RNAseq analysis of Trichoderma reesei QM6a and Δace1 transferred to MA medium containing 1% D-mannitol as carbon source

ABSTRACT: We report the gene expression of T. reesei QM6a and Δace1. Both strains were cultivated for 24 h on Mandels-Andreotti medium containing D-glucose as carbon source. Mycelia were then transferred to Mandels-Andreotii medium containin D-mannitol (1%) as carbon source for three hours.

Project description:The ascomycete Trichoderma reesei is one of the most well studied cellulolytic fungi and widely used in the biotechnology industry, as in the production of second-generation bioethanol. Carbon catabolite repression (CCR) mechanism adopted by T. reesei is mediated by the transcription factor CRE1 and consists in the repression of genes related to the production of cellulase when a readily available carbon source is present in the medium. Using RNA sequencing this study aims to contribute to understanding of CCR during growth in cellulose and glucose, by comparing the mutant strain of T. reesei Îcre1 with its parental, QM9414. T. reesei (QM9414 and Îcre1) was grown in Mandels-Andreotti medium, supplemented with 1% of cellulose or 2% of glucose. The cultures were incubated on an orbital shaker (200 rpm) at 28Â°C for 24, 48 and 72 hours using cellulose as carbon source and for 24 and 48 hours with glucose as the carbon source. All experiments were performed in three biological replicates. The resultant mycelia were collected by filtration, frozen and stored at -80Â°C until RNA extraction. After growth, total RNA was isolated from the mycelia using TRIzolÂ® reagent. RNA-seq experiments were performed by LGC Genomics GmbH (Berlin/Germany) using the platform Illumina/HiSeq2000. The samples from the parental strain QM9114 were previously submitted in GSE53629.

Decoding the black box of cellulase formation in Hypocrea jecorina by RNA-Seq analysis

Project description:Hypocrea jecorina (anamorph Trichoderma reesei) is one of the most well studied fungi used in biotechnology industry. This fungus is today a paradigm for the comercial scale production of different plant cell wall degrading enzymes, mainly cellulases and hemicellulases. The objective of this study was to analyze the transcriptional profiling of T. reesei grown in presence of cellulose, sophorose and glucose as the carbon source using RNA-seq approach. T. reesei (QM9414) was grown in Mandels-Andreotti medium, supplemented with 1% of cellulose, 2% of glucose or 1mM of sophorose. The cultures were incubated on an orbital shaker (200 rpm) at 28M-BM-0C for 24, 48 and 72 hours using cellulose as carbon source; for 24 and 48 hours with glucose as the carbon; and 2, 4 and 6 hours with sophorose as the carbon source. In the latter, the mycelium was previously grown on glycerol for 24 hours and then transferred to 20 mL of Mandels-Andreotti medium without peptone. All experiments were performed in three biological replicates. The resultant mycelia were collected by filtration, frozen and stored at -80M-BM-0C until RNA extraction. After growth, total RNA was isolated from the mycelia using TRIzolM-BM-. reagent. RNA-seq experiments were performed by LGC Genomics GmbH (Berlin/Germany) using the platform Illumina/HiSeq2000.

Acquisition of the ability to assimilate mannitol by Saccharomyces cerevisiae through dysfunction of Tup1-Cyc8, a general corepressor

Project description:Saccharomyces cerevisiae normally cannot assimilate mannitol, a promising brown macroalgal carbon source for bioethanol production. To date, the molecular mechanisms underlying this inability remain unknown. Here, we found that cells acquiring mannitol-assimilating ability appeared from wild-type S. cerevisiae strain during prolonged culture in mannitol medium. Our microarray analysis revealed that genes for putative mannitol dehydrogenase and hexose transporters were up-regulated in cells acquiring mannitol-assimilating ability. Take account of our other results including complementation analysis and cell growth data, we demonstrated that this acquisition of mannitol-assimilating ability was due to the spontaneous mutation in the gene encoding Tup1 or Cyc8. Tup1-Cyc8 is the general corepressor complex involved in the repression of many kinds of genes. Thus, it is suggested that the inability of wild-type S. cerevisiae to assimilate mannitol can be attributed to the transcriptional repression of a set of genes involved in mannitol utilization by Tup1-Cyc8 corepressor. In other words, Tup1-Cyc8 is a key regulator of mannitol metabolism in S. cerevisiae. We also showed that S. cerevisiae strain which carries mutant allele of TUP1 or CYC8 produced ethanol from mannitol efficiently. Especially, strain carrying mutant allele of CYC8 showed high tolerance to salt, which is superior to other ethanologenic microorganisms. This characteristic is highly beneficial to produce bioethanol from marine biomass. Taken together, Tup1-Cyc8 can be an ideal target to develop a yeast-algal bioethanol production system. To figure out how Mtl+ strains (cells acquiring ability to grow in mannitol medium) had acquired the ability to assimilate mannitol, we performed genome-wide analysis by using Nimblegen microarrays.

