Bulk RNA sequencing of chemical-induced intermediate cells

ABSTRACT: This study aims to investigate the individual effect of cocktail VCRTc on the direct reprogramming process.We collected cells as follows: mouse chondrocytes (mchons), mouse embryonic fibroblasts(MEFs), MEFs treated by a chemical cocktail VCRTc for 3 days (3d-VCRTc) and 6 days (6d-VCRTc), and MEFs treated by individual chemical V, C, R, T, ce for 6 days, respectively. Then we did RNA extraction,reverse transcription and library preperation before bulk RNA seq. We uncovered that MEFs treated with chemicals have an upregulation of chondrocytes enriched genes; and a downregulation of MEF enriched genes,indicating that chemical treatment drove MEF toword chondrogenic lineage before the 2nd stage of differentiation.

Project description:Gene expression of Retinoblastoma deficient mouse embryonic fibroblasts (Rb-/- MEF, ME3) and wildtype mouse embryonic fibroblasts (Rb+/+ MEF,MEFA) during adipocyte differentiation were studied by cDNA microarray analysis. 2-day postconfluent cells (day 0) were treated with a hormonal cocktail including Rosiglitzone for differentiation into adipocytes. Gene expression at day 1, day 3, and day 8 after hormonal induction were compared to that before induction (day 0).

Multiscale reorganization of the genome following DNA damage facilitates chromosome translocations via nuclear actin polymerization

Project description:Purpose: Evaluate how ARP2/3-coupled DSB mobility affects chromatin organization (Hi-C) and translocation frequency (HTGTS) in mouse embryonic fibroblasts (MEFs) harboring an inducible AsiSI restriction enzyme. MEF Hi-C Methods: Damaged samples were treated with 3 ug/mL doxycycline for 24 hours. For the last 6 hours of doxycycline treatment, 1 ug/mL 4-OHT was used to induce AsiSI translocation to the nucleus, triggering DSBs. Cells were co-treated with DMSO, 100 μM CK-666, or 10 μM NU7441. For DNA-PKcs inhibitor experiments, cells were pretreated with 10 μM NU7441 for 1 hour prior to induction of damage with 4OHT. 2 biological replicates were performed for each experimental condition. MEF HTGTS Methods: WT MEFs and AsiSI MEFs were treated as above. Following 6 hours treatment with dox and 4OHT, cells were lysed. For WASP inhibition, cells were treated with 3 μM wiskostatin following induction of damage. For flag-actin experiments, AsiSI-MEF cells were transfected with Flag–actinR62D–NLS 24 hours prior to induction of AsiSI expression. For cas9 experiments, WT MEF cells were transfected with sgRNA targeting Chr2 48 hours prior to cell lysis.

miRNA transcriptome of Zmpste24-decifient mouse embryonic fibroblasts

Project description:In this study, we employed massively parallel sequencing technology to identify miRNAs expressed in Zmpste24 WT MEF and Zmpste24-/- MEF. With data from 19.5 ×106 reads from WT MEFs and 16.5 × 106 reads from Zmpste24-/- MEFs, we discovered a total of 306 known miRNAs expressed in MEFs with a wide dynamic range of read counts ranging from 10 to over 1 million. A total of 8 miRNAs were found to be significantly down-regulated, with only 2 miRNAs upregulated, in Zmpste24-/- MEFs as compared to WT MEFs.

SUMO safeguards somatic and pluripotent cell identities by enforcing distinct chromatin states

