Project description:Metastasis is a fatal disease where research progress has been hindered by a lack of authentic experimental models. Here, we develop a 3D tumor sphere culture-transplant system that facilitates the growth and engineering of patient-derived xenograft (PDX) tumor cells for functional metastasis assays in vivo. Orthotopic transplantation and RNA sequencing (RNA-seq) analyses show that PDX tumor spheres maintain tumorigenic potential, and the molecular marker and global transcriptome signatures of native tumor cells. Tumor spheres display robust capacity for lentiviral engineering and dissemination in spontaneous and experimental metastasis assays in vivo. Inhibition of pathways previously reported to attenuate metastasis also inhibit metastasis after sphere culture, validating our approach for authentic investigations of metastasis. Finally, we demonstrate a new role for the metabolic enzyme NME1 in promoting breast cancer metastasis, providing proof-of-principle that our culture-transplant system can be used for authentic propagation and engineering of patient tumor cells for functional studies of metastasis.

Project description:Single-cell assays have revealed the scope and importance of heterogeneity in many biological systems. However, low sensitivity makes it difficult to delineate biological variation from noise, and as a result, the capacity of such assays to identify cellular state differences that arise from genes expressed at low-to-mid abundance is highly limited. To overcome this limitation, we developed CloneSeq, a microfluidics-based technology for 3D-culturing and RNA sequencing (RNA-seq) of small clones. CloneSeq shows that unlike random cell groups, clonal cancer cells originating from a single cell share similar transcriptional profiles. CloneSeq also dramatically improves sensitivity compared to standard single-cell RNA-seq. CloneSeq analysis of non-small cell adenocarcinoma cells revealed the presence of novel cancer-specific subpopulations, including cancer stem-like cells (CSLCs). Based on expression signatures, we identify CSLCs in highly proliferative clones, suggesting that our 3D culturing system promotes stemness. Supporting this, ESCs grown within the 3D hydrogel spheres retained their pluripotent state in the absence of pluripotent media. Moreover, reprogramming efficiency of mouse embryonic fibroblasts within the 3D spheres was significantly improved relative to that of cells grown on gelatin-coated plates. Our results highlight CloneSeq as an extremely useful tool for capturing lowly-expressed genes within clones, and for identifying rare cell populations such as stem-like and cancer-initiating cells.

Project description:3D tumoroids have revolutionized in vitro/ex vivo cancer biology by recapitulating the complex diversity of tumors. While tumoroid provide new insights into cancer development and treatment response, several limitations remain. The tumor microenvironment, especially the immune system, strongly influences tumor development. Absence of immune cells in tumoroids may yield flawed conclusions. Macrophages, key players in tumor progression, pose integration challenges into tumoroid. In this study, we established three optimized and standardized methods for co-culturing human macrophages with breast cancer tumoroids: a semi-liquid model and two matrix-embedded models tailored for specific applications. Optimizing culture conditions, we tracked interactions and macrophage infiltration using flow cytometry and light sheet microscopy. Macrophages not only influenced tumoroid molecular profiles but also chemotherapy response. This underscores the importance of increasing the complexity of current 3D models to more accurately reflect in vivo conditions. The three models have different application and can be used in various ways.

Project description:The goal of the study was to identify genes and pathways that were altered in the absence of the gene Interferon-Stimulated Gene 16 (ISG15) in human pancreatic ductal adenocarcinoma (PDAC) cancer stem cells. Primary adherent cultures established from patient-derived xenograft passaged in mice were established (Panc185). The ISG15 gene was edited using CRISPR-CAS9 technology and 3 commercially available guide RNAs introduced via lentiviral infection. Control cultures were also established using control guide RNAs. Once a polyclonal population was established and ISG15 loss confirmed, cultures were grown as 3D spheres in ultralow attachment plates to achieve a CSC-enriched culture. Following 5 days in culture as spheres, Total RNA was isolated by the guanidine thiocyanate (GTC) method using standard protocols. PolyA+ RNA fraction was processed as in Illumina’s ‘‘TruSeq RNA Sample Preparation v2 Protocol’’. The resulting purified cDNA library was applied to an Illumina flow cell for cluster generation (TruSeq cluster generation kit v5) and sequenced on the Genome Analyzer IIx with SBS TruSeq v5 reagents by following manufacturer’s protocols. RNA-seq data sets were analyzed using the tool Nextpresso.

Project description:Primary tissue-derived epithelial organoids are a physiologically relevant in vitro intestinal model that have been implemented for both basic research and drug development applications. The existing method of culturing intestinal organoids in surface-attached native extracellular matrix (ECM) hydrogel domes is not readily amenable to large-scale culture and contributes to culture heterogeneity. We have developed a method of culturing intestinal organoids within suspended basement membrane extract (BME) hydrogels of various geometries, which streamlines the protocol, increases the scalability, enables kinetic sampling, and improves culture uniformity without specialized equipment or additional expertise. We demonstrate the compatibility of this method with multiple culture formats, and provide examples of suspended BME hydrogel organoids in downstream applications: implementation in a medium-throughput drug screen and generation of Transwell monolayers for barrier evaluation. The suspended BME hydrogel culture method will allow intestinal organoids, and potentially other organoid types, to be used more widely and at higher throughputs than previously possible.

Project description:Human pluripotent stem cells (hPSCs) are an important player in disease modeling and regenerative medicine. Nonetheless, multiple studies uncovered their inherent genetic instability upon prolonged culturing, where specific chromosomal aberrations provide cells with a growth advantage. These positively selected modifications have dramatic effects on multiple cellular characteristics. Epigenetic aberrations also possess the potential of changing gene expression and altering cellular functions. In the current study, we assessed the landscape of DNA methylation aberrations during prolonged culturing of hPSCs, and defined a set of genes which are recurrently hypermethylated and silenced. We further focused on one of these genes, testis-specific Y-encoded like protein 5 (TSPYL5), and demonstrated that when silenced, differentiation-related genes and tumor-suppressor genes are downregulated, while pluripotency- and growth-promoting genes are upregulated. This process is similar to the hypermethylation-mediated inactivation of certain genes during tumor development. Our analysis highlights the existence and importance of recurrent epigenetic aberrations in hPSCs during prolonged culturing.

Project description:Drug-induced nephrotoxicity is a leading cause of drug attrition, partly due to the limited relevance of pre-clinical models of the proximal tubule. Culturing proximal tubule epithelial cells (PTECs) under fluid flow to mimic physiological shear stress has been shown to improve select phenotypes, but existing flow systems are expensive and difficult to implement by non-experts in microfluidics. Here, we designed and fabricated an accessible and modular flow system for culturing PTECs under physiological shear stress, which induced native-like cuboidal morphology, downregulated pathways associated with hypoxia, stress, and injury, and upregulated xenobiotic metabolism pathways. We also compared the expression profiles of shear-dependent genes in our in vitro PTEC tissues to that of ex vivo proximal tubules and observed stronger clustering between ex vivo proximal tubules and PTECs under physiological shear stress relative to PTECs under negligible shear stress. Together, these data illustrate the utility of our user-friendly flow system and highlight the role of shear stress in promoting native-like morphological and transcriptomic phenotypes in PTECs in vitro, which is critical for developing more relevant pre-clinical models of the proximal tubule for drug screening or disease modeling.
