (PCa). By immunizing immuno-competent mice with serum from nude mice bearing PCa xenografts, an antibody response against xenograft-derived antigens was elicited. By probing protein microarrays with serum from immunized mice, several PCa-derived antigens were identified, of which a subset was successfully retrieved in serum from mice bearing PCa xenografts and validated in human serum samples of PCa patients. In conclusion, this novel method allows for the identification of low abundant cancer-derived serum proteins, circumventing dynamic range and host-response issues in standard patient cohort proteomics comparisons. To perform a large-scale identification of antibodies generated against human PCa-derived proteins in the serum of immunized mice, sera from mice immunized with either depleted serum, full serum or both from PC346 and PC339-bearing mice as well as preimmune serum and serum from mice immunized with normal mouse serum were incubated onto ProtoArrays. These ProtoArrays contain approximately 8,000 partial and full-length human proteins, expressed as N-terminal glutathione S-transferase (GST) fusion proteins. To detect antibodies bound to spotted proteins, ProtoArrays were developed using a fluorescent labeled secondary antibody. Before being used for immunization, serum from xenografted mice was not treated (full) or depleted for most abundant proteins (depleted). Two arrays were hybridized with pre-immune serum and one array with serum from an immune competent mouse that was immunized with serum from a nude mouse. Six arrays were performed using serum from immune competent mice that were immunized with serum from xenograft-bearing nude mice.

Lipidomics in high-risk subjects for the identification of integrated biomarker signatures of type 1 diabetes

Project description:We present the lipidome of plasma collected from high-risk type 1 diabetes subjects. The methyl tert-butyl ether (MTBE) method was used for lipid extraction, followed by high performance liquid chromatography (HPLC) tandem mass spectrometry (LC-MS/MS) using a Q Exactive Orbitrap mass spectrometer and an Accela 600 HPLC. Lipid species were identified and quantified by analyzing the raw files in LipidSearch 4.2. Further analysis was conducted using Graphpad Prism and Ingenuity Pathway Analysis (IPA).

NET-prism enables RNA polymerase-dedicated transcriptional interrogation at nucleotide resolution

Project description:The advent of quantitative approaches that enable interrogation of transcription at single nucleotide resolution has allowed a novel understanding of transcriptional regulation previously undefined. To better map transcription genome-wide at base pair resolution and with transcription/elongation factor dependency we developed an adapted NET-seq protocol called NET-prism (Native Elongating Transcription by Polymerase-Regulated Immunoprecipitants in the Mammalian genome). NET-prism introduces an immunoprecipitation to capture RNA Pol II – associated proteins, which reveals the interaction of these proteins with active RNA Pol II. Application of NET-prism on different Pol II variants (Pol II S2ph, Pol II S5ph), elongation factors (Spt6, Ssrp1), splicing factors (Sf1), and components of the pre-initiation complex (PIC) (TFIID, and Mediator) reveals diverse Pol II signals, at a single nucleotide resolution, with regards to directionality and intensity over promoters, splice sites, and enhancers/super-enhancers. NET-prism will be broadly applicable as it exposes transcription factor/Pol II dependent topographic specificity and thus, a new degree of regulatory complexity.

Identification of known and novel germ cell cancer specific (embryonic) miRs in serum by high throughput profiling

Project description:Very recently, a number of independent studies showed that serum levels of embryonic micro-RNA (miR) clusters 371-3 and 302abc/367 are predictive for the presence of testicular type II germ cell tumors. These miRs could be used to sensitively detect SE and EC components which are indeed known to express these miRs [1-7]. This study investigates ca 750 miRs in a high throughput approach to validate these previously identified markers and identify novel potential miR markers for testicular type II germ cell tumors. 1.
