RNA-seq of ERINA knockdown T47D cell lines

ABSTRACT: We identified an intergenic lncRNA ERINA (estrogen inducible lncRNA) as a novel lncRNA that is associated with chemo-resistance and highly expressed in multiple cancer types, especially in estrogen receptor (ER) positive breast cancers. Functional characterizations based on RNA-seq analyses established ERINA as an oncogenic lncRNA, because knockdown of ERINA in breast cancer cells inhibits cell cycle progression and tumor cell proliferation in vitro and xenograft tumor growth in vivo.

The disease has currently been named the most deadly cancer in women but little is known on what causes the disease. We present the effects of estrogen as a risk factor on the dynamics of breast cancer. We develop a deterministic mathematical model showing general dynamics of breast cancer with immune response. This is a four-population model that includes tumor cells, host cells, immune cells, and estrogen. The effects of estrogen are then incorporated in the model. A novel metastasis–associated lncRNA destabilizes p21 through cooperative interactions with the NF90/NF45 complex

Project description:Long non-coding RNAs (lncRNA) have emerged as important regulators of gene expression at both the transcriptional and post-transcriptional levels. While altered expressions of lncRNAs have been observed in breast cancer (BCa) development, their roles in BCa progression and metastasis are still poorly understood. To identify novel BCa-associated lncRNA candidates, we have employed a high-density SNP array based approach to uncover lncRNA genes at intergenic region that are aberrantly expressed in BCa. Here we report the role of a novel lncRNA, LincIN, in breast cancer progression and metastasis. High levels of LincIN expression are frequently observed in tumors compared to adjacent normal tissues, and are strongly associated with aggressive breast cancers. Importantly, analysis of The Cancer Genome Atlas (TCGA) data further suggested that high LincIN expression was associated with poor overall survival in patients with breast cancer (P<0.05). Our gain-and-loss experiments demonstrate that LincIN play a role in tumor cell migration and invasion and knockdown of LincIN diminishes tumor cell invasion in vitro and lung metastasis in a mouse xenograft model. We also identified a LincIN-binding protein complex, NF90/NF45, through which LincIN destabilizes tumor suppressor p21 mRNA post-transcriptionally and thereby represses its protein expression. In summary, our findings delineated an oncogenic role of LincIN in breast tumor progression-metastasis, and mechanistically uncovered its cooperative actions with NF90/NF45 in regulating tumor suppressor gene expression at the post-transcriptional level.

LincK promotes proliferation and epithelial-to-mesenchymal transition and contributes to tumorigenesis and growth in breast cancer I

Project description:In this study, we aimed to identify potential lncRNA deregulations associated with breast cancer malignancy instigated by MSCs-MCF7 co-culture. We profiled expression changes of lncRNAs in MCF-7 cells during EMT induced by coculture with hAD-MSCs, and found an intergenic lncRNA with proviouly unknown function (KB-1732A1.1, we termed it LincK), which was significantly elevated. Depletion of LincK decreased the growth, migration, invasion, and EMT in breast cancer cells, while overexpression of LincK exerted the opposite effects. Moreover, knockdown of LincK repressed tumorigenesis, and ectopic expression of LincK promoted tumor growth in MCF-7 xenograft model. LincKs can act as a sponge of mirR-200b, which inhibits its function in proliferation and metastasis. Thus we reported, for the ﬁrst time, the role of LincK in control of EMT and proliferation in breast cancer. We used microarrays to detail the genes associated with LincK.

Gene expression profiles of triple-negative breast cancer cells under the condition of 3D proliferation

Project description:Triple-negative breast cancer (TNBC) is defined by the absence of estrogen and progesterone receptors and human epidermal growth factor receptor 2, and is the most lethal and aggressive subtype of breast cancer. However, the genes which relate to promote tumor aggressiveness in TNBC remain unclear. In order to investigate specific genes and pathways involved in TNBC tumorigenesis, we compared genes differentially expressed between 3D cultures (3DC) or tumor xenograft models and control two-dimensional cultures (2DC). Total RNA was prepared from the TNBC cells under the condition of 2DC, 3DC and tumor xenograft models, and applied to Affymetrix Human Genome U133 Plus 2.0 Array.

HN1L silencing reduced the population of BCSCs, inhibited tumor initiation, re-sensitized chemo-resistant tumors to docetaxel, and hindered cancer progression in multiple TNBC cell line derived xenografts. We used microarray to compare mRNA expression profiles from PDX BCM2665 xenograft tumors with or without HN1L knockdown, to identify role of HN1L in regulating cancer stem cells.

Project description:Estrogen regulates diverse physiological effects and drives breast tumor progression by directly activating the estrogen receptor α (ERα). However, due to the stochastic nature of gene transcription and the resulting heterogeneous cellular responses, it is important to investigate estrogen-stimulated gene expression profiles at the single-cell level in order to fully understand how ERα regulates transcription in breast cancer cells. In this study, we performed single-cell transcriptome analysis on ERα-positive breast cancer cell lines following 17β-estradiol stimulation. We sequenced a total of 177 single-cell transcriptomes and observed robust gene expression diversity between individual cells.

What we interested is the underlying mechanisms of breast cancer tamoxifen resistance which was not reported yet.Here, we detect the RNA sequence of both the two cell lines hoping to find some evidence.
