KCNQ POTASSIUM CHANNELS MODULATE WNT ACTIVITY IN GASTRO-OESOPHAGEAL ADENOCARCINOMAS

Project description:Voltage sensitive potassium channels play an important role in controlling membrane potential and ionic homeostasis in the gut and have been implicated in gastrointestinal (GI) cancers. Through large scale analysis of 897 patients with Gastro-oesophageal adenocarcincomas (GOA) coupled with in vitro models, we find KCNQ family genes are mutated in ~30% of patients, and play therapeutically targetable roles in GOA cancer growth. KCNQ1 and KCNQ3 mediate the WNT pathway and MYC to increase proliferation through resultant effects on cadherins junctions. This also highlights novel roles for KCNQ3 in non-excitable tissues. We additionally discover that activity of KCNQ3 sensitises cancer cells to existing potassium channel inhibitors, and that inhibition of KCNQ activity reduces proliferation of GOA cancer cells. These findings reveal a novel and exploitable role for potassium channels in the advancement of human cancer, and highlight that supplemental treatments for GOAs may exist through KCNQ inhibitors.

KCNQ2 and KCNQ5 can form a channel complex in the brain independent of KCNQ3 channels

Project description:KCNQ2 and KCNQ3 channels are associated with multiple neurodevelopmental disorders and are also therapeutic targets for neurological and neuropsychiatric diseases. The current dogma is that, in the brain, KCNQ2 forms diheteromeric channels with KCNQ3, but not with KCNQ5, a channel also resident in neurons. Here, we investigated whether KCNQ2 channels can form functional triheteromeric channels with KCNQ3 and KCNQ5. We applied split-intein-mediated protein trans-splicing to form KCNQ2-KCNQ5 diheteromeric channels followed by co-expression with KCNQ3 to form triheterometic channels. Unexpectedly, we found that KCNQ2-KCNQ5 tandems can form functional channels that are regulated by KCNQ3 and PIP2 levels. Using an epitope-tagged Kcnq2 mouse and mass spectrometry, we also demonstrated that KCNQ2 channels can associate with KCNQ5 channels in the absence of KCNQ3 channels in the brain. Thus, KCNQ2 channel composition is much more diverse than has been previously recognized, necessitating a re-examination of the genotype–phenotype relationship of KCNQ2 pathogenic variants.

Project description:Analysis of HEK293T cells overexpressing ZAPS (zinc finger antiviral protein, short form; NP_078901), which is a member of the PARP (poly (ADP-ribose) polymerase)-superfamily. Results of gene profiles provide insight into the role of ZAPS in innate immunity. HEK293T cells were transfected with ZAPS expression vector or control, and forty-eight hours later, total RNA was prepared for the subsequent cDNA systhesis and microarray analysis (GeneticLab Pathology Center Co., Ltd) with the Human Genome U133 Plus 2.0 Array (Affymetrix). Data analysis was performed with GeneChip Operating Software (Affymetrix).

The plasmids encoding RfxCas13d, NeuN and NT/targeting crRNA into HEK293T cells. After 24 hours of transfection, cells were collected and extracted for total RNA. Then, we performed RNA-seq to compare the differentially expressed genes between cells transfected with targeting crRNAs and non-targeting crRNA.

Ribo-seq of HEK293T overexpressing WT and G240R GARS

Project description:Charcot-Marie-Tooth (CMT) disease can be caused by mutations in Aminoacyl-tRNA-Synthetases, including G240R mutation in Glycyl-tRNA-Synthetase (GARS). Ribo-seq generates snapshots of translating ribosomes on mRNA and therefore allows analysis of ribosome pausing mRNA. Here we performed Ribo-seq on lysates of HEK293T cells overexpressing GARS, WT or G240R, to dissect mechanism of CMT linked with translation. We found that GARS G240R causes pausing of ribosomes with glycine codons in A-site. The effect is specific for 21 nt ribosome-protected fragments, produced by ribosomes with empty A-sites, suggestive of the deficit of charged Glycyl-tRNA in GARS G240R-CMT.

Ribosome profiling of HEK293T cells overexpressing codon optimized coagulation factor IX.

Project description:Ribosome profiling provides the opportunity to evaluate translation kinetics at codon level resolution. Here, we describe ribosome profiling data, generated from two HEK293T cell lines. The ribosome profiling data are composed of Ribo-seq (mRNA sequencing data from ribosome protected fragments) and RNA-seq data (total RNA sequencing). The two HEK293T cell lines each express a version of the F9 gene, both of which are translated into identical proteins in terms of their amino acid sequences. However, these F9 genes vary drastically in their codon usage and predicted mRNA structure. We also provide the pipeline that we used to analyze the data. Further analyzing this dataset holds great potential as it can be used i) to unveil insights into the composition and regulation of the transcriptome, ii) for comparison with other ribosome profiling datasets, iii) to measure the rate of protein synthesis across the proteome and identify differences in elongation rates, iv) to discover previously unidentified translation of peptides, v) to explore the effects of codon usage or codon context in translational kinetics and vi) to investigate cotranslational folding. Importantly, a unique feature of this dataset, compared to other available ribosome profiling data, is the presence of the F9 gene in two very distinct coding sequences.
