Our study represents a detailed analysis of transcriptomes during formation and dvelopment of the brain cortex, with biologic triplicates, generated by RNA-seq technology. This will provide a framework for comparative investigations of expression profiles. Our work offers an accurate quantitative and qualitative evaluation of mRNA content during mice embryogenesis.

Functional Characterisation of the Ubiquitin-like Core Autophagy Protein ATG12 in Dictyostelium discoideum

Project description:Purpose: First global survey of the transcriptome in autophagy-deficient strains of D. discoideum. Results: Our RNAseq analysis of ATG12‾, ATG16‾ and ATG12‾/16‾ cells revealed major transcriptional changes in a large number of genes in comparison to AX2. Conclusions: Our study represents the first detailed analysis of the transcriptome in autophagy-deficient strains of D. discoideum. The data were generated by RNA-seq technology. The optimised data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. Our results show that NGS offers a comprehensive and more accurate quantitative and qualitative evaluation of mRNA content within a cell. We conclude that RNA-seq based transcriptome characterisation would expedite genetic network analyses and permit the dissection of complex biologic functions.

Project description:Purpose: To understand differences of gene expression profiles between colorectal cell lines and their ENU mutants. Methods: RNA profiles were generated by deep sequencing using Illumina Next-seq. Using an optimized data analysis workflow, we mapped about 30 million sequence reads per sample to the mouse genome (GRCm38 release-95). Conclusions: Our study represents the detailed differential transcriptomic analysis using ENU mutants of colorectal tumors, generated by RNA-seq technology. The optimized data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. The m6A reader IMP2 directs autoimmune inflammation through an IL-17– and TNFa-dependent C/EBP transcription factor axis

Project description:Posttranscriptional regulation of C/EBPs through m6A/IMP2 represents a new paradigm of cytokine-driven autoimmune inflammation Using an optimized data analysis workflow, we mapped about 40 million sequence reads per sample to the mouse genome (build mm10) and identified potential differentially regulated transcripts in the MEFs of siImp2 vs siControl with an absolute fold change ≥2 and p value <0.05. Altered expression of potential genes was confirmed with qRT–PCR, demonstrating the high degree of sensitivity of the RNA-seq method. Conclusions: Our study represents the first detailed analysis of retinal transcriptomes, with biologic replicates, generated by RNA-seq technology. The optimized data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. The goals of this study are to compare NGS-derived TOX associated transcriptome profiling (RNA-seq) to microarray and quantitative reverse transcription polymerase chain reaction (qRT–PCR) methods and to evaluate protocols for optimal high-throughput data analysis. Methods: mRNA profiles of human CD8+ T cell overexpressed by TOX lentivirus or NC lentiviruswere generated by deep sequencing, in triplicate, using Illumina. qRT–PCR validation was performed using TaqMan and SYBR Green assays Conclusions: Our study represents the first detailed analysis of TOX associated transcriptomes generated by RNA-seq technology. Next Generation Sequencing Facilitates Quantitative Analysis of colorectal cancer cell lines including SW480 and SW620

Project description:Purpose: The goals of this study are to compare the differentially expressed miRNAs between SW480 and SW620. Methods:Total RNA of two samples was used to prepare the miRNA sequencing library.The libraries were denatured as single-stranded DNA molecules, captured on Illumina flow cells, amplified in situ as clusters and finally sequenced for 50 cycles on Illumina NextSeq. Results:We found 72 miRNAs were downregulated on the basis of fold-change less than 0.5. However,total 160 miRNAs were upregulated on the basis of fold-change greater than 2. Conclusions: Our study represents the detailed analysis of SW480 and SW620, generated by RNA-seq technology. Our results show that NGS offers a comprehensive and more accurate quantitative and qualitative evaluation of miRNA content. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions.
