Project description:Many inherited retinal dystrophies (IRDs) are characterized by progressive degeneration and loss of light-sensitive photoreceptors. The most promising treatment concept for IRDs is gene supplementation therapy with viral vectors, which relies on the presence of viable photoreceptors at the time of intervention. At later stages, when the pathology is too advanced, photoreceptors are lost and cannot be rescued. For late-stage patients, conferring light sensing abilities to the remaining ON circuit interneurons (i.e., ON bipolar cells) using optogenetic tools poses an alternative treatment approach. However, the development of such therapies is hampered by the lack of efficient gene delivery tools targeting ON bipolar cells, which in turn rely on effective cell isolation for tool development. In this work we have developed a pipeline to isolate ON bipolar cells by relying on the recognition of two intracellular markers and the isolation via fluorescence-activated cell sorting (FACS). As fixation proved to be a necessary prerequisite, RNA sequencing and real-time PCR were used not only to confirm the identity of the isolated ON bipolar cells but also to prove the compatibility of this method with highly sensitive techniques. Moreover, we have shown that this protocol can be applied without any substantial modification to the retinas of wild-type and Rd1 mutant mice as well as retinas of non-human primates (NHP).

Project description:Melanoma metastasis is a devastating outcome in need of novel preventive therapies. We provide pharmacologic, nolecuar, and genetic evidence establishing the liver-X nuclear hormone receptor (LXR) as a therapeutic target in melanoma. Molecular and genetic experiments revealed these effects to be mediated by LXRb, which elicits these outcomes through transcriptional induction of tumoral and systemic apolipoprotein-E (ApoE). LXRb agonism robustly suppressed tumor growth and metastasis across a wide spectrum of melanoma lines of diverse mutational subtypes established in xenograft, immunocompetent, and genetically-initiated model. We propose a path for the clinical testing of LXRb targeting-a therapeutic approach that uniquely acts by transcriptionally acivating a metastasis suppressor gene.

Project description:Intratumoral heterogeneity reduces treatment efficacy and complicates our understanding of tumor progression. There is a pressing need to understand how heterogeneous tumor cell subpopulations coexist within a tumor, yet biological systems to study these processes in vitro are limited. With the advent of single-cell RNA sequencing (scRNA-seq), it has been found that some cancer cell lines contain distinct subpopulations. These heterogeneous cell lines provide a unique opportunity to study coexistence and evolution between genetically similar cancer cell subpopulations in controlled experimental settings. Here, we present scEMD, a computational package that returns candidate surface makers maximally unique to transcriptomic subpopulations in scRNA-seq which may be used for FACS isolation. scEMD was experimentally validated using the MDA-MB-231 and MDA-MB-436 cell lines. ESAM and BST2/Tetherin were experimentally confirmed to identify and separate scRNA-seq cluster-matched subpopulations of MDA-MB-231 and MDA-MB-436 cells, respectively. Identification and enrichment of distinct subpopulations within cell line models using this computationally efficient and experimentally validated workflow paves the way for studies on the generation and maintenance of cellular heterogeneity in low-complexity in vitro systems.

Project description:Cancers evade the immune system in order to grow or metastasise through the process of cancer immunoediting. While checkpoint inhibitor therapy has been effective for reactivating tumour immunity in some cancers, many solid cancers, including breast cancer, remain largely non-responsive. Understanding the way non-responsive cancers evolve to evade immunity, what resistance pathways are activated and whether this occurs at the clonal level will improve immunotherapeutic design. We tracked cancer cell clones during the immunoediting process and determined clonal transcriptional profiles that allow immune evasion in murine mammary tumour growth in response to immunotherapy with anti-PD1 and anti-CTLA4. Clonal diversity was significantly restricted by immunotherapy treatment at both the primary and metastatic sites. These findings demonstrate that immunoediting selects for pre-existing breast cancer cell populations, that immunoediting is not a static process and is ongoing during metastasis and immunotherapy treatment. Isolation of immunotherapy resistant clones revealed unique and overlapping transcriptional signatures. The overlapping gene signature was predictive of poor survival in basal-like breast cancer patient cohorts. Some of these overlapping genes have existing small molecules which can be used to potentially improve immunotherapy response.

Project description:Extracellular vesicles (EVs) have attracted interest due to their ability to provide diagnostic information from liquid biopsies. Cells constantly release vesicles divers in size, content and features depending on the biogenesis, origin and function. This heterogeneity adds a layer of complexity when attempting to isolate and characterize EVs resulting in various protocols. Their high abundance in all bodily fluids and their stable source of origin dependent biomarkers make EVs a powerful tool in biomarker discovery and diagnostics. However, applications are limited by the quality of samples definition. Here, we compared frequently used isolation techniques: ultracentrifugation, density gradient centrifugation, ultrafiltration and size exclusion chromatography. Then, we aimed for a tissue-specific isolation of prostate-derived EVs from cell culture supernatants with immunomagnetic beads. Quality and quantity of EVs were confirmed by nanoparticle tracking analysis, western blot and electron microscopy. Additionally, a spotted antibody microarray was developed to characterize EV sub-populations. Current analysis of 16 samples on one microarray for 6 different EV surface markers in triplicate could be easily extended allowing a faster and more economical method to characterize samples.

Project description:Cancer mortality is primarily caused by metastatic recurrence, whereby tumor cells evade immune surveillance. Better understanding of the molecular and cellular events that occur in metastatic niches is essential to develop effective immunotherapies targeting metastasis. We employed a model of spontaneous breast cancer lung metastasis to create a single-cell RNA-sequencing temporal and spatial atlas that spans different metastatic stages and regions. We found that pre-metastatic lungs are infiltrated by inflammatory neutrophils and monocytes, followed by accumulation of suppressive macrophages with the emergence of metastases. Metastasis-associated immune cells are present in the metastasis core, with the exception of Trem2+ regulatory macrophages uniquely enriched in the metastatic invasive margin. These regulatory macrophages contribute to the formation of an immune-suppressive niche, cloaking the tumor cells from immune surveillance. Our study provides a comprehensive chart of immune cell dynamics across metastatic stages and niches, which could inform the development of immunotherapies that target metastasis.
