Project description:Anopheles gambiae, the primary African malarial mosquito, exhibits numerous behaviors that are under diel and circadian control, including locomotor activity, swarming, mating, host seeking, eclosion, egg laying and sugar feeding. However, little has been performed to elucidate the molecular basis for these daily rhythms. To study how gene expression is globally regulated by diel and circadian mechanisms, we have undertaken a DNA microarray analysis of A. gambiae head and bodies under 12:12 light:dark cycle (LD) and constant dark (DD, free-running) conditions. Zeitgeber Time (ZT) with ZT12 defined as time of lights OFF under the light:dark cycle, and ZT0 defined as end of the dawn transition. Project description:Investigation of whole genome gene expression level changes during a 44 hour time period in Aedes aegypti observed under light/dark and constant dark conditions. This is a 12-plex high defination NimbleGen array design. The Higgs White Eye (Wh) strain of Aedes aegypti was investigated for rhythmic expression during the light/dark phase and constant darkness. Samples were collected every 4 hours for 44 hours in each treatment, and RNA collected from whole head tissue.

Project description:This experiment was set up to evaluate the effect of the duration of a short photoperiod (winter-like conditions, 8 hours light, 14 hours dark) on the smolt transcriptome in liver and gill. Fish were kept at constant light before fish were split between treatment tank or control tanks. Treatment tanks either experienced 2 weeks of short photoperiod or 8 weeks of short photoperiod. The control fish were kept in constant winter-like conditions. After winter, the fish were brought back to constant light for 4 weeks. Sampling was done before transition to short photoperiod, at the end of winter period and four weeks after transition back to constant light. Control fish were sampled at the same time points as the treatment group.

Project description:Earth tilted rotation and translation around the Sun produce one of the most pervasive rhythms on our planet, giving rise to seasonal variations in diel cycles. Although marine phytoplankton plays a key role on ecosystems, multiomics analysis of its response to these periodic environmental signals remains largely unexplored. The marine picoalga Ostreococcus tauri, which resides at the base of the green lineage, has been chosen as model organism due to its high abundance in marine phytoplankton and its cellular and genomic simplicity, making it the smallest free living eukaryote. Ostreococcus was subjected to different light regimes: summer long days, winter short days, constant light and constant dark conditions, to investigate these responses. Although 80% of the transcriptome presented diel rhythmicity, less than 5% maintained oscillations under constant conditions. A drastic reduction in proteome rhythmicity was observed with 55% of the proteins oscillating. Seasonal specific rhythms were found for key physiological processes such as cell cycle, photosynthesis, carotenoid biosynthesis, starch accumulation and nitrate assimilation. In this study, a global orchestration between transcriptome, proteome and physiological dynamics was characterised identifying specific seasonal temporal offsets between peaks in transcripts, proteins, and physiological responses.

Project description:The anadromous Atlantic salmon undergo preparatory physiological transformations before seawater entry, referred to as smoltification. Little is known about the photoperiod-influence and genome regulatory processes driving smoltification such as the large scale changes in lipid metabolism and energy homeostasis in the developing smolt liver. To shed light on this, we performed a smoltification trial using contrasting photoperiod regimes and generate a transcriptome data from livers throughout smoltification and after seawater transfer. In this experiment two groups of Atlantic salmon were reared for a total of 46 weeks from the parr stage, through smoltification, and seawater transfer. After 21 week from first feeding, the experiment group was given artificial winter photoperiod (8 hours light, 16 hours dark) for 8 weeks to induce smoltification before returning to constant light. The second control group received constant light throughout the experiment. Liver tissue was sampled from individuals first at week 1, 21 weeks after first feeding, then again at week 10, after the winter period, at week 19, after the expected smoltification time, and lastly at week 25, after transfer to seawater.

The data were analyzed to reveal the physiological and regulatory changes that recurred in this diatom when transitioning between dark and light conditions, as well as from exponential phase to stationary, nutrient limited conditions. The longitudinal experiment was performed with two replicates, at 400 and 800ppm CO2. Two growth experiments were conducted, with 10 and 9 longitudinal samples collected from each experiment, respectively. Two-color arrays were used with dye flips for labeling. A common internal reference sample was used for one channel on each array. Expression changes for longitudinal analysis were calculated as the difference from the mean log2 expression ratio for each to the common reference sample, for each gene, over all samples within an experiment. For the analysis of diel states in T. pseudonana, samples from the two series were matched according to the time from innoculation, and divided into four classes: dawn samples (taken at the end of each dark phase), dusk samples (taken at the end of each light phase), exponential samples (the first five samples in each series prior to a drop in growth rate on Day 3), and stationary samples (all samples including following the drop in growth rate on Day 3).
