Project description:To identify aberrantly expressed long intergenic noncoding RNAs (lincRNAs) in muscle-invasive bladder cancer tissues compared with normal adjacent tissues, we have employed microarray expression profiling as a discovery platform to identify lincRNAs that may play important roles in bladder cancer progression. Samples of fresh frozen cancer tissues, together with normal adjacent tissues (3 cm away from the tumor), were obtained during surgical resection, and total RNA was extracted for microarray analysis.

Identification of novel candidate target genes at 3q26.2-q29 in squamous cell carcinoma of the lung

Project description:High-resolution array-CGH was performed to identify differences in the patterns of genomic imbalances between SCC and AC of non-small cell lung cancer (NSCLC). On a genome-wide profile, SCCs showed higher frequency of gains than ACs (p = 0.067). More specifically, statistically significant differences were observed across the histologic subtypes for gains at 2q14.2, 3q26.2-q29, 12p13.2-p13.33, and 19p13.3, as well as losses at 3p26.2-p26.3, 16p13.11, and 17p11.2 in SCC, and gains at 7q22.1 and losses at 15q22.2-q25.2 occurred in AC (P < 0.05). The most striking difference between SCC and AC was gains at 3q26.2-q29, occurring in 86% (19/22) of SCCs, but in only 21% (3/14) of ACs.

Proteomic analysis reveals key differences between squamous cell carcinomas and adenocarcinomas across multiple tissues

Project description:To explore the biological insights into squamous cell carcinoma (SCC) derived from different organs, we reported a deep proteomic analysis of 333 SCCs of 17 organs and 69 adenocarcinomas (ACs) of 7 organs. Proteomic comparison between pan-SCCs and pan-ACs identifies distinguishable pivotal pathways, including keratinization, glucose metabolism, and extracellular matrix. Molecules in those pathways play consistent adverse or opposite prognostic roles in ACs and SCCs. A comparison between common and rare SCCs highlights lipid metabolism may reinforce the malignancy of rare SCCs. Proteomic clusters reveal anatomical features, and kinase-transcription factor networks indicate differential SCC initiation, while immune subtyping reveals diverse tumor microenvironments across and within diagnoses and identified potential druggable targets. HPV16 infected anogenital SCCs exhibit immune escape and higher inositol phosphate catabolic process. Furthermore, tumor-specific proteins provide candidates with differentially diagnostic values. This proteomics architecture represents a unique public resource for researchers seeking a better understanding of SCCs.

Genome-wide screening of the expression of long noncoding RNA and coding RNA expression in esophageal sqaumous cell cancer

Project description:In order to understand the role of long noncoding RNAs (lncRNAs) and their interaction with coding RNAs in esophageal sqaumous cell cancer (ESCC), we performed genome-wide screening of the expression of lncRNAs and coding RNAs from primary ESCC tissue and adjacent normal tissue using Agilent SurePrint G3 Human GE 8x60K Microarray. By comparing ESCC tissues and matched normal tissues, differentially expressed lncRNAs and coding RNAs were identified and confirmed with PCR and other independent studies. We further identified a subset of co-located and co-expressed lncRNAs and coding RNAs using bioinformatic tools and the analysis suggested that a subset of lncRNAs may influence nearby genes involved in the genesis of ESCC. Four pairs of ESCC primary tumors and adjacent normal tissues were used for genome-scale microarray experiments, which included long noncoding RNAs and coding RNAs. Selected lncRNAs expressed in the experiment were validated on independent matched-pair samples with PCR method.

Samples of fresh frozen cancer tissues, together with normal adjacent tissues (3 cm away from the tumor), were obtained during surgical resection, and total RNA was extracted for microarray analysis. Expression of six mRNAs and lincRNAs (E2F1, CCNE2, CCNB1, lincRNA:chr1:205404014-205407007, lincRNA:chr7:130723313-130727663, lincRNA:chr4:15669186-15683175) from this signature was quantified in the same RNA samples by real-time PCR, confirming good quality of the microarray analysis. Data in the matrix are log2 transformed. Three pairs of fresh frozen bladder cancer tissues and corresponding normal adjacent tissues were used in the microarray analysis.
