Development of gene expression signatures for normal and tumor-associated cervix fibroblasts

ABSTRACT: Fresh surgical specimens of Wertheim tumors, not used for for diagnostic purpose, were utilized to establish primary cell cultures. Frozen sections were used to determine the tumor free, and tumorous areas. Small tissue pieces of normal or tumorous regions were let to grow in Amnio-grow medium. Primary cells were positive for vimentin and negative for cytokeratin.

Project description:HT-29 human colorectal adenocarcinoma cells were xenografted into both femoral regions of 6 to 8-week old Balb/c (nu/nu) mice. After 18 days electromagnetic heat treatment was performed. We used microarray technology to identify the heat treatment releted gene expression alterations using human tumor xenograft mouse model. Fresh frozen tissue sections were performed from the xenograft and tumorous regions were microdissected for total RNA isolation and gene expression analysis purposes.

Recapitulation of Prostate Tissue Cell Type-specific Transcriptomes by an in vivo Primary Prostate Tissue Xenograft Model

Project description:Purpose: Validate the cell type specific (Epithelial, Endothelial, and Stromal) transcriptome profile between prostate primary tissue xenografts and of fresh prostate tissue. Nude-Fox1nu mice were castrated and silastic tubing containing dry testosterone (T) was inserted providing “humanized” levels of circulating T. 5-8 pieces of fresh human prostate tissue was then inserted subcutaneously along the flank of the animal. After 30 days the animal was euthanized and tissue was harvested. Tissue from xenograft and from fresh human prostate was then enriched into endothelial, epithelial and the remaining stromal compartments using magnetic bead enrichment. RNA-Seq was then preformed on cell types from both origins and the results compared to show the primary tissue xenograft model faithfully recapitulates transcriptomic profile of the human prostate for epithelial, endothelial and stromal cell types.

Androgen Deprivation Alters the Transcriptome of Endothelial Cells More Dramatically in Human Prostate Cancer Tissue than in Benign Prostate Tissue

Project description:Purpose: Examine the cell type specific (Epithelial, Endothelial, and Stromal) transcriptome profile between prostate primary tissue xenografts of prostate tissue tumor tissue and uninvolved tissue (named non-tumor hereafter) in response testosterone (T) deprivation. Additional cell type specific untreated fresh tissue from both tumor and non-tumor samples is included for additional validation. Related samples previously uploaded to GEO are found under accession number GSE145641. Method: Nude-Fox1nu mice were castrated and silastic tubing containing dry T was inserted providing “humanized” levels of circulating T. 5-8 pieces of fresh human prostate tissue was then inserted subcutaneously along the flank of the animal. For samples not subjected to T-deprivation, after 30 days the animal was euthanized, and tissue was harvested. For samples undergoing T-deprivation, after 30 days with humanized circulating T levels, T-deprivation was performed by surgical removal of silastic tubing after which serum T levels dropped below the level of detection within 24 hours. Samples were then harvested at Pre T-deprivation time point, an early T-deprivation time point (3-days) or late T-deprivation timepoint (15-17 days) post-surgery. Tissue from fresh human prostate or tissue from xenograft and was then enriched into endothelial, epithelial and the remaining stromal compartments using magnetic bead enrichment. RNA-Seq was then preformed on cell types from both origins and the results compared to determine the cell type specific effects of T-deprivation on the human prostate transcriptome.

Carcinoma-associated fibroblasts’ transcriptomic program predicts clinical outcome in stage II/III colorectal cancer

Project description:We obtained fibroblast cultures from fresh surgical specimen ressected from patients with primary colorectal carcinoma: normal colonic fibroblasts (NCF=9) from the normal colonic mucosa at least 5-10cm from the surgical margin, carcinoma-associated fibroblasts from the primary tumor (CAF-PT=14) and carcinoma-associated fibroblasts (CAF-LM=11) from fresh surgical specimens of liver metastases. We identified 277 probes, in common between the three types of fibroblasts, whose expression level is sequentially deregulated according to cancer progression (NCF→CAF-PT→CAF-LM; fold change Log2 normalized expression>1.5 in each step). Prediction Analysis of Microarrays was applied to obtain a 25-gene signature that better characterizes each fibroblast class. The signature is able to classify patients carrying primary tumors according to prognosis. This fact was exploited to obtain a 19-gene signature (from the 277 deregulated probes) predicting recurrence with high accuracy in stage II/III colorectal cancer patients. Signature validation has been carried out in two independent datasets and in a meta-cohort of 336 stage II/III patients. Since the 25-gene signature was obtained regardless of gene expression data of tumor specimens or patient’s clinical data, the prognostic power of this signature provides strong evidence of the link between the tumor stroma and cancer progression. Furthermore, the 19-gene signature was able to identify low-risk patients with very high accuracy, especially relevant for those high-risk stage-II patients.

Project description:After 7 days of culture, a sub-population of breast cancer MDAMB231 cells spontaneously detaches the monolayer and starts to grow in suspension, these cells undergo epithelial-mesenchymal transition (EMT), display anoikis resistance and acquire a metastatic phenotype. These cells, in the presence of adherently growing MDAMB231, continue to grow in suspension whereas, seeded in cell-free wells, are able to adhere again and to form E-cadherin positive and vimentin negative new colonies, suggesting the occurrence of mesenchymal-epithelial transition (MET). The expression profiles of these three cell clones (basal, MET and EMT) were investigated by microarray analysis.

Project description:To investigate how tumour cell-derived YAP is changing the paracrine communication network between tumour cells and non-tumorous cells in hepatocarcinogenesis, the expression and secretion of cytokines, growth factors and chemokines were analysed in transgenic mice with liver-specific and inducible expression of constitutively active human YAP (YAPS127A). Transcriptome analysis of primary isolated hepatocytes revealed that YAP overexpression induced the expression and secretion of many paracrine-acting factors with potential impact on other tumorous or non-tumorous cells (e.g. plasminogen activator inhibitor-1 (PAI-1), C-X-C motif chemokine ligand 13 (CXCL13), CXCL16).
