RNA-Seq of Metastatic Clone versus Non-Metastatic Clone in Sarcoma

ABSTRACT: We report that metastasis in an autochthonous mouse model of sarcoma is driven by a single clone in the primary tumor. We performed RNA-seq comparing the gene expression profiles of the metastatic clones (MC) to matched non-metastatic clones (non-MC) from the same tumor for multiple tumors. RNA from lung metastases (Lung-Met) of matched tumors are sequenced as well.

Project description:To identify genes that are differentially expressed in lung metastases of sarcoma, we generated KrasLSL-G12D; Trp53Flox/Flox (KP) mice which develop autochthonous sarcomas in the muscle following injection of an adenovirus expressing Cre recombinase. Cre activates expression of mutant KrasG12D and deletes both alleles of Trp53. As each primary sarcoma reached the size of around 300 mm3, the leg bearing the tumor was amputated and the tumor stored for subsequent RNA sequencing. The amputated mice were followed for several months and 6 mice developed 14 lung metastases: two mice developed one lung metastases, two mice developed two lung metastases, and two mice developed four lung metastases respectively. RNA was then extracted from the 6 primary tumors and the 14 matched lung metastases. Therefore, a total of 20 RNA samples were sent for RNA sequencing

Metastatic and Nonmetastatic canine soft tissue sarcoma comparison

Project description:We hypothesize that there is a gene signature which will improve our ability to predict development of metastatic disease in STS patients. The objective of this study was to determine the feasibility of using cDNA microarray and quantitative real-time PCR (qRT-PCR) analysis to determine gene expression patterns in metastatic versus non-metastatic canine STSs, given the inherent heterogeneity of this group of tumors. Five STSs from dogs with metastatic disease were evaluated in comparison to eight STSs from dogs without metastasis. Tumor RNA was extracted, processed and labeled for application to the Affymetrix Canine Genechip 2.0 Array. Array fluorescence was normalized using D-Chip software and data analysis was performed with JMP/Genomics. Differential gene expression was validated using qRT-PCR. Over 200 genes were differentially expressed at a false discovery rate of 5%. Differential gene expression was validated for five genes upregulated in metastatic tumors. Quantitative RT-PCR confirmed increased relative expression of all five genes of interest in the metastatic STSs. Our results demonstrate that microarray and qRT-PCR are feasible methods for comparing gene signatures in canine STSs. Further evaluation of differences in gene expression between metastatic and non-metastatic STSs is likely to identify genes important in the development of metastatic disease and improve our ability to prognosticate for individual patients. To accurately detect the metastatic nodules after γ-IR, we observed the effect of γ-IR on distant metastatic tumor growth. Metastatic nodules after γ-IR indicated extensive colonization of C6-L cells in the lungs within 6 weeks after γ-IR. Identified and described the molecular events occurring after γ-IR through gene expression profiling to elucidate genetic changes (differentially expressed genes between the γ-IR primary tumors vs. non-γ-IR primary tumors and metastatic lung nodules vs. γ-IR primary tumors). We investigated the change of gene expression profile in the γ-IR primary tumors vs. non-γ-IR primary tumors and metastatic lung nodules vs. γ-IR primary tumors in rat glioma (C6-L cell) xenograft model.

Gene expression profiling of HNSCC cells derived from primary and matched metastatic tumors

Project description:To look at genes/pathways differentially expressed in metastatic and primary tumor cells we performed global gene expression profiling of the 3 sets of HNSCC lines derived from primary tumors and matched metastatic sites. Illumina HT-12 v4 BeadChip arrays were used. The data suggest that HNSCC lines derived from metastatic sites exhibit phenotypes distinct from those found in cells derived from the corresponding primary tumors. Metastatic cell lines upregulated several pathways involved in stem cell self-renewal, invasion and migration, which are well known characteristics of metastatic progression. We conclude that the cell lines derived from primary patient tumors and matched metastatic sites represent a reliable model to study HNSCC metastasis.