Genome-wide transcriptional response of the filamentous fungus Trichoderma reesei to lignocellulose using RNA sequencing and comparison with Aspergillus niger

Project description:The induction of genes in response to exposure of T. reesei to wheat straw was explored using genome-wide RNA-seq and compared to published RNA-seq data and model of how A. niger senses and responds to the lignocellulose. After 24 h of exposure to straw, transcript levels of known and predicted lignocellulose-degrading enzymes increased to around 8% of total cellular mRNA in T. reesei, which was much less when compared to A. niger. The bulk of enzymes used to deconstruct wheat straw is similar in both fungi. Other, non-plant cell wall-degrading enzymes which may aid in lignocellulose degradation were also uncovered in T. reesei and similar to those described in A. niger. Antisense transcripts were also shown to be present in T. reesei and their expession can be regulated by the respective growth condition. Triplicate samples of T. reesei cultivated in each of the three following conditions were taken: 1) After 48 h growth in glucose-based minimal media; 2) After transfer of mycelia from glucose-based media into media containing wheat straw as a sole carbon source and 3) 5 h after addition of glucose to straw cultures.

Genome-wide RNA-seq analysis during CRE1-mediated carbon catabolite repression in Trichoderma reesei grown in sophorose

Project description:The mechanism of carbon catabolite repression (CCR) mediated by CRE1 in Trichoderma reesei emerged as a way to adapt to the environment in which the fungus is found. In situations where there is the presence of readily available carbon sources such as glucose, the fungus activates this mechanism and inhibits the production of cellulolytic complex enzymes to avoid unnecessary energy expenditure. CCR has been well described for the growth of T. reesei in cellulose and glucose, however, little is known about this process when the carbon source available to the fungus is sophorose, one of the most potent inducer of cellulase production. Thus, we performed high-throughput RNA sequencing using the Illumina/HiSeq-2000 to contribute to the understanding of CCR during cellulase formation in the presence of sophorose, by comparing the mutant Δcre1 with its parental strain, QM9414. Of the 9129 genes present in the genome of T. reesei, 184 were up- and 344 down-regulated in the mutant strain Δcre1 compared to QM9414. Genes belonging to CAZy, transcription factors and transporters are among the gene classes that were repressed by CRE1 in the presence of sophorose, most of which was regulated by CRE1 in an indirect way. Overall, there was a similarity in the profile of repressed genes when compared with another inducing carbon source, cellulose. These results contribute to a better understanding of CRE1-meadiated CCR in T. reesei when glucose comes from a potent inducer as sophorose, which can be very useful in improving the production of cellulases by the biotechnology sector.

Induction by Bradyrhizobium diazoefficiens of different catabolic pathways for growth in D-mannitol or L-arabinose leading to pronounced differences in CO2 fixation, O2 consumption, and lateral-flagellum production

Project description:Bradyrhizobium diazoefficiens, the soybean N2-fixing symbiont, uses mannitol or arabinose as carbon and energy source, among other substances. In this bacterium, growth with mannitol led to higher biomass production, and inhibited the synthesis of its secondary (lateral) flagellar system, regarding growth with arabinose. A proteomic comparison of bacteria grown in mannitol or arabinose suggested that mannitol may be degraded by the Calvin-Benson-Bassham pathway, while arabinose seems degraded by the L-2-keto-3-deoxyarabonate pathway, both pathways sharing only the reactions from pyruvate to CO2. Despite these differences, the stoichiometric balances resulted in similar O2 consumption and ATP production per C-mole of substrate. The poly-3-hydroxybutyrate biosynthesis pathway was stimulated in mannitol, while in arabinose there was a consistent increase in enzymes for the synthesis of nicotinamide adenine dinucleotide from aspartate, suggesting a surplus of reducing power in mannitol. This may agree to previous reports showing higher O2 consumption rate in arabinose, which taking into account the similarity in O2 consumption balance, suggests higher maintenance energy demand in this carbon and energy source. Since lateral flagella are produced only in arabinose, we wondered whether their energy demand might explain this difference. Hence, we compared the O2 consumption rates in mannitol and arabinose of the wild-type and a lafR::Km mutant devoid of lateral flagella. We observed that, while there was a three-fold higher O2 consumption rate in the wild-type in arabinose with respect to mannitol, there was no difference in the mutant, suggesting that lateral flagella behave as parasitic structures in this medium.
