Circular RNA expression in Nasopharyngeal carcinoma

ABSTRACT: Purpose:This study was performed to explore the circRNA profile of nasopharyngeal carcinoma (NPC). Methods: High-throughput sequencing was performed to identify the circRNA expression profile of NPC compared with healthy controls. Results: A total of 93 upregulated circRNAs and 77 downregulated circRNAs were identified. Conclusion: This study provides a leading and fundamental circRNA profile of NPC.

Project description:In this study, we investigated the role of microRNAs and circular RNAs in Nasopharyngeal Carcinoma (NPC) by constructing a circRNA-miRNA-mRNA co-expression network and performing differential expression analysis on mRNAs, miRNAs, and circRNAs. By comparing the expression profile of non-cancerous immortalized nasopharyngeal epithelial cell lines and NPC cell lines, we identified differentially expressed coding and non-coding RNAs. By leveraging coexpression and miRNA target prediction tools, we constructed a ceRNA network composed of mRNAs, miRNAs, and circRNAs.

However, the function and mechanisms of circRNAs in nasopharyngeal carcinoma (NPC) metastasis remain largely unknown. In this study, we identified circWDR37 as a metastasis related circRNA. To further explore the underlying mechanism of circWDR37 promoting NPC metastasis, we performed RNA sequencing analysis of NPC cell line S18 upon circWDR37 knockdown.

Genome-wide expressing profiling of nasopharyngeal carcinoma primary tumors versus non-cancerous nasopharyngeal tissues.

Project description:To explore differentially expressed genes between nasopharyngeal carcinoma (NPC) primary tumors and non-cancerous nasopharyngeal tissues, 18 NPC tissue samples versus 18 control samples were utilized to perform genome-wide expressing profiling. Consequently, 2992 genes were found to be differentially expressed in NPC tissues relative to the control (FC>2, P<0.05). Among these 2992 genes, uPA was ranked as the top one in all upregulated genes sorted by ascending order of P-value. Moreover, expression of uPAR was also upregulated in NPC tissues with FC=3.34 and P=7.52M-CM-^W105. 18 nasopharyngeal carcinoma primary tumors and 18 non-cancerous nasopharyngeal tissues were used to perform genome-wide expressing profiling. The median ages of patients were 46 (range, 19-77) for NPC patients and 45 (range, 18-78) for the non-cancerous cohort. Almost one third of patients were female. All samples were collected before any anti-cancer treatment.

Project description:Nasopharyngeal carcinoma (NPC) remains a majoy health problem worldwide, specially in Southeast China. In order to find the new candidate genes and molecular markers that are associated with nasopharyngeal carcinoma (NPC), this study focused on the screening NPC relative genes by gene expression profile. Keywords: disease state analysis 23 NPC biopsies and 15 nasopharynx chronic phlogistic biopsies were used to screen NPC relative genes by BioStarH-141s (2004) profile gene chips which contained 14112 points of full length human genes. The tumor samples were labeled with Cy5-dUTP.The nasopharyngeal phlogistic tissues were labeled with Cy3-dUTP. Biostatistics and bioinformatics were also used to analyse the differently expressed genes.

Analysis of intron sequences reveals hallmarks of circular RNA biogenesis in animals

Project description:Circular RNAs (circRNAs) are a large class of animal RNAs. To investigate possible circRNA functions, it is important to understand circRNA biogenesis. Besides human Alu repeats, sequence features that promote exon circularization are largely unknown. We experimentally identified new circRNAs in C. elegans. Reverse complementary sequences between introns bracketing circRNAs were significantly enriched compared to linear controls. By scoring the presence of reverse complementary sequences in human introns we predicted and experimentally validated novel circRNAs. We show that introns bracketing circRNAs are highly enriched in RNA editing or hyper-editing events. Knockdown of the double-strand RNA editing ADAR1 enzyme significantly and specifically up-regulated circRNA expression. Together, our data support a model of animal circRNA biogenesis in which competing RNA:RNA interactions of introns form larger structures which promote circularization of embedded exons, while ADAR1 antagonizes circRNA expression by melting stems within these interactions. Thus, we assign a new function to ADAR1. Examination of 12 samples in different stages of C.elegans development.

Whole-Genome Bisulfite Sequencing of Nasopharyngeal Carcinoma and Nasopharyngeal Epithelial Tissues [SeqCapEpi]

Project description:Nasopharyngeal carcinoma (NPC) is enedemic in Southeast Asia but is uncommon worldwide. In Hong Kong, approximately 95% of NPC cases are associated with Esptein-Barr Virus (EBV). EBV has been shown to induce changes in the epigenetics of EBV-malignancies. Epigenetics in NPC may thus play an important role in NPC pathogensis. We performed targeted bisulfite sequencing to accurately profile the methylation changes in NPC and investigate the role of abberant methylation pattern in NPC.

microRNA profile of human nasopharyngeal tissues: nasopharyngeal carcinoma tissues vs. normal nasopharyngeal tissues

Project description:MicroRNAs are biomarkers of prognosis and survival for many types of cancer. We evaluated whether microRNAs can predict the survival and efficacy of concurrent chemotherapy in nasopharyngeal carcinoma (NPC) patients. We retrospectively analyzed microRNA expression in 312 paraffin-embedded NPC specimens and 18 normal nasopharyngeal tissues using microarray. We found Forty-one microRNAs are differentially expressed between NPC and normal tissues, and a five-microRNA signature can predict survival independent of stage.
