Project description:To investigate the role of the dimerization interface for p53 function, we introduced modest charge-neutralizing (R181→L "EL") and more severe charge-inverting (R181→E "EE" and E180→R, R181→E "RE") mutations into the H1 helix of the full-length p53 molecule. To characterize the nuclear transcriptional function of p53 mutants in an unbiased manner we employed gene expression profiling using cDNA microarrays. Saos-2 cells were infected with adenoviruses expressing the p53 proteins EE, EL, WT and RE which span the entire spectrum of apoptotic activity. Total cellular RNA was isolated 18 hours after infection when apoptosis had not yet occurred.

Paralog Specificity in cDNA Microarray Experiments

Project description:cDNA microarrays have become the technology of choice for profiling the expression of thousands of genes simultaneously in a single sample. However, cross-hybridization between targets and probes that do not correspond must be considered carefully during the design, analysis, and interpretation of these experiments. Here, we examined this potentially confounding issue by competitively hybridizing fragments with similar sequence obtained from two paralogous genes to a custom cDNA microarray that contains probes for only one of these two genes. We found that although a large contiguous portion of these two fragments was 84% identical and only one target was represented on the array, there was very little cross-hybridization of the non-represented target to either the paralogous probes or other (non-similar) features. We conclude that cDNA microarrays are indeed very specific and that promiscuous paralog hybridization adds little noise to the data. More generally, the absence of specific probes for any given gene does not increase the chance for cross-hybridization between non-specific probes and targets, even if sequence similarity is relatively high.

Using ribosome profiling to investigate the effect of p53 on translation in cancer cells

Project description:p53 is deleted or dysfunctional, or develops these features during the course of disease, with a frequency of about 50% in human cancers. This is clinically important because this group of patients respond very poorly to treatment. Our approach to discovering novel biomarkers or targets for therapy for p53 deleted/dysfunctional disease is to find genes that are translationally regulated by p53. The aim of this experiment is to compare translational efficiencies in cancer cells that are p53 WT, p53-/-, or p53 R175H, in response to doxorubicin.

The sequence reads that passed quality filters were analyzed using Cutadapt.
