Project description:Granulins (GRN) are secreted factors that promote neuronal survival and regulate inflammation in various pathological conditions. However, their roles in physiological conditions in the brain remain poorly understood. To address this knowledge gap, we analysed the telencephalon in Grn-deficient zebrafish and identified morphological and transcriptional changes in microglial cells, indicative of a pro-inflammatory phenotype in the absence of any insult. Unexpectedly, activated mutant microglia shared part of their transcriptional signature with aged human microglia. Furthermore, transcriptome profiles of the entire telencephali isolated from young Grn-deficient animals showed remarkable similarities with the profiles of the telencephali isolated from aged wildtype animals. Additionally, 50% of differentially regulated genes during aging were regulated in the telencephalon of young Grn-deficient animals compared to their wildtype littermates. Importantly, the telencephalon transcriptome in young Grn-deficent animals changed only mildly with aging, further suggesting premature aging of Grn-deficient brain. Indeed, Grn loss led to decreased neurogenesis and oligodendrogenesis, and to shortening of telomeres at young ages, to an extent comparable to that observed during aging. Altogether, our data demonstrate a role of Grn in regulating aging kinetics in the zebrafish telencephalon, thus providing a valuable tool for the development of new therapeutic approaches to treat age-associated pathologies.

Project description:Our aim in this study was to investigate the gene expression changes through pre-adult to adult, and adult to old age, in zebrafish brains. We isolated the neuronal cells and performed RNA sequencing in 3 months old, 6-8.5 months old, and 26-31 months old zebrafish brains. The cells were enriched in progenitor cell markers, which diminished throughout the aging process.

Project description:Hutchinson-Gilford progeria syndrome (HGPS) is a rare and fatal human premature aging disease1-5, characterized by premature atherosclerosis and degeneration of vascular smooth muscle cells (SMCs)6-8. HGPS is caused by a single-point mutation in the LMNA gene, resulting in the generation of progerin, a truncated mutant of lamin A. Accumulation of progerin leads to various aging-associated nuclear defects including disorganization of nuclear lamina and loss of heterochromatin9-12. Here, we report the generation of induced pluripotent stem cells (iPSCs) from fibroblasts obtained from patients with HGPS. HGPS-iPSCs show absence of progerin, and more importantly, lack the nuclear envelope and epigenetic alterations normally associated with premature aging. Upon differentiation of HGPS-iPSCs, progerin and its associated aging consequences are restored. In particular, directed differentiation of HGPS-iPSCs to SMCs leads to the appearance of premature senescent SMC phenotypes associated with vascular aging. Additionally, our studies identify DNA-dependent protein kinase catalytic subunit (DNAPKcs) as a component of the progerin-containing protein complex. The absence of nuclear DNAPKcs correlates with premature as well as physiological aging. Since progerin also accumulates during physiological aging6,12,13, our results provide an in vitro iPSC-based model with an acceleration progerin accumulation to study the pathogenesis of human premature and physiological vascular aging. In previous studies, we constructed the Mouse Cell Atlas (MCA) and Human Cell Landscape (HCL) to catalog all cell types by collecting scRNA-seq data. Howerver, the systematic study for organism-level dynamic changes of cellular states across zebrafish life span are still lacking. Here, we constructed the zebrafish cell Landscape covering different development periods using Microwell-seq protocol. The zebrafish cell landscape provides a valuable resource for studying cross-sepciess development, maturation and aging.

Project description:Age-associated deterioration of cellular physiology leads to pathological conditions, and detection of premature aging could provide a window for preventive therapies against age-related diseases. For this, methods that accurately evaluate cellular age are required. However, such techniques are currently limited and based on post hoc evaluation using a limited set of histological markers. Development of a technique capable of predicting cellular age, and its modifiers, requires a framework that can robustly handle the noise associated with single-cell sampling protocols. Here, we implement GERAS (GEnetic Reference for Age of Single-cell), a machine learning based framework capable of assigning individual cells to chronological stages based on their transcriptomes. GERAS displayed greater than 90% accuracy in predicting the chronological stage of zebrafish beta-cells and human pancreatic cells. The framework demonstrates robustness against biological and technical noise, as evaluated by its performance on independent samplings of single-cells. Additionally, GERAS enabled the evaluation of differences in calorie intake and body mass index on the aging of zebrafish and human cells, respectively. We further harnessed the predictive power of GERAS to identify genome-wide molecular factors that correlate with aging. We show that one of these factors, junb, which declines in expression with aging, is necessary to maintain the proliferative state of juvenile beta-cells. Our results showcase the applicability of a machine learning framework to predict the chronological stage of heterogeneous cell populations. The study demonstrates the utility of stage classifiers in assessing pro-aging factors, and uncovering candidate genes associated with premature aging.
