Multimodal profiling of human postnatal thymocytes using CITE-seq

Project description:T cell development in the human thymus has primarily been studied using antibody-based approaches, such as flow cytometry, which can create difficulties in translating phenotypic findings to scRNA-seq data. In order to bridge this gap and obtain paired surface protein and RNA information for individual cells, we carried out CITE-seq with a 143-plex customised antibody panel on human postnatal thymocytes. This was further combined with TCR-seq for TRA and TRB loci to gain insights into the V(D)J recombination progress in developing cells. Using information from all three modalities, we annotated over 30 different stages of human T cell development, which align with known surface marker profiles. This data was utilised in the context of the human thymus spatial atlas for high-resolution spatial mapping of developing T cells, which revealed differences in the migration and maturation kinetics of CD4 and CD8 lineage single positive thymocytes.

Cross-platform ultradeep transcriptomic profiling of human reference RNA samples by RNA-Seq.

Project description:Whole-transcriptome sequencing ('RNA-Seq') has been drastically changing the scale and scope of genomic research. In order to fully understand the power and limitations of this technology, the US Food and Drug Administration (FDA) launched the third phase of the MicroArray Quality Control (MAQC-III) project, also known as the SEquencing Quality Control (SEQC) project. Using two well-established human reference RNA samples from the first phase of the MAQC project, three sequencing platforms were tested across more than ten sites with built-in truths including spike-in of external RNA controls (ERCC), titration data and qPCR verification. The SEQC project generated over 30 billion sequence reads representing the largest RNA-Seq data ever generated by a single project on individual RNA samples. This extraordinarily ultradeep transcriptomic data set and the known truths built into the study design provide many opportunities for further research and development to advance the improvement and application of RNA-Seq.

RNA-sequencing transcriptome profiling of normal human keratinocytes differentiation

Project description:In this study, we used a RNA-sequencing (RNA-seq) approach to analyze the whole transcriptomes of human primary Keratinocytes (KC) at different differentiation stages. An average of 72.56 million reads were collected for each sample: 87.68% of the sequences could mapped to the human genome, and 66.70% of sequence mapped to known human genes. A total of 17,446 ± 220 genes were expressed during the course of differentiation. 1024 transcription factors (TF) and genes encoding TF binding proteins were detected during the course of differentiation were expressed during the course of KC differentiation.

Small non-coding RNA transcriptomic profiling in adult and fetal human brain.

Project description:Small non-coding RNAs (sncRNAs) make up ~1% of the transcriptome; nevertheless, they play significant roles in regulating cellular processes. Given the complexity of the central nervous system, sncRNAs likely hold particular importance in the human brain. In this study, we provide sncRNA transcriptomic profiles in a range of adult and prenatal brain regions, with a focus on piRNAs, due to their underexplored expression in somatic cells and tissue-specific nature. Using the WIND workflow, which combines two detection methods, we found 1333 (731 miRNAs, 249 piRNAs, 285 snoRNAs, and 68 other sncRNAs) and 1445 unique sncRNAs (770 miRNAs, 307 piRNAs, 289 snoRNAs, and 79 other sncRNAs) in developing and adult brains, respectively. Significant variations were found upon comparison of fetal and adult brain groups, with 82 miRNAs, 17 piRNAs, and 70 snoRNAs enriched in fetal brains and 22 miRNAs, 11 piRNAs in adult brains. This dataset represents a valuable resource for exploring the sncRNA roles in brain function, their involvement in neurological diseases, and the molecular mechanisms behind brain region interactions.

Human data for chromatin accessibility (ATAC-Seq and scATAC-Seq) and transcriptome (RNA-Seq and scRNA-Seq) in eight B-cell precursors, from HSC to Naive B cells

Project description:We generated paired transcriptomic (RNA-Seq) and chromatin accessibility (ATAC-Seq) profiles from 8 immune cell populations representing the early lymphoid hematopoietic differentiation stages along the B cell lineage: HSC, CLP, pro-B, pre-B, Immature B, Transitional B, Naive B CD5-, Naive B CD5+. Cell populations were isolated from healthy adult human bone marrow precursors and peripheral blood (n=13) following a predefined sorting strategy. For each donor, a subset of different cell type populations was obtained. Additionally, to explore the continuous dynamic of RNA and ATAC, we generated a single-cell sample of human CD34+ B cell precursors.

Transcription profiling of human breast cell lines and one normal RNA sample

Small non-coding RNA transcriptomic profiling in adult and fetal human brain

Project description:Samples of human total RNA from different brain regions at embryonic and adult life stages, along with samples from testes (used as a control for germline piRNAs), were obtained from BioChain Institute (CA, USA) and TaKaRa Bio Inc. (CA, USA). Indexed libraries were prepared using 1 µg of total RNA and the TruSeq Small RNA Sample Prep Kit (Illumina, CA, USA), following the manufacturer’s instructions. Each library was sequenced at a concentration of 3pM for 50 cycles on the HiSeq 2500 platform (Illumina, CA, USA). The dataset presented encompasses small non-coding RNA expression profiles across various human brain regions and may be used for further studies of small RNA-related molecular mechanisms of brain function and disease.
