Reliability of a Single-region Tumor Sample for Evaluating the Immune Tumor Microenvironment of Hepatocellular Carcinoma Tumors

ABSTRACT: Heterogeneity in immune microenvironment within a tumor may pose a barrier to evaluate immune tumor microenvironment by using a single-region tumor sample, such as a single tumor biopsy. Our study using both immunohistochemical and transcriptomic analyses showed that a single-region sample is reliable for evaluation of immune tumor microenvironment in 60-70% of HCC patients.

Evaluating cell culture reliability in pediatric brain tumor primary cells through DNA methylation profiling

Project description:In vitro models of pediatric brain tumors (pBT) are tools instrumental for better understanding the mechanisms contributing to oncogenesis and testing new therapies; and thus, ideally, they should recapitulate the original tumor. We applied DNA methylation (DNAm) and copy number variation (CNV) profiling to characterize 241 pBT samples, including 155 tumors and 86 pBT-derived cell cultures, and considering serum vs serum-free conditions, late vs early passages, and dimensionality (2D vs 3D cultures). We performed a t-SNE classification and identified differentially methylated regions in tumors compared to cell models. Early cell cultures recapitulate the original tumor, but serum media and 2D culturing were demonstrated to significant contribute to the divergence of DNAm profiles from the parental ones. All divergent cells clustered together acquiring a common deregulated epigenetic signature, suggesting a shared selective pressure. In conclusion, DNAm and CNV are informative tools that should be used to assess the recapitulation of pBT-cells from parental tumors.

Obtention of viable cell suspensions from breast cancer tumor biopsies for 3D chromatin conformation and single cell transcriptome analysis [Hi-C]

Project description:Molecular and cellular characterization of tumors has become essential due to the complex and heterogeneous nature of cancer disease. In recent decades, many bioinformatic tools and experimental techniques have been developed to achieve personalized characterization of tumors. However, sample handling continues to be a major challenge as limitations such as prior treatments before sample acquisition, the amount of tissue obtained, transportation, or the inability to process fresh samples pose a challenge for experimental strategies that require viable cell suspensions. Here, we present an optimized protocol that allows recovery of highly viable cell suspensions from breast cancer biopsies. Using these cell suspensions we successfully characterized genome architecture through Hi-C. Also, we evaluated single-cell gene expression and the tumor cellular microenvironment through single cell RNAseq. Both technologies are key in the detailed and personalized molecular characterization of tumor samples. The protocol described here opens the possibility to obtain viable cell suspensions from biopsies in a simple and efficient manner

Project description:We have conducted a study to investigate how blocking HLA/LILR affects the activation of immune cells in the tumor microenvironment. We perfused a freshly isolated primary colon cancer biopsy sample with hIgG1 LALAPG or DX17 LALAPG for 48 hours. We then isolated CD45+ leukocytes from the tumor sample using magnetic cell sorting. Subsequently, we processed the resulting tumor-infiltrating lymphocytes (TILs) for single-cell RNA-seq and Cite-seq analysis. We compared the transcriptomes of NK cells, monocytes, and memory T cells under the two different culture conditions