Project description:Purposes: (1) compare the SUMO chromatin landscape between mouse embryonic fibroblasts (MEFs) and embryonic stem cells (ESc) (2) Decipher how hyposumoylation enhances MEF to induced pluripotent stem cells (iPSc) reprogramming (3) Decipher how hyposumoylation enhances ESc to 2C-like cells conversion. Methods : (1) ChIP-seq in MEFs and ESc for SUMO isoforms and histone marks. (2) ChIP-seq for transcription factors and histone marks at day 4 of MEF to iPSc reprogramming comparing wild type (shCtrl) and hyposumoylated cells (shUbc9). ATAC-Seq at day 4 of MEF to iPSc reprogramming comparing wild type (shCtrl) and hyposumoylated cells (shUbc9). RNA-Seq in MEFs, iPSc, at day 4 and day 7 of MEF to iPSc reprogramming comparing wild type (shCtrl) and hyposumoylated cells (shUbc9). (3) RNA-Seq in ESc comparing wild-type (siCtrl) and hyposumoylated cells (siUbc9). Results: (1) SUMO chromatin landscape is highly different between MEFs and ESc and associates to distinct chromatin marks. (2) Hyposumoylation enhances MEFs to iPSc reprogramming by favoring the extinction of the MEF transcriptional program and redistributing pluripotency factors from MEF enhancers toward ES enhancers. (3) Hyposumoylation enhances ES to 2C-like conversion by destabilizing heterochromatin thus resulting in an activation of the 2-cell transcriptional program. Conclusion: SUMO at chromatin is gate-keeper of cell-identity.

Expression data from CpG treated Common Lymphoid Progenitors

Project description:Common Lymphoid Progenitors (CLPs) have two subsets, Ly-6d- which are mutli-potent, and Ly-6d, which derive from Ly-6d- and are committeed to the B-cell fate. Treatment of a mouse with CpG DNA causes an inflammatory response that alters both subsets. We used expression data to understand the changes in transcription in the transition of Ly-6d- CLPs to Ly-6d+ CLPs ion the presence and absence of CpG induced inflammation. C57BL/6 mice were treated over 10 days with either PBS or 50 ug of CpG1826. On day 10, bone marrow was harvested and CLPs populations were sorted by flow cytometry directly into RNAeasy buffer (Qiagen).

Whole genome analysis of p38 SAPK-mediated gene expression upon stress

Project description:Cells have the ability to respond and adapt to environmental changes through the activation of stress-activated protein kinases (SAPKs). Although it has been shown that p38 SAPK signalling participates in the regulation of gene transcription, there is not a comprehensive genome-wide transcription study reported to date describing neither the role of the p38 SAPK on the immediate response to stress and its kinetics nor a comparative vision of the genes that respond to different stimuli that activate the p38 SAPK. Here, we report a whole genome microarray analyses on wild type mouse embryonic fibroblasts (MEFs) treated with different p38 SAPK activators, namely the physiological cytokine TNF alpha, the protein synthesis inhibitor antibiotic anisomycin and osmostress. In addition, we have analysed the contribution of p38 alpha the major isoform of p38 present in MEF cells, in the overall transcription in response to those stimuli by both, the inhibition of p38 SAPK by using a chemical inhibitor (SB203580) and the use of p38 alpha knock out MEFs. Furthermore, we have analysed the kinetics of the gene expression response to osmostress by the p38 SAPK. Two samples have been analysed; wild type Mouse embryonic fibroblast (WT-MEFs) and MAPK p38alfa knock out MEFs (KO-MEFs) respectively treated with 11 and 4 different treatments. Each experiment was performed in duplicate and referenced to a pool of two non-treated WT MEFs.

Deep transcriptome analysis of mouse embryonic fibroblast following simultaneous overexpression of Stella, Oct4 and Nanos2 (SON)

Project description:We constructed a polycistronic lentiviral vector to overexpress 3 germ cell specific genes (Stella, Oct4 and Nanos2) in mouse embryonic fibroblast (MEFs) and evaluated the transcriptome portrait in partially reprogrammed cells.We sequenced RNA samples from bulk cell population of two biological duplicates of MEF-GFP (control) and MEF-SON (overexpressed) 21 days post infection. Differential expression analysis of 50 M pair-end read per samples showed overexpression of neurogenesis, blood vessel and proliferation related genes and downregulation of chondroitin sulphate metabolic process, nitric oxide production and innate immune response genes.

Project description:Gene expression timeseries analysis of mouse embryonic fibroblasts (MEF) during differentiation to mature adipocytes with a 27.648 element murine cDNA microarray. Three independent time series experiments of MEF adipocyte differentiation were performed in reference design. RNA from 7 time points (0d, 1d, 2d, 3d, 4d, 6d, 10d) was hybridized against RNA from the preconfluent stage to study the gene expression profile over the whole differentiation process.
