Project description:Numerous studies have shown in mouse that identity and function of macrophage populations are imprinted by their tissue of residence. By contrast, the properties of human tissue macrophages remain poorly understood. Here, we characterized human tonsil macrophages and identified 3 macrophage subsets with distinct phenotype, ontogeny and function. Using RNA-seq analysis, we found that CD36hi macrophages were transcriptionally related to monocytes, while CD36lo macrophages showed features of embryonic origin and CD36int macrophages had a mixed profile. Using scRNA-seq profiling of naïve and inflamed tonsils from non-human primates, we showed that monocyte engraftment did not pre-exist an immune challenge.

We used microarrays to detail the segregation between these two B cell subsets Flow cytometry analysis was done on human germinal center B cells and cell subsets, i.e. CXCR4pos and CXCR4neg, sorted before RNA extraction and hybridization on Affymetrix microarrays. Both B-cell subsets where obtained from an identical tonsil allowing paired statistical analysis.

Project description:Naive, central memory (TCM), effector memory (TEM), and terminally differentiated effector memory RA (TEMRA, CD8+ only) T cell subsets were FACS separated from PBMC samples of four human donors using CCR7 and CD45RA as distinguishing cell surface markers. Samples were split and either immediately isolated, or incubated for 42-48 hours with anti-CD3/CD28 beads for ex-vivo stimulation and processed for ATAC-seq.

Project description:To study characteristics of the orapharyngeal epithelia which may influence susceptibility or resistance to HIV, we performed microarray analysis of the tonsil and gingival epithelium.Tonsil epithelium has been implicated in HIV pathogenesis, but its role in oral transmission remains controversial. We performed microarray analysis of Laser Capture Microdissected tonsil and gingival epithelium. Our data revealed that genes related to immune functions such as antibody production and antigen processing were increasingly expressed in tonsil compared to the epithelium of another oro-pharyngeal site, gingival epithelium. Importantly, tonsil epithelium highly expressed genes associated with HIV entrapment and/or transmission, including the HIV co-receptor CXCR4 and the potential HIV binding molecules, FcRγIII, complement receptor 2, and various complement components. This increased expression of molecules involved in viral recognition, binding and entry may favor virus-epithelium interaction in an environment with reduced innate anti-viral mechanisms. Specifically, secretory leukocyte protease inhibitor, an innate molecule with anti-HIV activity, was minimal in the tonsil epithelium, in contrast to oral mucosa. Collectively, our data suggest that increased expression of molecules associated with HIV binding and entry coupled with decreased innate anti-viral factors may render the tonsil a potential site for oral transmission. Experiment Overall Design: Human palatine tonsils were obtained from routine therapeutic tonsillectomies (sleep apnea and non-tonsillitis) performed on otherwise healthy adults at the George Washington University Hospital with informed consent (IRB #099920). Gingival tissues were collected from healthy sites with probing depths < 3mm, with no clinical evidence of inflammation during routine therapeutic periodontal surgery at the University of Maryland, Department of Periodontics, with informed consent (IRB#1201211). Tissues were immediately snap frozen for the microarray studies. CM performed immediately at 10x magnification, using a Leica AS LMD system (Leica Microsystems). Areas unequivocally identified as epithelium were outlined , laser-dissected and captured and RNA from the tissues isolated. Preparation of biotin-labeled cRNA, hybridization, and scanning were performed according to manufacturerâs two cycle protocol (Affymetrix, Santa Clara, CA). Fluorescence intensity was measured using the Affymetrix GeneChip scanner and GeneChip Operating Software (GCOS, Affymetrix). Experiment Overall Design: Samples GSM173679, GSM173680,GSM173681, GSM173682, GSM173683, GSM173684, GSM173685, GSM173686, GSM173688, GSM173690 were processed togehter as "batch 1", while samples GSM173687 and GSM173689 were processed as "batch 2" together with sample GSM173691 which is a repeat of GSM173690, which was processed for comparison between the two batches. Project description:We introduce CIBERSORT, a method for characterizing cell composition of complex tissues from their gene expression profiles. When applied to enumeration of hematopoietic subsets in RNA mixtures from fresh, frozen, and fixed tissues, including solid tumors, CIBERSORT outperformed other methods with respect to noise, unknown mixture content, and closely related cell types. CIBERSORT should enable large-scale analysis of RNA specimens for cellular biomarkers and therapeutic targets (http://cibersort.stanford.edu). To evaluate the performance of CIBERSORT against flow cytometry, gene expression profiling was performed on a set of 20 PBMC samples comprised of adults of varying ages receiving influenza immunization (NCT01827462). These samples were analyzed by flow cytometry to enumerate several leukocyte subsets. Normalized gene expression data and accompanying flow cytometry data are available at the CIBERSORT website (http://cibersort.stanford.edu/download.php).

Project description:Innate lymphoid cells (ILCs) have emerged as essential players in the skin-associated immune system in health and inflammatory skin diseases. Their low numbers and lack of specific markers hampered extensive characterization and consequently resulted in limited knowledge of their protein expression. Here, we combined flow cytometry and state-of-the-art proteomics to comprehensively describe the proteins constitutively expressed by ILC2 and ILC3 subsets derived from healthy human skin and peripheral blood. We quantified 6666 proteins from skin ILC and identified 608 differentially expressed proteins in the investigated subsets. In addition to the current analyses, highlighting new functions of ILC, the ILC proteomic libraries and the proteomes of the ILC2 and ILC3 subsets will serve as valuable resources for future analyses of ILC function and are available at http://skin.science.

Project description:Type 1 regulatory T (Tr1) cells are one of the regulatory T cell subsets that are characterized by the production of high amount of IL-10 and lack of FOXP3 expression. Lymphocyte-activation gene 3 (LAG3) is a CD4 homologue molecule and we have previously reported that LAG3 is expressed on IL-10 producing regulatory T cells. However, naturally occurring Tr1 cells in human secondary lymphoid tissue have not been detected. We identified CD4+CD25-LAG3+ T cells in human tonsil. We compared mRNA expression of five CD4+ T cell subsets in tonsil using microarray analysis (CD4+CD25-LAG3+ T cells, CD4+CD25-CXCR5+PD-1+ follicular helper T cells (TFH), CD4+CD25+ T cells, CD4+CD25-LAG3-CD45RO+ cells and CD4+CD25-LAG3-CD45RO- cells). A human tonsil was obtained from a patient undergoing routine tonsillectomy, and five tonsillar CD4+ T cell subsets were sorted (each 1 x 10^5 cells). There is no biological replication.
