Comparative global gene expression of primary neural progenitors and MEFs transdfferentiated with OCT4 and SOD2

ABSTRACT: To further validate the extent of transdifferentiated cells resembling the primary neural progenitor cells, the global gene expression analysisi was perfmred. Our preliminary qPCR showed the enrichment of neural genes , but not the endoderm or mesoderm lineage genes.

Project description:Lineage specific transcription factors (TF) define and reinforce tissue specific cell types. For instance, stable endoderm progenitors were established from human ESC by constitutive expression of SOX7 or SOX17. We hypothesized that combinatorial expression of OCT4, SOX2 and KLF4M-BM- together with the neural-lineage TF, Zic3, could directly convert fibroblasts into stable neuronal progenitor cells (NPC). Ensuing colonies predominantly expressed genes present in human NPC, as demonstrated by genome wide transcriptional analysis, and this phenotype could be maintained through many passages.M-BM- When injected in immunodeficient mice, Zic3-induced (Zi)NPC form neuroendocrine tumors without evidence of mesoderm or endoderm. In vitro, ZiNPC spontaneously differentiated to neural cells only, and could be differentiated into astrocytes, oligodendrocytes and motor neuron lineages. Genes induced in Xenopus foregut endoderm by mesoderm

Project description:Foregut organogenesis is regulated by inductive interactions between the endoderm and the adjacent mesoderm. We identified genes induced in the foregut progenitors by the adjacent mesoderm. We used microarrays to detail the global programme of early foregut endoderm gene expression resulting from mesoderm induction and identified distinct classes of up-regulated genes during this process. Xenopus foregut endoderm explants cultured from Stages 15 to 23 either intact with mesoderm or as endoderm alone. Total RNA was isolated from the endoderm of these two culture conditions in quadruplicate and were subjected to Affymetrix microarray analysis.

Deep sequencing of transcript levels in pluripotent stem cells and their differentiated derivatives in all three germ layers

Project description:Human pluripotent stem cells (hESCs) are an excellent model to dissect the transcriptional changes that direct cell fate decisions and lineage specification during development. Utilizing directed differentiation protocols to derive definitive endoderm, splanchnic mesoderm, neural progenitor cells (NPCs), and pre-neural crest stem cells (NCSCs) from hESCs. Transcriptional profiling via RNA-seq on hESCs and cells differentiated to all three germ layers revealed lineage specific transcriptional networks that remodeled many cell processes, including epigenetic status, cell surface markers, cell cycle profiles, metabolic flux, and cellular signaling pathways. From this data we were able to verify that metabolic flux within NPCs and pre-NCSCs are regulated in a lineage specific manner that is distinct from endoderm and mesoderm formation.

Definition of germ cell lineage alternative splicing programs reveals a critical role for Quaking in specifying cardiac cell fate

Project description:Alternative splicing is critical for development. However, its role in the specification of the three embryonic germ layers is poorly understood. By performing RNA-Seq on human embryonic stem cells (hESCs) and derived endoderm, cardiac mesoderm, and ectoderm cell lineages, we detect distinct alternative splicing programs associated with each lineage. The most prominent splicing program differences are observed between definitive endoderm and cardiac mesoderm. Integrative multi-omics analyses link each program with lineage-specific RNA binding protein regulators, and further suggest a widespread role for Quaking (QKI) in the specification of cardiac mesoderm. Remarkably, knockout of QKI disrupts the cardiac mesoderm-associated alternative splicing program and formation of myocytes. These changes likely arise in part through reduced expression of BIN1 splice variants linked to cardiac development. Collectively, our results thus uncover alternative splicing programs associated with the three germ lineages and demonstrate an important role for QKI in the formation of cardiac mesoderm.

Differentiating mouse ESC towards gonadal progenitors cells

Project description:We developed a gradual differentiation protocol to differentiate mESC towards the EpiSC lineage, followed by early mesoderm cells. These were later differentiated to intermediate mesoderm and we found a condition (IM3) that best generates early gonadal progenitor cells which are normally present at the bipotential gonad at E11.5. Forced expression of 2 transcription factors: Nr5A1 (SF1) and Dmrt1 induced a specific-Sertoli marker (TESCO-CFP) and the cells started to self-aggregate and form tubule-like structures, highly resembling the testis cords. There was proper induction of relevant markers at the correct time-points as shown by both qPCR, immuno-staining and RNA-Seq that includes comparison to in-vivo gonads.
