Project description:Genome-wide analysis of DNA methylation for asexual and sexual stages of Cordyceps militaris DNA methylation is a basic epigenetic mechanism found in eukaryotes, but its patterns and roles vary significantly among diverse taxa. In fungi, DNA methylation has various effects on diverse biological processes; however, its function underlying the sexual development of fungi remains unclear. Cordyceps militaris, readily performing sexual reproduction, provides a remarkably rich model for understanding epigenetic processes in sexual development. The methylome was surveyed to assess DNA methylation patterns of the nascent fruiting body in C. militaris at single-base resolution by genomic bisulfite sequencing (BS-Seq). The results showed that around 0.4 % of cytosines are methylated, and that there is no difference compared with the DNA methylation level (0.39 %) during asexual development. However, 225 differentially methylated regions (DMRs) were identified between the stages. Moreover, RNA-Seq analysis indicated that the DMRs have no direct relation with the genes for fungal sexual development in C. militaris. DNA methylation regions from the BS-Seq show a striking correspondence to regions predicted to be repetitive and repeat-induced point mutation (RIP) mutated, suggesting that DNA methylation functions as a genome defense mechanism in sexual development. These results provide a comprehensive characterization of DNA methylation in the sexual development of C. militaris, which will contribute to future investigations of epigenetics in fungi. Project description:Long noncoding RNA (lncRNA) plays important roles in morphological differentiation and development in eukaryotes. In filamentous fungi, however, little is known about lncRNAs and their roles in sexual development. Here we describe sexual stage-induced lncRNAs during the formation of perithecium, the sexual fruiting body of Fusarium graminearum. We identified 547 lncRNAs whose expression were developmental stage-specific; about 40% of them peaked during ascus development, when meiosis occurs. A large fraction of the lncRNAs were found to be antisense to mRNAs, forming 300 sense–antisense pairs. Although small RNAs were produced from these overlapped loci, most of the antisense lncRNAs appeared not to be involved in gene silencing pathways. Project description:For malaria transmission, the parasite must undergo sexual differentiation into mature gametocytes. However, the molecular basis for this critical transition in the parasites life cycle is unknown. Six previously uncharacterized genes, Pfg14.744, Pfg14.745, Pfg14.748, Pfg14.763, Pfg14.752 and Pfg6.6 that are members of a 36 gene Plasmodium falciparum-specific subtelomeric superfamily were found to be expressed in parasites that are committed to sexual development as suggested by co-expression of Pfs16 and Pfg27. Northern blots demonstrated that Pfg14.744 and Pfg14.748 were first expressed before the parasites differentiated into morphologically distinct gametocytes, transcription continued to increase until stage II gametocytes were formed and then rapidly decreased. Immunofluorescence assays indicated that both proteins were only produced in the subpopulation of ring stage parasites that are committed to gametocytogenesis and both localized to the parasitophorous vacuole (PV)b of the early ring stage parasites. As the parasites continued to develop Pfg14.748 remained within the parasitophorous vacuole, while Pfg14.744 was detected in the erythrocyte. The 5' flanking region of either gene alone was sufficient to drive early gametocyte specific expression of green fluorescent protein (GFP). In parasites transfected with a plasmid containing the Pfg14.748 5' flanking region immediately upstream of GFP, fluorescence was observed in a small number of schizonts the cycle before stage I gametocytes were observed. This expression pattern is consistent with commitment to sexual differentiation prior to merozoite release and erythrocyte invasion. Further investigation into the role of these genes in the transition from asexual to sexual differentiation could provide new strategies to block malaria transmission.

Project description:Chaetomium globosum is a model of conditional pathogens abundant on a wide variety of substrates in soil, water, and atmosphere environments. Homothallic C. globosum produces hairy perithecia bearing meiotic ascospores that are resistant to harsh conditions for dispersal, and asexual reproduction of conidia has never been observed. RNAs were samples from nine distinct morphological stages during the nearly synchronic perithecial development for C. globosum. Unlike the heterothallic Neurospora crassa, the mating type gene mat a-1 showed comparatively lower expression changes but highly coordinate with expression regulation of mat A-1 in C. globosum. Key regulators, including orthologs of N. crassa sub-1, sub-1 dependent gene NCU00309, and asl-1, in the initiation of sexual development in response to light stimuli, showed similar regulation dynamics between C. globosum and N. crassa. Knockout phenotyping directed by the comparative analysis of transcriptomics between C. globosum and its’ closely related Neurospora crassa also suggested some genes that are critical for perithecial development. Among 24 secondary metabolism clusters composed more than 3 genes in C. globosum, 11 showed highly coordinated expression across the perithecial development, and dramatically up-regulation was recorded for all 12 genes in the cochliodones biosynthesis cluster. Up-regulation of chaetoglocin and aureonitol biosynthesis clusters was found to be associated with disturbance in early sexual development and with ascospore maturation. Similar to pathogenic Fusarium graminearum, C. globosum showed coordinately up-regulated expression of homologs of histidine kinases in hyperosmotic response pathways, consist with their ecology adapting to high humidity.

Microarray analysis was used to compare two clones derived from Plasmodium falciparum strain 3D7 parasites that differ in their ability to undergo gametocytogenesis. Clone G+ produces gametocytes and clone G- produces very few if any gametocytes. RNA was harvested from the cultures when the asexual parasitemia was 0.9-1.48% (day 4) (n=4) after setting up the gametocyte cultures and 5.2-5.58% (day 6) (n=4) prior to the appearance of morphologically distinct gametocytes and used to generate cDNA that was labeled with Cy3 or Cy5 and hybridized to the Plasmodium falciparum 70 mer oligonucleotide microarray developed by DeRisi and co-workers.

Project description:Before the onset of sexual differentiation, male and female external genitalia are morphologically indistinguishable. After the onset of sex-specific production of sex steroids by the gonads, the male and female external genitalia differentiate into either a penis or clitoris. Here we use single cell sequencing to investigate the similarities and differences of cell populations in the external genitalia during the critical sexual differentiation window in the mouse embryo. We found the male and female genitalia are largely similar in cell composition and gene expression at the bipotential stage of development. As sexual differentiation ensues, sex steroid-dependent and -independent differences in cell populations arise, leading to dimorphic establishment of the external genitalia.
